Composition of extracellular matrix proteins in fibrotic intestine

ABSTRACT: Mice with full-course DSS-induced chronic colitis formed the Fibrosis (Fb) group (n=4); controls received plain water. Post-harvest, intestines were dissected longitudinally along the mesentery and midline-bisected. Parallel segments underwent decellularization or PBS soaking before proteomic sequencing. Non-decellularized samples were designated Con (n=3)/Fb (n=4); decellularized samples as DCCon (n=3)/DCFb (n=4).

Multi-platform approach for plaque-derived biomarkers for the vulnerable plaque. Challenges and promises.

Project description:Plaque rupture and subsequent thrombus formation is responsible for the majority of clinical complications of atherosclerosis and nonetheless our understanding of what underlies plaque vulnerability and rupture is still sparse and mostly deductively based on animal models and in vitro studies. We adopted five different -omics platforms to compare ruptured atherosclerotic and advanced-stable tissue within the same carotid plaque specimen from 24 carotid endarterectomy patients. Segments designated as stable feature either a fibrous cap atheroma or pathological intimal thickening. Segments designated as ruptured include a thrombus and/or presented intraplaque hemorrhage. For the present study only those samples were selected for further analysis that were flanked by two segments of identical classification, be it stable (S) or ruptured (R); and were derived from CEA specimen that contained plaque segments of both classifications.

Expression data from ileum of inducible intestine-specific GATA6 knockout mice

Project description:GATA6 is a transcription factor involved in the differentiation of intestinal epithelial cells into differentiated absorptive epithelial cells. GATA6 is expressed in all segments of the small intestine. We examined the impact of deleting GATA6 from intestinal epithelial cells of the adult ileum 6-8 week old Villin-CreERT2 mice or Villin-CreERT2 mice crossed to GATA6 flox/flox mice were treated with a single injection of tamoxifen. (100 mg/ml) for 5 consecutive days. 28 days later the ileum was dissected and RNA prepared from the whole ileal segment using the RNAeasy method with DNAse treatment. Three individual mice were examined in each of the control and GATA6 KO groups.

Fetal-like reversion in the regenerating intestine is regulated by mesenchymal Asporin

Project description:Mesenchymal cells and the extracellular matrix (ECM) support epithelium during homeostasis and regeneration. We modeled epithelial regeneration by culturing intestinal epithelium on decellularized small intestinal scaffolds (iECM), and identify Asporin (Aspn), an ECM bound proteoglycan, as a critical mediator of epithelial fetal-like reprogramming. To investigate its role in modulating intestinal epithelial cell states, we performed RNA sequencing (RNAseq) on small intestinal organoids treated with recombinant Aspn. This dataset provides a transcriptional profile of Aspn-treated intestinal epithelial cells, highlighting gene expression changes associated with fetal-like reprogramming and regenerative processes. The analysis offers insights into how Aspn influences epithelial signaling pathways, including TGF-beta signaling, underlying epithelial plasticity and the ECM's role in coordinating tissue responses to injury.

DDX5 targets tissue specific RNAs to promote intestine tumorigenesis

Project description:Tumorigenesis in different segments of the intestinal tract involves tissue-specific oncogenic drivers. In the colon, complement component 3 (C3) activation is a major contributor to inflammation and malignancies. By contrast, tumorigenesis in the small intestine involves fatty acid-binding protein 1 (FABP1). However, little is known of the upstream mechanisms driving their expressions in different segments of the intestinal tract. Here, we report that an RNA binding protein DDX5 augments C3 and FABP1 expressions post-transcriptionally to promote tumorigenesis in the colon and small intestine, respectively. Mice with epithelial-specific knockout of DDX5 are protected from intestine tumorigenesis. The identification of DDX5 as the common upstream regulator of tissue-specific oncogenic molecules provides a new therapeutic target for intestine cancers.

Protein composition of the extracellular matrix from bovine ovarian tissue before and after decellularization

Project description:Recent approaches of regenerative reproductive medicine investigate the decellularized extracellular matrix to develop a transplantable engineered ovary (TEO). However, a full proteomic analysis is not usually performed after the decellularization process to evaluate the preservation of the extracellular matrix (ECM). In this study, the ECM of the bovine ovarian cortex was analyzed before and after decellularization using mass spectrometry and bioinformatics. A total of 155 matrisome proteins were identified in the native ECM of the bovine ovarian cortex, with 145 matrisome proteins detected in the decellularized ECM. After decellularization, only 10 matrisome proteins were lost, and notably, none belonged to the category of reproductive biological processes. Histology and histochemistry analyses were employed to assess the general morphology of both native and decellularized ECM, allowing for the identification of the most abundant ECM proteins. Moreover, our study highlighted collagen type VI alpha 3 and heparan sulfate proteoglycan 2 as the most abundant components in the bovine ovarian ECM, mirroring the composition observed in the human ovary. These findings enhance our understanding of the composition of both native and decellularized ECM, with the potential implications for the development of a TEO.
