Project description:In our study, we collected urine samples from 246 cases, including 131 BC patients, 27 benign bladder disease patients, and 88 healthy adults as the control group. Ultra-performance liquid chromatography coupled to mass spectrometry (UPLC-MS) was applied for urine metabolomics analysis to distinguish the BC group from the healthy controls and the benign group, and the low-grade BC group from the high-grade BC group.

Project description:Here we present the development and application of LC-FAIMS-MS/MS based platform for untargeted lipidomics. The combination of normal phase liquid chromatography (NPLC), which can separate different types of phospholipids based on their head groups, and high-resolution MS (HRMS) offers a powerful qualitative and quantitative workflow for serum lipid profiling.We exploited this NPLC-FAIMS-HRMS to analyze the serum lipid profiles in mice infected intranasally with Acinetobacter baumannii, and developed an MS/MS matching tool to identify the detected lipids.

Project description:Intramuscular fat (IMF) serves as a crucial economic indicator of meat quality. To investigate the heterogeneity of IMF composition and its regulatory mechanisms in Xingguo (XG) geese with varying IMF levels, lipidomics and transcriptomics were utilized. The analysis of lipid profiles revealed that the predominant lipids in the IMF of XG geese were glycerophospholipids (GPs), followed by glycerides (GLs). Interestingly, the low-IMF group exhibited an increase in GPs, specifically phosphatidylethanolamines (PEs) and phosphatidylcholines (PCs), while the high-IMF group showed elevated levels of triacylglycerols (TAGs). Transcriptomic analysis indicated that genes related to extracellular matrices (ECM)-receptor interactions, focal adhesion, mitogen-activated protein kinase (MAPK), and forkhead transcription factors O (FoxO) signaling pathways were upregulated in the low-IMF group. In contrast, genes involved in metabolic processes were more pronounced in the high-IMF group. A comprehensive analysis combining lipidomics and transcriptomics identified CD36, fatty acid-binding protein 5 (FABP5), troponin I2 (TNNI2), and coronin-6 isoform X1 (CORO6) as essential regulators influencing IMF accumulation in XG geese. This research emphasizes the significant lipids, genes, and signaling pathways that play roles in IMF accumulation, providing a theoretical basis for enhancing the meat quality of XG geese.

Project description:Non-Muscle Invasive Bladder Cancer (NMIBC) includes High-Grade (HG) and Low-Grade (LG) variants, classified by aggressiveness, recurrence risk, and tumor stage—either non-invasive (pTa) or invading the lamina propria (pT1). Cystoscopy is the diagnostic gold standard, with no less invasive alternatives, and the molecular mechanisms driving tumorigenesis and therapy response remain poorly understood. To address this, we conducted a preliminary proteomic study on pTa-LG and pT1-HG NMIBC fresh biopsies at first diagnosis to understand molecular differences and identify potential prognostic biomarkers. Proteomic analysis revealed distinct protein signatures between tumor stages. In pT1-HG, up-regulated proteins were linked to nitric oxide biosynthesis, signal transduction, apoptosis regulation, protein folding, and immune response. PT1-HG down-regulated proteins were involved in cellular localization, cytoskeleton organization, cell adhesion, phagocytosis, and tissue development. Notably, several proteoforms of PDC6I, a protein regulating apoptosis and proliferation, were down-regulated in pT1-HG. Additionally, protein abundance of GANAB, GALE, HNRNPH1, THIC, SEPT8 and MYDGF/C19orf10 was correlated with tumor size, indicating potential as prognostic biomarkers.

Project description:Muscle invasive bladder cancer (MIBC) is a heterogeneous disease with a high recurrence rate and poor clinical outcomes. Molecular subtype provides a new framework for the study of MIBC heterogeneity. Clinically, MIBC can be classified as basal and luminal subtypes, they display different clinical and pathological characteristics, but the molecular mechanism is still unclear. Lipidomic and metabolomic molecules have recently been considered to play an important role in the genesis and development of tumors, especially as potential biomarkers. Their different expression profiles in basal and luminal subtypes provide clues for the molecular mechanism of basal and luminal subtypes and the discovery of new biomarkers. Herein, we stratified MIBC patients into basal and luminal subtype using a MIBC classifier based on transcriptome expression profiles. We qualitatively and quantitatively analyzed the lipids and metabolites of basal and luminal MIBC subtypes, and identified differential lipid and metabolite profiles of them. Our results suggest that free fatty acids (FFA) and sulfatides (SL), which are closely associated with immune and stromal cell types, can contribute to the diagnosis of basal and luminal subtypes of MIBC. Moreover, we showe that glycerophosphocholine (GCP)/imidazoles and nucleosides/imidazoles ratios can accurately distinguish the basal and luminal tumors. Overall, by integrating transcriptomic, lipidomic, and metabolomic data, our study reveals specific biomarkers to differentially diagnose basal and luminal MIBC subtypes and may provide a basis for precision therapy of MIBC.

Project description:Using Affymetrix microarray technology we analyzed the gene expression profiles of the most important pathological categories of bladder cancer in order to detect potential marker genes. Applying an unsupervised cluster algorithm we observed clear differences between tumor and control samples, as well as between superficial and muscle invasive tumors. According to cluster results, the T1 high grade tumor type presented a global genetic profile which could not be distinguished from invasive cases. We described a new measure to classify differentially expressed genes and we compared it against the B-rank statistic as a standard method. According to this new classification method, the biological functions overrepresented in top differentially expressed genes when comparing tumor versus control samples were associated with growth, differentiation, immune system response, communication, cellular matrix and enzyme regulation. Comparing superficial versus invasive samples, the most important overrepresented biological category was growth and, specifically, DNA synthesis and mitotic cytoskeleton. On the other hand, some under expressed genes have been clearly related to muscular tissue contamination in control samples. Finally, we demonstrated that a pool strategy could be a good option to detect the best differentially expressed genes between two compared conditions. Experiment Overall Design: We analyzed gene expression profiles in normal bladder tissues (controls), low grade superficial tumor samples (pathologically classified as Ta low grade, named as Ta), high grade superficial tumors with an unclear clinical behavior (T1 high grade, named as T1) and high grade muscle invasive tumors (pathologically classified as T2, T3 or T4, named as T2+). We analyzed data using a sub-pooling strategy. The number of individual samples on every pool was: controls (4, 4, 4), Ta (5, 5, 5), T1 (5, 4, 4) and T2+ (5, 5, 5).
