Project description:Ageing is a key risk factor for disease and mortality in humans and other animals, with most insights derived from genomic, epigenomic, and transcriptomic studies. However, large-scale datasets on age-related changes at the protein level remain scarce. To fill this gap, we performed a comprehensive quantitative proteomic analysis across eight major organs—brain, heart, lungs, liver, kidneys, spleen, skeletal muscle, and testis—in male C57BL/6J mice, sampled at key life stages: young adult (3–5 months), adult (8 months), mid-life (14 months), and late life (20–26 months). Our results revealed diverse rates of protein expression changes, ranging from rapid (kidneys, spleen) to moderate (liver, lungs) to minimal (skeletal muscle, testis) and subtle (heart, brain). Aging onset appeared earlier in the spleen and kidneys compared to the liver and lungs. By isolating the non-blood proteome, we identified enriched organ-specific processes like oxidative phosphorylation (kidneys) and lipid metabolism (liver), along with shared processes across organs. These findings provide valuable insights into organ-specific and shared protein dynamics underlying age-related diseases.

Project description:We tested whether the defects in spermatogenesis and increases in germ cell apoptosis that are induced by under-nutrition are associated with changes in mRNA expression and pre-mRNA alternative splicing in the testis. Groups of 8 male sheep were fed for a 10% increase or 10% decrease in body mass over 65 days. We identified 2,243 mRNAs, including TP53 and Claudin 11, that were differentially expressed in testis from underfed and well-fed sheep (FDR < 0.1), and found that their changes in expression were associated with germ cells, testis size, cell cycle and spermatogenesis variations. Furthermore, pairs of 269 mRNAs and 48 miRNAs were indentified based on target prediction and the negative regulatory effect of miRNAs on mRNA expression with functions involved in abnormal reproductive morphology, apoptosis and male infertility. Nutrition did not affect the total number of alternative splicing junctions, but affected 1,040 alternative splicing events (FDR < 0.05, ∆PSI > 10%). A total of 788 genes, including CREM, MAP2, HIPK3 and TRa2β, were differentially spliced between dietary treatments, with functions related to protein localization, cellular metabolic process, post-translational protein modification and spermatogenesis. In addition, three gene modules were positively correlated with spermatogenesis-related phenotypic traits and negatively related to apoptosis-related phenotypic traits. Among these gene modules, seven (CFLAR, PTPRC, F2R, MAP3K1, EPHA7, APP, BCAP31) were also differentially expressed between nutritional treatments, indicating their potential as markers of spermatogenesis or apoptosis. We conclude that under-nutrition causes changes in mRNAs and pre-mRNA alternative splicing that, at least partly, contribute to disrupted spermatogenesis and increased germ cell apoptosis.

Project description:Our experimental design includes samples at different time points during the first wave of spermatogenesis. Each time point corresponds to specific cell content in the testis. First time point is post natal day (PND) 7, when only somatic cells and spermatogonia are present in the testis. Thereafter additional cell types are present in selected samples in chronological order: PND 14 contains early spermatocytes, PND 17 late spermatocytes, PND 21 round spermatids and finally PND 28 elongating spermatids. Our results highlight differentially expressed genes and gene isoforms, which are important for correct sperm development and male fertility. In addition, functional analysis suggests a highly controlled gene expression pattern during the first wave of spermatogenesis.

Project description:Spermatogenesis is a complex process that can be disrupted by genetic and epigenetic changes, potentially leading to male infertility. Recent research has rapidly increased the number of protein coding mutations causally linked to impaired spermatogenesis in humans and mice. However, the role of non-coding mutations remains largely unexplored. As a case study to evaluate the effects of non-coding mutations on spermatogenesis, we first identified an evolutionarily conserved topologically associated domain (TAD) boundary near two genes with important roles in mammalian testis function: Dmrtb1 and Lrp8 . We then used CRISPR-Cas9 to generate a mouse line where 26kb of the boundary was removed including a strong and evolutionarily conserved CTCF binding site. ChIP-seq and Hi-C experiments confirmed the removal of the CTCF site and a resulting increase in the DNA-DNA interactions across the domain boundary. Mutant mice displayed significant changes in testis gene expression, abnormal testis histology, a 35% drop in the estimated efficiency of spermatogenesis and a 28% decrease in daily sperm production compared to littermate controls. Despite these quantitative changes in testis function, mutant mice show no significant changes in fertility. This suggests that non-coding deletions affecting testis gene regulation may have smaller effects on fertility compared to coding mutations of the same genes. Our results demonstrate that disruption of a TAD boundary can have a negative impact on sperm production and highlight the importance of considering non-coding mutations in the analysis of patients with male infertility.

Project description:Testis-specific transcript 10 (Tex10) is highly expressed in the testis, embryonic stem cells (ESCs), and primordial germ cells (PGCs). We previously generated a Tex10 knockout mouse model demonstrating its critical roles in ESC pluripotency and preimplantation development. Here, using conditional knockout mice and dTAG-degron ESCs, we show Tex10 is required for spermatogenesis and ESC-to-PGCLC differentiation. Specifically, Tex10-null spermatocytes arrest at metaphase I, compromising round spermatid formation. Tex10 depletion and overexpression compromise and enhance ESC-to-PGCLC differentiation, respectively. Mechanistically, bulk and single-cell RNA sequencing reveals that Tex10 depletion downregulates genes involved in pluripotency, PGC development, and spermatogenesis while upregulating genes promoting somatic programs. Chromatin occupancy study reveals that Tex10 binds to H3K4me3-marked promoters of Psmd3 and Psmd7, negative regulators of Wnt signaling, and activates their expression, thereby restraining Wnt signaling. Our study identifies Tex10 as a previously unappreciated factor in spermatogenesis and PGC development, offering potential therapeutic insights for treating male infertility.
