Rat liver mitochondrial membrane proteome

ABSTRACT: The rat liver mitochondrial lysate was analyzed by the blue native PAGE. Then gel bands were excised and plated into tubes. De-stained excised slices were reduced and alkylated. Subsequently, the proteins of gel were digested by trypsin. The collected peptides were subjected to an NSI source followed by tandem mass spectrometry (MS/MS) in Orbitrap Exploris 480 MS coupled online to the UPLC.

Project description:Cytoplasmic polyadenylated RNA from human embryonic stem cells (HES2) was separated on a 1.2% agarose and gel slices were excised corresponding to the following sizes: 0 to 0.5 kb; 0.5-2 kb; 2-3.5 kb; 3.5-6.5 kb and 6.5-20+ kb. Slices were dissolved and extracted RNA (1% of each fraction) was run on the Agilent Bioanalyser (Agilent) to confirm the correct size distribution and yield. Library molecules were clonally amplified onto one micron magnetic beads according to the SOLiD Template Bead Preparation protocol and sequenced using a SOLiD Analyzer according to manufacturer's instructions.

Project description:To characterize the nature of the cytochrome c1 (CYC1) processivity defect in native CIII2 assemblies we identified CYC1 peptides using mass spectrometry analysis of blue native (BN)-PAGE. Gel slices ranging from ~600-900kDa and containing CIII2 assemblies were excised from U2OS control cells, U2OS OCIAD1 knockdown cells, and U2OS OCIAD1 knockdown cells rescued with wildtype OCIAD1. Gel slices were then digested and analyzed by mass spectrometry.

Plasma Multi-Omics in Response to Long-Term Low-Dose Ionizing Radiation

Project description:This study performed quantitative plasma proteomics on 5 radiation-exposed workers and 5 healthy controls using high-resolution LC-MS/MS (Orbitrap Exploris 480). Proteins were extracted, reduced, alkylated, trypsin-digested, and analyzed in DDA mode. Data was processed with Spectronaut 14 using dynamic iRT prediction, 1% FDR filtering, and top3 peptide quantification. Differentially expressed proteins between groups were identified using Welch's ANOVA (p<0.05, FC>1.5) to investigate the impact of occupational radiation exposure.

Impact of IRP deficiency on the proteome of Ly6G+ cells from the bone marrow in mice

Project description:The overall objective of the project is to evaluate the effects of loss of function of iron regulatory proteins (IRP1, encoded by Aco1)-1 and -2 (IRP2, encoded by Ireb2) during adult life. Mice carrying floxed Aco1 and Ireb2 alleles were crossed to a knockin strain expressing a tamoxifen-inducible CRE recombinase under the control of the Rosa26 promoter. The resulting Aco1flox/flox,Ireb2flox/flox,Rosa26+/CreERT2 mice are designated P1/2-KO; littermates lacking the CreER sequence (Aco1flox/flox,Ireb2flox/flox,Rosa26+/+) serve as reference and are designated P1/2-CTR. Adult mice were injected (i.p.) with tamoxifen on day 1 and day 3 to ablate the IRPs in the whole body, and were sacrificed on day 10 for analysis. Bone marrow cells were collected and LY6G+ cells were magnetically sorted for proteome analysis by LC-MS/MS using an Ultimate 3000 UPLC system connected to an Orbitrap Exploris 480 mass spectrometer.

Proteomics of dried blood collected on Mitra devices

Project description:Venous blood was collected in Li-heparin or EDTA blood tubes and loaded onto 20 uL Mitra devices or separated to plasma as detailed in metadata. Samples were denatured in 5.5% SDC, reduced and alkylated, and digested with TPCK-trypsin followed by acid precipitation. Filtered precipitated were analyzed by direct injection microflow-LC using a Waters ACQUITY, 1 mm x 150 mm ACQUITY Premier column at 100 uL/min with post-column DMSO and solvent divert. MS/MS used an Exploris 480 with staggered/overlapping DIA acquistion. Demultiplexing was performed using HTRMS converter (Biognosys) and data was analyzed with Spectronaut 18 (Biognosys).

Project description:We isolated the exosomes from mouse bone marrow fluid, mouse primary bone marrow endothelial cells (BMEC) culture supernatants of WT-BMEC and Vps33b knockdown BMECs by ultracentrifugation. After characterization of isolated exosomes, A global comparison of the protein cargo carried by the different exosomes. In brief，protein were extracted and labeled with TMT, the peptide were subjected to NSI source followed by tandem mass spectrometry (MS/MS) in a Q Exactive HF-X (Thermo) coupled with an EASY-nLC 1200 UPLC system, and the resulting MS/MS data were processed using the MaxQuant search engine.
