Project description:Small RNAs play a critical role in host-pathogen interaction. In insects, for instance, small RNA-mediated silencing or RNA interference (RNAi) represents the main antiviral defense system. However, the antiviral role of RNAi has not been clearly proven in higher vertebrates. On the contrary, it is well established that the cell response relies on the recognition of viral RNAs by host pattern recognition receptors (PRR) to trigger the activation of the interferon pathway. Based on this evidence, we wished to contribute to this research field by identifying and characterizing small non-coding RNAs produced in mammalian cells upon RNA virus infection. We focused on Sindbis virus (SINV), the prototypical arbovirus, which by definition, is able to infect both vertebrate hosts and invertebrate vectors and triggers the interferon pathway or RNAi, respectively. Taking advantage of large scale sequencing, we cloned and sequenced small RNAs from both mock and SINV-infected mammalian cells (HEK 293 and VERO). We identified a novel population of viral small RNAs (vsRNAs) that accumulate as 20 to 30 nt species during infection. We assessed that this viral small RNA population is modified in 3'end and derived from the activation of the cellular antiviral endoribonuclease RNaseL. Altogether our results indicate a potential role for the SINV-derived small RNAs in the host defense mechanism.

Project description:We used scRNA-seq to study the cell-intrinsic antiviral response to hepatitis E virus infection in the immunocompetent hepatoma cell line HepG2/C3A. In this study, we identified a replication-limiting bottleneck at approximately 56 h post-infection at which the presence of the viral capsid protein ORF2 is decisive for establishment of an equilibrium between viral replication and the antiviral response. ORF2 antagonizes antiviral signaling downstream of pattern recognition receptors, at least partly through direct interaction with the central adaptor protein TBK1. By scRNA-seq, we confirmed that ORF2 dampens the antiviral response directly within infected cells, thereby also affecting the antiviral response in uninfected bystanders. In the presence of ORF2, the antiviral response was globally dampened at the early, replication-limiting bottleneck. This further substantiated that the equlibirium between viral replication and the antiviral response is a crucial mechanism of HEV persistence in hepatocytes.

Project description:The role of astrocytes in innate immunity during viral infections of the central nervous system (CNS) remains to be fully elucidated. Here, we demonstrate that type I interferon (IFN) receptor (IFNAR) signaling in astrocytes regulates blood-brain barrier permeability and protects the cerebellum from infection and immunopathology. Mice with astrocytes lacking IFNAR signaling showed decreased survival after West Nile virus infection that was not due to expanded viral tropism or increased replication. Pattern recognition receptors and IFN-stimulated genes (ISGs) had higher basal and IFN-induced expression in human and mouse cerebellar astrocytes compared to cerebral cortical astrocytes. Our data identify cerebellar astrocytes as key responders to viral infection and highlight distinct innate immune programs in astrocytes from evolutionarily disparate regions of the CNS.

Project description:Negative-sense RNA viruses (NSVs) rely on prepackaged viral RNA-dependent RNA polymerases (RdRp) to replicate and transcribe their viral genomes. Their replication machinery consists of an RdRp bound to viral RNA which is wound around a nucleoprotein (NP) scaffold, forming a viral ribonucleoprotein complex. NSV NP is known to regulate transcription and replication of genomic RNA, however its role in maintaining and protecting the viral genetic material is unknown. Here, we exploited host microRNA expression to target NP of influenza A virus and Sendai virus to ascertain how this would impact genomic levels and the host response to infection. We find that in addition to inducing a drastic decrease in genome replication, the antiviral host response in the absence of NP is dramatically enhanced. Additionally, our data shows that insufficient levels of NP prevent the replication machinery of these NSVs to process full-length genomes, resulting in aberrant replication products which form pathogen-associated molecular patterns in the process. These dynamics facilitate immune recognition by cellular pattern recognition receptors leading to a strong host antiviral response. Moreover, we observe that the consequences of limiting NP levels are universal amongst NSVs including Ebola virus, Lassa virus and Measles virus. Overall, these results provide new insights into viral genome replication of negative-sense RNA viruses and highlight novel avenues towards developing effective antiviral strategies, adjuvants, and/or live-attenuated vaccines.

Project description:Detection of viral infection by pattern-recognition receptors triggers production of interferon. Secreted interferon binds to cognate receptors, triggering JAK/STAT signaling, resulting in the transcription and production of hundreds of interferon-stimulated genes (ISGs). Our lab identified interferon alpha inducible protein 6 (IFI6) as an ISG that potently suppresses replication of viruses from the Flavivirus genus. To test whether the inhibitory effects of IFI6 were due to activating expression of other antiviral ISGs, we overexpressed IFI6 and a control vector and examined global transcription using RNA-Seq.

Project description:Messenger RNA-based vaccines against COVID-19 induce a robust anti-SARS-CoV-2 antibody response with potent viral neutralization activity. Antibody effector functions is determined by its constant region subclasses as well as by its glycosylation patterns, but their role in vaccine efficacy is not well understood. Moreover, whether vaccination induce antibodies with similar Fc structures and protection potential as in COVID-19 patients remains unclear. Here, we analyzed BNT162b2 vaccine-induced IgG subclass distribution and Fc glycosylation patterns, as well as their potential to drive effector function via Fc-gamma receptors and complement pathways. We identified a unique Fc composition of these antiviral protein antibodies that is distinct from COVID-19 patients and convalescences. Vaccine-induced anti-spike SARS-CoV-2 IgG displayed a pro-inflammatory Fc profile and superior Fab- and Fc-mediated function, as compared to antibodies generated during natural viral infection. Moreover, differences in the kinetics of IgG Fc structure formation and their engagement with immune receptors were observed between different age groups. These data highlight the heterogeneity of the IgG Fc response to SARS-CoV-2 infection and vaccination and suggest that they differently support long-lasting protection.

However, during respiratory viral infections, this active repression is relieved by rapid degradation of the CIC-ATXN1L complex via the activation Mitogen‑activated protein kinase (MAPK) pathway, thereby priming the host cells ready to mount robust antiviral responses through canonical interferon regulatory factors (IRF), and signal transducer and activator of transcription (STAT) transcription factors. Importantly, murine Cic-Atxn1L also repress expression from IFN and ISGs promoters, demonstrating the conservation of this regulatory mechanism in murine species. Together, our studies define a new paradigm for regulation of IFN and ISGs through the evolutionarily conserved CIC-ATXN1L DNA binding transcription repressor complex under homeostasis and viral infection conditions.
