Tandem affinity purification of SHFL-interacting proteins in 293 cells

ABSTRACT: HA-Flag-SHFL was expressed in HEK293 cells in a doxycycline-inducible manner. The cell lysates were first treated with the nuclease benzonase to disrupt RNA- or DNA-mediated protein-protein interactions. The proteins were sequentially purified with anti-HA and anti-Flag conjugated beads. Purified proteins was subjected to Mass spectrometry analysis combined with label-free quantification.

Project description:PRCC-TFE3 is an oncogenic chimeric transcription factor identified in human TFE3-rearranged renal cell carcinoma. To analyze gene expression changes driven by PRCC-TFE3, we generated and utilized an HA-tagged PRCC-TFE3-inducible HEK293 cell line, which expresses HA-tagged PRCC-TFE3 in a doxycycline-dependent manner. Cells were cultured with or without doxycycline, and comprehensive gene expression analysis was conducted using Affymetrix arrays .

Transcriptome-wide mapping of MARF1-bound mRNAs

Project description:To comprehensively identify MARF1-associated mRNAs, we performed iCLIP using engineered HEK293 cells stably expressing a doxycycline (Dox)-inducible FLAG-tagged MARF1 that lacks RNAse activity. Our iCLIP analysis of MARF1 in HEK293 cells identified 108 mRNAs bound by MARF1 and demonstrates that MARF1 binds to the majority of these mRNAs via their 3’UTRs.

Expression profiling of host genes modulated by Epstein-Barr virus (EBV) Rta in HEK293 cells

Project description:EBV Rta is a transcriptional activator that functions to disrupt EBV latency in cells of epithelial origin. This series of experiment is to identify host genes that are moduated by the expression of doxycycline-inducible EBV Rta in HEK293 cells. Designations for the pooled EBV Rta inducible cell lines is 293TetER; pooled luciferase inducible lines is 293TetLuc (control). Both 293TetER and 293TetLuc cells were grown to log-phase before doxycycline induction. Same number of cells from the two cell lines were treated with doxycycline for 48 h. Experiments were performed in duplicates. Total RNAs from the four samples were extracted and subjected to microarray analysis (Affymetrix Human Gene 1.0 ST Array , n=33,297). Compared to doxycycline treated 293TetLuc, we sought to identify genes up- or down-regulated in by EBV Rta in doxycycline treated 293TetER cells..

Identification of SOX2 associated protein complexes in mouse ES cells

Project description:To uncover novel components of the SOX2-associated protein complex, we established E14 mouse embryonic stem (ES) cells stably expressing Flag-HA-tagged SOX2. Whole-cell extracts were prepared and subjected to tandem affinity purification, sequentially using anti-Flag M2 and anti-HA agarose resins . The purified SOX2 complex was separated by SDS-PAGE and visualized by silver staining . Distinct protein bands specifically enriched in the SOX2 immunoprecipitate were excised and analyzed by liquid chromatography-tandem mass spectrometry (LC-MS/MS) .
