The H3K27me3 reader UAD-2 recruits a TAF-12-containing transcription machinery to initiate piRNA expression within heterochromatic clusters

ABSTRACT: In this project, we performed immunoprecipitation (IP) experiments from whole-worm lysates of uad-2::gfp::3xflag animals and identified putative UAD-2-interacting partners through quantitative mass spectrometry (MS). Using FLAG-tagged TAF-12 as bait, we conversely substantiated the interaction between UAD-2 and TAF-12 via the IP-MS method.

Project description:These datasets present results from IP-MS experiments done in the model plant Arabidopsis. The experiments used two different bait proteins, BAF60B-6xHA and BDH1-3xFLAG, or deleted BDH1-3xFLAG versions. Immunoprecipitations of the bait proteins from inflorescence tissues were done using FLAG-bound or HA-bound magnetic beads and immunoprecipitated complexes were further processed for MS analyses. Detailed information about the genetic backgrounds of the lines used in each experiment, as well as the results for all experiments, can be found in the spreadsheets labelled "results_xxx".

Identification of the mRNAs interacting with the Nup59 nucleoporin using RNA-IP and microarrays in budding yeast

Project description:To specifically explore such mRNA localization events, we immunopurified the entire Nuclear Pore Complex scaffold using Nup59 as a bait and systematically analyzed all co-isolating mRNAs using Agilent microarrays in the budding yeast Saccharomyces cerevisiae. A mock IP was performed as a control experiment, using a yeast strain in which Nup59 was untagged. Two replicates of the Nup59 IP and of the mock IP were performed. The mRNAs with a significant enrichment (p<0.05 in the bayesian test of the LIMMA package) in the mock IP were removed from the further analyses of the Nup59-IP.

Cohesin positions the epigenetic reader Phf2 within the genome

Project description:Genomic DNA is assembled into chromatin by histones, and extruded into loops by cohesin. These mechanisms control important genomic functions, but whether histones and cohesin cooperate in genome regulation is poorly understood. Here we identify Phf2, a member of the Jumonji-C family of histone demethylases, as a cohesin-interacting protein. Phf2 binds to H3K4me3 nucleosomes at active transcription start sites (TSSs), but also co-localizes with cohesin. Cohesin depletion reduces Phf2 binding at sites lacking H3K4me3, and depletion of Wapl and CTCF re-positions Phf2 together with cohesin in the genome, resulting in the accumulation of both proteins in chromosomal regions called vermicelli and cohesin islands. Conversely, Phf2 depletion reduces cohesin binding at TSSs lacking CTCF and decreases the number of short cohesin loops, while increasing the length of heterochromatic B compartments. These results suggest that Phf2 is an 'epigenetic reader', which is translocated through the genome by cohesin-mediated DNA loop extrusion, and which recruits cohesin to active TSSs and limits the size of B compartments. These findings reveal an unexpected degree of cooperativity between epigenetic and architectural mechanisms of eukaryotic genome regulation.
