ABSTRACT: Qualitative detection of ASPHD1-interacting proteins in the glioblastoma cell line U87 was performed by immunoprecipitation using an anti-ASPHD1 antibody to pull down potential interactors, followed by IP–MS analysis to obtain the data.

Project description:With HiRIEF LC-MS/MS shotgun proteomics, we analysed 6 patient-derived glioblastoma stem cells (BT stem cells) and compared them to an astrocyte line (CliniSciences, Guidonia Montecelio, Italy) and a more differentiated glioblastoma cell line (T98G). Each of the 8 cell line sample was run in triplicates in a total of three TMT10 sets, assigning each replicate in a separate TMT10 set, using 2 internal standards per set. The three TMT10 sets were ran in two experiments, first on immobilized pH gradient (IPG) 3-10 isoelectric focusing (IEF) strips, and then on IPG 3.7-4.9 IEF strips.

Argonaute-miRNA complexes reveal concerted action in disease related pathways of a human, glioblastoma cell line

Project description:Glioblastoma is the most common primary malignant brain tumor occurring in the central nervous system and is characterized by rapid proliferation, genetic aberrations and poor response to treatment. The classical genetic alterations in glioblastoma target pathways governing cellular proliferation, cellular survival, invasion and angiogenesis. In this study, the regulation of glioblastoma-relevant pathways by small non-coding RNAs was analyzed by identification of Argonaute protein-associated microRNAs and mRNAs. We utilized a highly controlled method termed PAR-CLIP-Array by biochemical isolation of cross-linked ribonucleoprotein complexes with monoclonal antibodies specific for individual Argonaute proteins followed by microarray detection. We demonstrate here that the different Argonaute proteins bind different subsets of miRNAs and mRNAs in a glioblastoma cell line model. By extending our study generating miRNA-mRNA network interaction models we could further show, that different Argonaute proteins act in concert to regulate glioblastoma-relevant pathways. We therefore provide novel insights into glioblastoma regulation by microRNAs.

Tumor-educated platelet RNA for the detection and (pseudo)progression monitoring of glioblastoma

Project description:We report RNA-sequencing data of 805 blood platelet samples, including 240 tumor-educated platelet (TEP) samples collected from patients with glioblastoma and 126 TEP samples collected from patients with brain metastases. In addition, we report RNA-sequencing data of blood platelets isolated from 353 asymptomatic controls and 86 individuals with multiple sclerosis. This dataset highlights the ability of TEP RNA-based 'liquid biopsy' diagnostics for the detection and (pseudo)progression monitoring of glioblastoma.
