Quantitative Proteomics Analysis of 9 Human Pluripotent Stem Cells (hPSCs) Using 4D-FastDIA

ABSTRACT: This project performs quantitative proteomics analysis on 9 human pluripotent stem cells (hPSCs) by using the 4D-FastDIA technology. There are 3 groups, and each group has 3 biological replicates. The goal is to map the proteome of hPSCs, which helps to deeply investigate their molecular mechanisms at the protein level.

Project description:Extracellular vesicles (EVs) and secretory factors are key to intercellular communication, yet their molecular dynamics in human pluripotent stem cells (hPSCs) are not well understood. We identified a key EV surface protein that regulates hPSC stemness, enhances growth, and promotes EV endocytosis. EV internalization helps reduce oxidative stress and cell death by transporting redox and stress response proteins, highlighting the importance of EV surface proteins in hPSC self-renewal and survival.

Project description:Expression profiles of human cortical spheroids (hCSs) derived from pluripotent stem cells using Illumina cDNA microarrays. The goal of the study is to assess the developmental maturity and the regional identity of those hCSs at two distinct time points with expression profiles and compare the expression pattern with in vivo data. Results show that those hCSs can map transcriptionally to in vivo fetal development.

SMAD2/3 interactome in human pluripotent stem cells

Project description:This experiment was designed to determine the interactome of SMAD2/3 in human pluripotent stem cells (hPSCs). hPSCs were cultured in standard pluripotency-promoting conditions, or induced to differentiate towards the definitive endoderm lineage for 36h. Endogenous SMAD2/3 was immunoprecipitated from nuclear extracts in these two conditions using a specific antibody. Non-immune IgG immunoprecipitations were performed as negative controls. Three biological replicates per conditions were analyzed by quantitative label-free mass spectrometry.

4D-FastDIA quantitative phosphorylation modification omics analysis before and after expression of Salmonella effector SteC in RAW264.7 cell

Project description:The Salmonella effector SteC is the only protein kinase encoded by Salmonella pathogenicity island 2 that is secreted through the type III secretion system. SteC is known to trigger actin rearrangement via the phosphorylated MEK pathway, and our previous experiments demonstrated that the migration process of macrophages found during Salmonella infection is dependent on the rearrangement of the host cell actin backbone and the action of SteC.To further investigate the target of SteC in the host, we constructed a SteC-RAW264.7 cell line and performed phosphomics analysis using 4D-FastDIA to identify the direct substrates of SteC that trigger macrophage migration and lead to cytoskeletal rearrangement.

The subcellular proteome of mouse pluripotent embryonic stem cells

Project description:Our understanding of the biology of embryonic stem (ES) cells is deeply rooted in characterization of their transcriptomes, epigenetics and underlying gene regulatory networks. There is evidence that post-transcriptional processes such as signaling, adhesion, protein turnover and post translational modifications make a significant contribution to regulating the balance between self-renewal and differentiation, and it is therefore necessary to also characterize ES cells at the protein level. In this experiment, we used a workflow termed hyperLOPIT (hyperplexed localization of organelle proteins by isotope tagging) to characterize the subcellular distribution of proteins in a population of self-renewing E14TG2a mouse ES cells. Over 5,000 protein groups were quantified in both of the two replicates, enabling characterization of protein localization to organelles (including sub-nuclear resolution), cell surface, cytoskeleton and cytosol. The steady-state localization of transitory proteins, protein complex constituents, and signaling cascades could also be mapped.
