Transcriptome analysis of HEK-293, A549 and HRT18 cells infected with shaan virus

Project description:propose: The goals of this study are viral transcript of host cells infected with shaan virus and host cell responses in HEK293, A549 and HRT18 infected with shaan virus. Methods: We infected the virus at an MOI of 0.5 to human tissues-derived cell lines including HEK-293, A549 and HRT18. The infected cells were harvested at 24 hours post infection, and a total RNA was extracted from the harvested cells with Trizol LS reagent. The trimmed reads were mapped to shaan virus genome or GRCh37 human genomic DNA reference. The differentially expressed genes (DEGs) between the virus-infected and mock-infected cells were calculated based on the fold changes of FPKM per each gene. Result: Viral transcripts were expressed differentially depending on the viral genes, it is obvious that the nucleocapsid (N) transcript was most expressed in all infected cells. Gene ontology enrichment analysis based on the DEGs revealed that HEK-293, A549 and HRT18 cells highly expressed the genes related to the antiviral defence system and innate immune response in response to the shaan virus infection. Conclusion: In this study, we describe transcriptome data from the shaan virus-infected cells. The inferred DEGs and their related biological functions can be further investigated to understand the shaanvirus-host interaction.

The miRNA expression patterns in WSN-infected A549 cells at various time points post-infection.

Project description:To identify miRNAs that are affected by IAV infection, we adopted a systematic approach, and performed a miRNA microarray analysis using a human alveolar adenocarcinoma cell line, A549, which was infected with a common laboratory strain of influenza A/WSN/33(H1N1) virus (WSN). We compared miRNA expression profiles in A549 cells infected with WSN for 2, 6, and 10 hours at a multiplicity of infection (MOI) of 2. Among 955 miRNAs on the microarray, 209 miRNAs were detected in all three infected A549 samples, but when compared with analysis results from mock-infected A549 cells, most expression changes were less than 1.5-fold , which was consistent with a previous report (Buggele et al., 2013). Therefore, we established 1.5-fold expression change as a threshold to select for miRNAs potentially affected by WSN infection. Further screening revealed 116 miRNAs that underwent 1.5-fold or greater expression changes at any timepoint following WSN infection.

Microarray analysis of microRNAs expression in A549 cells during influenza A virus infection

Total RNA was purified from cell samples, and microarray analysis of miRNAs was performed. The expression of selected miRNAs was further confirmed by quantitative real-time PCR.

RNA-seq of cytoplasmic and nucleoplasmic samples of a time-course of Ad5-infected A549 cells

Project description:Interested in how Adenovirus infection regulates temporal changes and differential export of viral and cellular mRNAs, we infected A549 cells with HAdV-C5 (H5pg4100) at 6, 12, 24 and 48 hours post-infection. Cells were infected with a MOI of 30 ffu and a non-infected (mock) sample was also included. After the infection period, cells were collected by trypsinization and fractionated to separate nucleus and cytoplasm with an NP-40 lysis buffer and RNA was extracted from each sample with TRIzol, followed by a column extraction using the RNeasy Plus Mini Kit. The cDNA libraries were made from mRNAs by first performing a poly(A) selection to the total RNA sample. The cDNA libraries were generated with the ScriptSeq v2 RNAseq Kit using their strand-specific protocol and a multiplex-sequencing was performed on the HiSeq 2500 platform using a paired-end run with a depth of approximately 50 million reads per sample. Two biological replicates of each infection time point and cellular fraction were sequenced using three technical replicates.
