Bovine-development-stages-platelets-proteomics

ABSTRACT: Purified bovine platelets (2 × 10⁸) were lysed in 8M urea, and proteins underwent enzymatic digestion with trypsin. Peptides were then fractionated via high pH reversephase HPLC, followed by separation using the EASY-nLC 1200 system. Data were acquired in data-independent acquisition (DIA) mode on an Orbitrap Exploris 480 mass spectrometer, where both the peptide parent ions and their fragments were analyzed with high resolution. The collected data were searched and processed using MaxQuant software (v 1.6.15.0) combined with the UniProt protein database to generate a protein expression matrix.

Project description:Platelet proteome samples were prepared as previously described[Wang, H., Liu, C., et al., Immunity, 2023]. Briefly, the purified platelet precipitate was resuspended by protein lysis and protein cleavage was carried out with 8M Urea. Then the enzymatic hydrolysis and peptide recovery were carried out with trypsin. Fractionation was performed by high pH reverse HPLC and then separation was performed by EASY-nLC 1200 ultra-high performance liquid phase system. Data acquisition was performed in data-dependent mode using Orbitrap Exploris 480 mass spectrometry. The peptide parent ion and its secondary fragments were detected and analyzed with Orbitrap Exploris 480 at high resolution.The raw data of mouse platelet proteome were searched and processed using MaxQuant software (v1.6.15.0) in conjunction with the UniProt protein database to generate a protein expression matrix.

Project description:H157 cells transfected with vector and overexpressed AACT plasmids were treated and used for MS detection. The MS data were acquired using an Orbitrap Exploris 480 Mass Spectrometer coupled with an EASY-NLC 1200 liquid phase LC-MS system. DIA raw data files were analyzed by DIA-NN software. The differentially expressed proteins were screened in this quantitative proteomics.

Identification of novel prognostic indicators for oral squamous cell carcinoma based on proteomics

Project description:Lysate (1.5% SDS / 100 mm Tris-Cl) was added to samples on ice, mixed well and centrifuged to obtain supernatant. The protein concentration was determined by Bradford assay, and the protein bands were visualized by SDS-PAGE. Enzymatic digestion with trypsin was followed by Sep-Pak C18 desalting. Equal amounts of samples were taken for TMT labeling, which was performed according to the manufacturer's instructions. After equal mixing of the labeled samples, the pooled samples were fractionated by high pH reverse chromatography and checked on the machine. Mass spectrometry data were acquired using a liquid-mass coupled system with an Orbitrap Exploris 480 mass spectrometer in tandem with an EASY-nLC 1200 liquid phase. Mass spectrometric data were searched by MaxQuant (v1.6.6) software and the adopted database searching algorithm was Andromeda. The database used for the search was Swissprot Human (20210312) proteome reference databases.

Comparative microarray between normal and essential thrombocythemia platelets

Project description:Human blood platelets have important, regulatory functions in diverse hemostatic and pathological disorders, including vascular remodeling, inflammation, and wound repair. Microarray analysis was used to study the molecular basis of essential thrombocythemia, a myeloproliferative disorder with quantitative and qualitative platelet defects associated with cardiovascular and thrombohemorrhagic symptoms, not infrequently neurological. A platelet-expressed gene (HSD17B3) encoding type 3 17beta-hydroxysteroid dehydrogenase (previously characterized as a testis-specific enzyme catalyzing the final step in gonadal synthesis of testosterone) was selectively down-regulated in ET platelets, with reciprocal induction of the type 12 enzyme (HSD17B12). Functional 17beta-HSD3 activity corresponding to approximately 10% of that found in murine testis was demonstrated in normal platelets. The induction of HSD17B12 in ET platelets was unassociated with a concomitant increase in androgen biosynthesis, suggesting distinct functions and/or substrate specificities of the types 3 and 12 enzymes. Application of a molecular assay distinguished ET from normal platelets in 20 consecutive patients (p < 0.0001). These data provide the first evidence that distinct subtypes of steroidogenic 17beta-HSDs are functionally present in human blood platelets, and that the expression patterns of HSD17B3 and HSD17B12 are associated with an uncommon platelet disorder manifest by quantitative and qualitative platelet defects. Thrombocythemic Platelets microRNA Profiling

Project description:Post-transcriptional and translational controls mediated by microRNAs (miRNA) regulate diverse biological processes and disease. We systematically dissected regulatory effects of miRNAs relevant to megakaryocytopoiesis and platelet biology by analyzing expression patterns in 79 subjects with thrombocytosis and healthy controls, and integrated these data with transcriptomic and proteomic platforms. We identified and validated a unique 21-miRNA genetic fingerprint associated with thrombocytosis, and demonstrated that a discrete 3-member subset effectively defines ET phenotypes. The genetic signature includes functional guide and passenger strands of the previously-uncharacterized miR 490 (5p and 3p), both of which displayed restricted, low-level expression in megakaryocytes/platelets (compared to leukocytes), and aberrant expression during thrombocytosis, most profound in essential thrombocythemia (ET). Overexpression of miR 490 in a bilineage differentiation model of megakaryocyte/erythroid progenitor formation was insufficient for hematopoietic stem cell colony differentiation and/or lineage specification. Systematic integration of transcriptomic and mass spectrometric datasets with functional reporter assays identified dishevelled associated activator of morphogenesis 1 (DAAM1) as a unique miR 490 5p protein target demonstrating decreased expression in ET platelets, putatively modulated by translational control (and not by mRNA target degradation). Our data define a dysregulated miRNA fingerprint in thrombocytosis, and collectively support a developmentally-restricted function of miR 490 (and its putative DAAM1 target) to conditions associated with exaggerated megakaryocytopoiesis and/or proplatelet formation. Expression data from mice megakaryocyte proginters and platelets

Project description:Despite lacking a nucleus, platelets harbor a reservoir of megakaryocyte-derived RNAs and possess the necessary machinery for mRNA translation. Interestingly, the platelet transcriptome has been extensively analyzed in both health and cancer, leading to the identification of cancer-specific molecular signatures. The concept of "tumor-educated platelets" (TEPs) raises the question of whether RNA changes in platelets originate from their progenitor cells, megakaryocytes. Comparative analysis of platelet and megakaryocyte microarray data revealed that RNA alterations occur in both cell types. In the current study, we emphasize how CTC-derived EVs influence megakaryocytes, leading to alterations in platelet function, contributing to cancer-associated coagulation, and potentially driving cancer progression.

RNA-seq identifies lncRNAs in hyperreactive and hyporeactive platelets

Project description:Platelets are blood cells who play critical roles in numerous biological and disease processes. This study was designed to identify lncRNAs that may play a role in platelet reactivity. In this study, by using large-scale deep sequencing, we determined the expression profiles of lncRNAs in both hyperreactive and hyporeactive human platelets. To determine the potential link between the expression of lncRNAs and the function of platelets, the expression profiles of hyperreactive and hyporeactive platelets were compared. Compared with hyperreactive platelets, deep sequencing analysis demonstrated that differential lncRNA expression was a remarkable characteristic in hyporeactive platelets.
