Proteomics of FACS-sorted T cells from EMT-6 tumors

ABSTRACT: This dataset contains data-independent acquisition (DIA) proteomic profiles of CXCR6+ and CXCR6− CD8+ T cells sorted from EMT-6 tumors by fluorescence-activated cell sorting (BD FACSAria III). Approximately 5,000 viable cells are collected per sample and cryopreserved prior to processing using a single-pot, miniaturized in-solution digestion workflow optimized for low-input samples. Peptides are analyzed by nanoLC coupled to a timsTOF Pro mass spectrometer (Bruker) with ion mobility separation. DIA data are processed in Spectronaut with dynamic iRT, MS2 interference correction, and cross-run normalization; results are filtered at a Q-value threshold of 0.01 (FDR < 1%). Downstream analyses, including differential protein abundance and functional enrichment, are performed in R (v4.3.1), and protein domain annotations are supported by InterProScan (Pfam).
