Project description:Changes in sensory gene expression may underly seasonal changes in behavior. To accompany other research on seasonal changes in coloration and behavior in the seasonally plastic common buckeye butterfly Junonia coenia, we examined how gene expression in eyes differs between wild butterflies caught in summer and fall. We collected animals in 2019, 2020, and 2021 in the central United States. The samples consisted of three males and three females from each season: Summer (June/July) and Fall (late September/October) that had wing colors appropriate for previously described seasonal morphs (i.e. light in summer and dark in fall). We dissected eye tissue from butterfly heads and purified RNA prior to sending samples to Novogene for cDNA Library prep and RNA-Sequencing. We used DESeq2 for subsequent analysis. We found gene expression correlated to sex, season, and interactions between sex and season. Eye tissues from dark fall animals and light summer animals exhibit different patterns of expression in many genes including visual system development genes, pigmentation genes, and clock genes. This change in gene expression accompanies changes in basking behavior and wing color and indicates that J. coenia undergoes changes to its visual system depending on the seasonal environment.

Project description:The ectoparasitic mite Varroa destructor is a major driver of honey bee mortality, yet its impact depends on the specific phenotypes of summer and winter worker bees. Here, we apply an LC-MS/MS-based proteomics to dissect how Varroa parasitisation affects the molecular physiology of short-lived summer and long-lived winter worker bees. Newly generated proteomic data from summer bees were integrated with a previously published winter bees dataset (PXD030369), enabling direct seasonal comparison under identical analytical pipelines. Heads and abdomens from two experimental groups (varroa parasitised labelled as “Varroa”, healthy control labelled as “Unpara”) and two seasonal phenotypes (summer and winter) were compared. Despite strong seasonal divergence, a conserved Varroa-associated proteomic changes emerged across seasons, characterised by enhanced cellular logistics and membrane remodelling coupled with compromised metabolic robustness and nutritional output. Together, our results demonstrate that V. destructor does not elicit a uniform stress response but exploits seasonally distinct physiological states of honey bees, generating divergent molecular stress patterns with direct implications for worker survival and colony resilience.

Project description:Earth tilted rotation and translation around the Sun produce one of the most pervasive rhythms on our planet, giving rise to seasonal variations in diel cycles. Although marine phytoplankton plays a key role on ecosystems, multiomics analysis of its response to these periodic environmental signals remains largely unexplored. The marine picoalga Ostreococcus tauri, which resides at the base of the green lineage, has been chosen as model organism due to its high abundance in marine phytoplankton and its cellular and genomic simplicity, making it the smallest free living eukaryote. Ostreococcus was subjected to different light regimes: summer long days, winter short days, constant light and constant dark conditions, to investigate these responses. Although 80% of the transcriptome presented diel rhythmicity, less than 5% maintained oscillations under constant conditions. A drastic reduction in proteome rhythmicity was observed with 55% of the proteins oscillating. Seasonal specific rhythms were found for key physiological processes such as cell cycle, photosynthesis, carotenoid biosynthesis, starch accumulation and nitrate assimilation. In this study, a global orchestration between transcriptome, proteome and physiological dynamics was characterised identifying specific seasonal temporal offsets between peaks in transcripts, proteins, and physiological responses.

Project description:As apex predators, cetaceans are recognized as sentinels for the health of marine ecosystems. The ability to identify the impacts of anthropogenic contamination on the health of a species requires long term monitoring to establish baseline health parameters. This makes health measurements that can be sampled from free ranging animals highly desirable. In the current study, we investigate the utility of skin gene expression profiling to monitor the physiological, health, and contaminant exposure status in bottlenose dolphins. Remote integument biopsies were obtained from bottlenose dolphins at three locations in the northern Gulf of Mexico prior to oil exposure (May 2010) and during summer and winter of the two years (2010-2011) following their exposure to oil from the Deepwater Horizon oil spill. A bottlenose dolphin-specific oligonucleotide microarray was used to characterize the skin transcriptomes of 94 individuals from three genetically distinguishable populations in Barataria Bay, Louisiana, Chandeleur Sound, Louisiana, and Mississippi Sound, Mississippi. Location did not significantly affect the transcriptome patterns of the dolphins included in the study. In contrast, season had a profound effect on gene expression, with nearly one-third of all genes on the array differing significantly in expression between winter and the warmer seasons (p<0.01, fold-change >1.5). Gene ontology enrichment analysis revealed that processes related to cell proliferation, motility and differentiation dominated the seasonal differences in expression, which likely reflects the differences in ambient temperature to which the skin is exposed, and possibly changes in blood flow. More subtle differences were seen between spring and summer transcriptomes (1.5% differentially expressed), with two presumed oil-exposed animals presenting gene expression profiles more similar to the summer (exposed) animals than the other spring animals. Xenobiotic pathway components also showed some seasonal trends, which may reflect crosstalk between xenobiotic pathways and those regulating corticoids, hormones, and cytokines. Seasonal effects have not previously been considered in studies assessing gene expression in cetaceans, but clearly must be taken into account when applying transcriptomic analyses to investigate their exposure or health status.

Project description:An increasing amount of evidence indicates that fragments derived from longer small RNAs such as snoRNAs, snRNAs, and rRNAs may hold functions relevant to biology and disease. However, they remain poorly understood. Few pipelines exist to analyze the fragmentation of small RNAs, and even fewer take users from raw reads to processed results. Every decision that a user makes when processing small RNA-seq data can greatly impact downstream results. Thus, we sought to develop sRNAfrag, a standardized workflow that can accurately quantify and describe the presence of sRNA fragments, with three inputs: run data, a reference genome, and an annotation file.

Project description:Investigation of transcriptome dynamics of Japanese cedar (Cryptomeria japonica) in winter (Dec. 22-23, 2011) and summer (July 30-31, 2012). We investigated seasonal and diurnal transcriptome dynamics of Japanese cedar (Cryptomeria japonica) by analyzing shoot samples collected at four-hour interval for two days in winter and summer, respectively. We first collected sequence data of expressed genes from shoots to designed microarray probes. Microarray analysis revealed the significant difference of transcripts between summer and winter, and the diurnal transcriptome dynamic in summer.Statistical analysis indicated that about 7.7 % of unique genes showed diurnal rhythms with more than two-fold of peak-to-trough amplitude in summer.

Project description:With the exception of latitudes close to the equator, seasonal variation in light hours can change dramatically between summer and winter. Yet, investigations into the interplay between energy metabolism and circadian rhythms typically use a 12 h light:12 h dark photoperiod corresponding to light duration at the equator. Here, we hypothesised that altering seasonal photoperiod affects both rhythmicity of peripheral tissue clocks as well as processes involved in energy storage and utilisation. Male mice were housed at one of three photoperiods representing light hours in summer, winter and the equinox. Mice housed at a winter photoperiod exhibited an increase in the amplitude of rhythmic lipid metabolism and a modest reduction in fat mass and liver triglyceride content. Comparing melatonin proficient and deficient mice, we provide evidence that the effect of seasonal light on energy metabolism is largely driven by differences in the rhythmicity of food intake, but not melatonin. Our results show that seasonal light impacts energy metabolism in mice and suggest that these effects are partly driven by modulating the timing of eating. Our work sets a course to integrate seasonal light duration in future circadian biology studies.

Project description:Investigation of cellular responses to thermal heat stress can lead to identifying novel targets of intervention to tackle the increasing fertility decline due to climate change-associated seasonal heat stress. We aimed to study the response of granulosa cells to seasonal thermal stress. Dry beef cows (n=11) were kept together during the study and subjected to synchronization and stimulation for follicular dynamics. Ovum pick-up (OPU) was conducted on all animals in the winter and summer. Once OPU-fluid settled, cumulus-oocyte-complexes (COCs) and granulosa cells were isolated from the OPU fluid and stored in a -80 freezer after snap freezing. In addition, blood samples and rectal temperature data were collected on each OPU. Environmental data were collected daily for three weeks before each OPU using the Florida Automated Weather Network. Data were analyzed using SAS. Data are presented as mean ± standard error of the mean. RNA was extracted from five pools of granulosa cells followed by library preparation and sequencing (NovaSeq; Illumina). As expected, environmental conditions were contrasting: average air temperature (11.5°C vs. 27.5°C), average max air temperature (16.9°C vs. 33.7°C), relative humidity (83.5% vs. 82.3%), and temperature-humidity index (53.39 vs. 79.16) for winter and summer, respectively. The average rectal temperature was higher (P = 0.03) in summer (39.2 ± 0.2°C) than in winter (38.8 ± 0.2°C). Of the total differentially expressed genes, granulosa cells during summer showed up and downregulation of 1083 and 1126 transcripts, respectively compared to the winter season (Fold Change ≤ -2 or ≥ 2 and FDR p-value ≤ 0.05). Many of the downregulated transcripts were found to be involved in the inhibition of immunological pathways such as activation of lymphatic system cells and activation of lymphocytes. In conclusion, exposure of cows to thermal stress can induce significant alteration in the transcriptome of granulosa cells which may have a negative impact on follicular physiology.

Project description:Fermented foods are microbial ecosystems in which bacteria and fungi convert raw ingredients into stable, nutritious, and health-promoting products. The composition and activity of these microorganisms determine the biochemical and nutritional profile of the final food. We analyzed 17 fermented foods, each in triplicate, using metaproteomics. This analysis revealed that microbial proteins contribute up to 11% of total protein and 60% of identified proteins. Detailed information on file-naming conventions (database files, MS raw files, and output files), as well as food source suppliers, fermenting microorganisms, peptide loading volumes, and LC-MS gradient lengths, is provided in the table FileAndSampleDescription_PRIDE_submission.csv.
