Protein sequencing of mature osteoclast induced from lincRNA-EPS knockout or wildtype BMDMs

ABSTRACT: BMDMs were extracted from wildtype mice and lincRNA-EPS knockout mice and then induced with RANKL and LPS. Protein sequecing was performed to investigate the effect of lincRNA-EPS on the formation and function of inflammatory osteoclasts.

Kinetics of LPS induction in wt and Cop1-ko BMDMs

Project description:Bone marrow was extracted from mice that are COP1-wt Rosa26-CreERT2 or COP1-floxed Rosa26-CreERT2 BMDMs were obtained by culturing bone marrow precursors in media containing 20% of supernatant from L929 cells. At day 4 of differentiation 4-OHT was added at 1uM to induce deletion of COP1 in BMDMs derived from COP1-floxed mice. At day 7 of differentiation, BMDMs were treated with 100 ng/ml of LPS or not. BMDMs were directly harvested in lysis buffer (from Qiagen RNeasy mini kit) at different time points (0h, 2.5h, 2.5h, 4h, 6h, 9h and 13h) following LPS stimulation. m6A modification maps of mRNA in bone marrow-derived macrophages (BMDMs) from mouse

Project description:We report the application of sequencing technology for high-throughput profiling of mRNA m6A methylation in mice BMDMs with or without PBS treatment. By obtaining over thirty billion bases of sequence from m6A antibody immunoprecipitated mRNA, we generated m6A methylation maps of mouse BMDMs in the presence or absence of LPS. We find that SOCS1 mRNA methylation is robustly enhanced by LPS treatment in WT BMDMs, leading to the increase of SOCS1 expression. However, LPS challenge fails to increase SOCS1 expression in the M14-/- BMDMs, indicating m6A modification plays a cirital role in the SOCS1 expression. This study provides a framework for the application of comprehensive mRNA m6A profiling towards characterization of BMDMs.

Project description:Bone marrow was harvested from Rosa26CreER; Stk40+/+ (WT; n = 3) and Rosa26CreER; Stk40loxp/loxp (Stk40 KO; n = 3) mice and differentiated for 6 days in the presence of 100 nM 4-OHT to generate WT and Stk40 KO bone-marrow derived macrophages (BMDMs). 2. On day 7 following differentiation BMDMs were treated with 100 ng x ml-1 LPS and harvested at 0 hrs, 6 hrs, 16 hrs, and 32 hrs following LPS exposure. 3. The cells were snap-frozen at the time of harvest. RNA was extracted using the Qiagen RNeasy mini kit as per manufacturer’s protocol including the on-column DNase digestion. A long noncoding RNA lincRNA-EPS acts as a transcriptional brake to restrain inflammation

Project description:LincRNA-EPS is a long noncoding RNA that is expressed in macrophages and downregulated upon exposure to diverse microbial products. Analysis of macrophages from lincRNA-EPS-deficient mice revealed a specific role for this lincRNA in restraining immune response gene (IRG) expression. Mechanistically, lincRNA-EPS associates with chromatin at regulatory regions of IRGs to repress their transcription. To gain insight into the molecular function of lincRNA-EPS on chromatin, we generated ATAC-Seq libraries from wildtype and lincRNA-EPS-deficient macrophages stimulated with LPS.
