SP3-PELSA: A Rapid and Sensitive Approach for Studying Protein-Ligand Interaction with Limited Samples

ABSTRACT: SP3-PELSA, a modified peptide-centric local stability assay integrated with SP3 sample preparation, enables fivefold faster processing, enhanced peptide recovery (especially for hydrophobic peptides and low-amount samples), and superior performance in drug target discovery, holding great potential for large-scale applications and studies on membrane proteins using scarce clinical samples.

Peptide-centric local stability assay (PELSA) for sensitive identification of ligand targeting proteins and binding sites at proteome scale

Project description:Recently, a robust ligand modification-free method, termed as peptide-centric local stability assay (PELSA), was developed to identify the protein targets and binding regions of diverse ligands at proteomics scale. This method has unprecedented sensitivity and can be broadly applicable to ligands including drugs, metabolites, metal ions, antibodies etc. However, conduction of PELSA experiment and the extraction of key information on ligand-protein interaction, including the binding protein, binding site, and binding affinity, is not a trivial task. To address this, we introduce a protocol for the conducting of PELSA experiment and the processing of PELSA dataset, including raw data processing and result visualization. Key points, such as selection of ligand concentration, timing of trypsinization, and quality control between different replicates, are also discussed. Finally, we demonstrate how the protocol provided are appropriate for screening the targeting proteins of staurosporine, for screening the targeting proteins of 5-methyltetrahydrofolate, as well as for the dose-dependent PELSA analysis of inhibitors targeting HSP90 family. It takes 2 days to complete the PELSA protocol (additional 8 d to prepare cells), 1 d for sample preparation, 1 d for LC-MS/MS analysis and data processing.

Tissue resident memory T cells trigger rapid exudation and local antibody accumulation

Project description:Adaptive immunity is didactically partitioned into humoral and cell-mediated effector mechanisms, which may imply that each arm is separate and does not function together. Here, we report that the activation of CD8+ resident memory T cells in nonlymphoid tissues triggers vascular permeability, which facilitates rapid distribution of serum antibodies into local tissues. TRM reactivation was associated with transcriptional upregulation of antiviral signaling pathways as well as Fc receptors and components of the complement cascade. Effects were local, but evidence is presented that TRM in brain and reproductive mucosa are both competent to induce rapid antibody exudation. TRM reactivation in the mouse female genital tract increased local concentrations of virus-specific neutralizing antibodies including anti-vesicular stomatitis virus and passively transferred anti-HIV antibodies. We showed that this response was sufficient to increase the efficacy of ex vivo vesicular stomatitis virus neutralization. These results indicate that CD8+ TRM antigen recognition can enhance local humoral immunity. Microarray data comparing RNA isolated from murine female reproductive tract tissue from control tissue (SIIN) versus tissues where resident memory T cells were reactivated 9 hours prior (GP33). Control mice (SIIN) received the irrelevant peptide SIINFEKL transcervically. Experimental mice (GP33) recieved the peptide gp33, which P14 resident memory T cells specifically recognize, transcervically.

A rapid, sensitive, scalable method for Precision Run-On sequencing (PRO-seq)

Project description:Tracking active transcription with the nuclear run-on (NRO) assays has been instrumental in uncovering mechanisms of gene regulation. The coupling of NROs with high-throughput sequencing has facilitated the discovery of previously unannotated or undetectable RNA classes genome-wide. Precision run-on sequencing (PRO-seq) is a run-on variant that maps polymerase active sites with nucleotide or near-nucleotide resolution. One main drawback to this and many other nascent RNA detection methods is the somewhat intimidating multi-day workflow associated with creating the libraries suitable for high-throughput sequencing. Here, we present an improved PRO-seq protocol where many of the enzymatic steps are carried out while the NRO RNA remains bound to magnetic beads. These adaptations reduce time, and we demonstrate that the resulting libraries are of the same quality as libraries generated using the original published protocol. The faster library preparation procedure decreases opportunity for sample loss and RNA degradation.

A peptide-centric local stability assay enables proteome-scale identification of the protein targets of diverse ligands

Project description:We found that ligand-induced protein local stability shifts can be sensitively detected on a proteome-wide scale by a limited proteolysis strategy using a large amount of trypsin to generate and analyze peptides directly from native proteins. This enabled the development of the “peptide-centric local stability assay” (PELSA), a modification-free approach that achieves unprecedented sensitivity in proteome-wide target identification and binding-region determination. We demonstrate the versatility of PELSA by investigating the interactions across various biological contexts.

A Detergent-Free Grinding Sample Preparation Method Dramatically Enhances PELSA for Mapping Integral Membrane Protein-Ligand Interaction

Project description:The conventional use of detergent-containing buffers for integral membrane protein (IMP) extraction may disrupt native protein conformations, potentially compromising the performance of ligand target identification. As a result, there is a lack of reliable, unbiased, detergent-free proteomic methods that enable the identification of ligand binding IMPs. In this study, we developed DFG-PELSA (Detergent-Free Grinding sample preparation method coupled with Peptide-centric Local Stability Assay), an innovative workflow that integrates mechanical grinding, extensive trypsinization, and DIA mass spectrometry for the proteome-wide identification of ligand binding proteins and binding regions with enhanced ability to identify IMP target proteins. Our method successfully recovered over 1,000 transmembrane proteins from HeLa cells while maintaining their native conformations. This method successfully mapped the interaction and binding regions of AMP-PNP with IMPs such as SERCA2 and ABCB6. DFG-PELSA also revealed the target and off-target mechanisms of tyrosine kinase inhibitors (TKIs), providing valuable insights for drug discovery and optimization. Additionally, DFG-PELSA identified stability shifts induced by cardiotonic steroids binding to the transmembrane region of ATP1A1, demonstrating its effectiveness in studying challenging IMP targets. These applications highlight DFG-PELSA's unique capability in studying ligand-membrane protein interactions, offering a useful platform for structure-based drug discovery and target validation.

Molecular Connectomics Reveals a Glucagon-Like Peptide 1 Sensitive Neural Circuit for Satiety

Project description:Liraglutide and other agonists of the glucagon-like peptide 1 receptor (GLP-1RAs) are effective weight-loss drugs, but how they suppress appetite remains unclear. One potential mechanism is by activating neurons which inhibit hunger-promoting Agouti-related peptide (AgRP) neurons of the arcuate hypothalamus (Arc). To identify these afferents, we developed a method combining rabies-based connectomics with single-nuclei transcriptomics. Applying this method to AgRP neurons predicted at least 21 afferent subtypes in the mouse mediobasal and paraventricular hypothalamus. Among these are Trh+ Arc neurons (TrhArc), inhibitory neurons which express the Glp1r gene and are activated by the GLP-1RA liraglutide. Activating TrhArc neurons inhibits AgRP neurons and feeding, likely in an AgRP neuron-dependent manner. Silencing TrhArc neurons causes over-eating and weight gain and attenuates liraglutide’s effect on body weight. Our results demonstrate a widely applicable method for molecular connectomics, comprehensively identify local inputs to AgRP neurons, and reveal a circuit through which GLP-1RAs suppress appetite.

Considerations for peptide and protein error rate control in large-scale targeted DIA analyses

Project description:Liquid chromatography coupled to tandem mass spectrometry has become the main method for high-throughput identification and quantification of peptides and the inferred proteins. Discovery proteomics commonly employs data-dependent acquisition in combination with spectrum-centric analysis. The accumulation of data generated from thousands of samples by this method has approached saturation coverage of different proteomes. Recently, as a result of technological advances, methods based on data acquisition strategies compatible with peptide-centric scoring have also reached similar proteome coverage in individual runs, and scalability. This is exemplified by SWATH-MS, which combines data-independent acquisition (DIA) with targeted data extraction of groups of transitions uniquely detecting a peptide. As the data matrices generated by these experiments continue to grow with respect to both the number of peptides identified per sample and the number of samples analyzed per study, challenges for error rate control have emerged. Here, we discuss the adaptation of statistical concepts developed for discovery proteomics based on spectrum-centric scoring to large-scale DIA experiments analyzed with peptide-centric scoring strategies, and provide some guidance on their application. We propose that, in order to increase the quality and reproducibility of published proteomic results, well-established confidence criteria should be reported at each level as we progress from spectral evidence to identified or detected peptides and inferred proteins. These confidence criteria should equally be applied to proteomic analyses based on spectrum- and peptide-centric scoring strategies.
