Project description:Gastrulation is a critical stage in embryonic development during which the germ layers are established. The advances and increasing availability of sequencing technologies led to the identification of gene regulatory programs that control the emergence of the germ layers and its derivatives. However, proteome-based studies of early mammalian development are scarce. To overcome this, we utilized gastruloids and a multilayered mass spectrometry-based proteomics approach to investigate the global dynamics of (phospho)protein expression during gastruloid differentiation. Our findings revealed that many proteins exhibit temporal expression with unique expression profiles corresponding to the three germ layers, which we also validated using single-cell proteomics technology. Notably, detected temporal protein expression dynamics in gastruloids aligns with equivalent mouse embryo stages. Additionally, we profiled enhancer interaction landscapes using P300 proximity labeling, which revealed numerous gastruloid-specific transcription factors and chromatin remodelers. Subsequent degron-based perturbations combined with scRNA-seq identified a critical role for ZEB2 in regulating mouse and human somitogenesis. Overall, this study provides a rich resource for developmental and synthetic biology communities endeavoring to understand mammalian embryogenesis.

Project description:Establishment of the mammalian body plan occurs shortly after the embryo implants into the maternal uterus, and our understanding of post-implantation developmental processes remains limited. While methods for in vitro culture of pre- and peri-implantation mouse embryos are routinely utilized, approaches for robust culture of post-implantation embryos from egg cylinder stages until advanced organogenesis remain to be established. We develop herein highly stable ex utero post-implantation mouse embryo culture platforms, that enable appropriate development of embryos before gastrulation (E5.5) until the hind limb formation stage (E11). Late gastrulating embryos (E7.5) are grown in 3D rotating bottles settings, while extended culture from pre-gastrulation stages (E5.5 or E6.5) requires a combination of novel static and rotating bottle culture protocols. Histological, molecular, and single cell RNA-seq analysis validate that the ex utero developed embryos recapitulate precisely in utero development. This culture system is amenable to introducing a variety of embryonic perturbations and micro-manipulations that can be followed ex utero for up to 6 days. Establishment of a system to robustly grow normal mouse embryos ex utero from pre-gastrulation to advanced organogenesis represents a valuable tool to investigate post-implantation embryogenesis, eliminating the uterine barrier to mechanistically interrogate morphogenesis and tissue specification in mammals.

Project description:Embryo implantation is a pivotal phase in early mammalian embryonic development. However, the mechanisms guiding the embryos from pre- to post-implantation remain largely elusive. Here, we present a comprehensive transcriptomics atlas of mouse embryo implantation, characterized with high temporal resolution. We collected mouse embryos at distinct stages— before, during, and after implantation— and performed single-cell RNA sequencing. Our analysis of 22,171 single-cell transcriptomes elucidates the developmental trajectories encompassing the entire implantation process.

Project description:Objective: To evaluate if the inflammatory proteomics of uterine fluid could define the endometrial receptivity phase. Methods: Inflammatory proteomics of uterine fluid were measured using the OLINK Target-96 Inflammation panel. Endometrial receptivity testing (ERT) combined with endometrial dating was a gold standard for defining the endometrial receptivity phase. A predictive model based on proteomics of uterine fluid was established to predict the endometrial receptivity phase. Results: The inflammatory factors in uterine fluid were differentially expressed between window of implantation (WOI) and displaced WOI groups, and the displaced WOI group was characterized by the increased expression of a variety of inflammatory factors. The predictive model established based on the top 5 differential proteins could accurately classify the endometrial receptive phase. Transcriptomic data from endometrial tissues showed that the differential gene sets between different receptive phases were mostly enriched in immune-related processes, and the expression of immune-related genes in the WOI group was significantly lower than that in the displaced WOI group. Conclusions: Detection of inflammatory proteins from the uterine fluid using the OLINK inflammation panel could be a novel non-invasive method to define the endometrial receptive phase. The inflammatory immune response during the embryo implantation window was inhibited to adapt to the implantation of the semi-alloimmune embryos.

Project description:Maternal-to-zygotic transition (MZT) is a conserved and fundamental process during which the maternal environment of oocyte transits to the zygotic genome driven expression program, and terminally differentiated oocyte and sperm are reprogrammed to totipotency. Metaphase II (MII) oocytes and zygotes (one-cell embryo) serve as the mature oocyte and the initiation of pre-implantation embryo development respectively, and characterizing their molecular landscapes at protein levels plays an important role in uncovering MZT and zygotic genome activation (ZGA )in mammals. Here we used an ultrasensitive proteomic approach to depict an in-depth landscape for the very early stage of mouse MZT.

Project description:We collected over 8000 mouse embryos of each developmental stage (zygote, 2-cell, 4-cell, 8-cell, morula, blastocyst) and performed tandem mass tag (TMT)-based quantitative mass spectrometry and identified nearly 5000 proteins for each stage. In-depth analysis indicates that protein expression profiles of zygote, morula and blastocyst show apparent difference from 2- to 8-cell embryos due to the maternal-totipotent-differentiation transition.
