Project description:We developed a refined sample preparation workflow that is fully optimized to process low-input and crude samples in 96-well plates, aiming to combine high-throughput with maximal sensitivity. We implemented a miniaturized and automated workflow in a 96-well format using the Tecan Resolvex® A200 liquid handling positive pressure device. We optimized lysis in small volumes to achieve more sensitive and efficient IPs in 96-well plates under static conditions, to minimize peptide losses due to surface contact, and to eliminate the need for plate rotation and unnecessary sample transfers. Additionally, using an appropriate pore-size for the 96-well filter plate for IP prevented sample leakage and ensured efficient processing. This workflow reduces the required sample input from 500 million to as few as 16 million cells for routine experiments, and is compatible with input amounts going down to 20,000 cells. It minimizes reagent volumes, accommodates up to 96 samples simultaneously, and enables the ultrasensitive pull down from low input samples with near-complete capture of MHC peptides. Furthermore, we achieved high sensitivity by combining the sample preparation with advanced ion mobility mass spectrometry using a timsTOF SCP. This improved workflow achieves robust immunopeptidome coverage from as few as 20,000 JY cells, identifying approximately 13,000 distinct MHC-I peptides and over 5,000 MHC-II peptides from 16 million JY cells by injecting only 25% of the enriched peptides into the mass spectrometer.

Project description:The success of shotgun proteomic analysis depends largely on how samples are prepared. Current approaches such as gel-, solution- or filter-based, although being extensively employed in the field, are time-consuming and less effective with respect to the repetitive sample processing, recovery, and overall yield. As an alternative, suspension trapping (S-Trap) filter is commercially available very recently in the format of single or 96-well filter plate. In contrast to conventional filter aided sample preparation (FASP) approach, which utilizes a molecular weight cutoff (MWCO) membrane as the filter and requires hours of processing before digestion-ready proteins can be obtained, S-Trap employs a three-dimensional porous material as filter media, and traps particulate protein suspension with subsequent depletion of interfering substances and in-filter digestion. Due to the large (sub-micron) pore size, each centrifugation cycle of S-Trap filter only takes around 1 minute, which significantly reduces the total processing time from approximately 3 hours by FASP to less than 15 minutes, suggesting an ultrafast sample preparation approach for shotgun proteomics. Here, for the first time, we comprehensively evaluate the performance of individual S-Trap filter and 96-well filter plate in the context of global protein identification and quantitation using whole cell lysate and clinically relevant sputum samples.

Project description:Liquid handling robots have been developed to automate various steps of the bottom-up proteomics workflow, however, protocols for the generation of isobarically labeled peptides remain limited. Existing methods often require costly specialty devices and are constrained by fixed workflows. To address this, we developed a cost-effective, flexible, automated sample preparation protocol for TMT-labeled peptides using the Biomek i5 liquid handler. Our approach leverages Single-Pot Solid-Phase-Enhanced Sample Preparation (SP3) with paramagnetic beads to streamline protein cleanup and digestion. The protocol also allows for adjustment of trypsin concentration and peptide-to-TMT ratio to increase throughput and reduce costs, respectively. We compared our automated and manual 18-plex TMT-Pro labeling workflows by monitoring select protein markers of the Unfolded Protein Response (UPR) in pharmacologically activatable, engineered cell lines. Overall, the automated protocol demonstrated equivalent performance in peptide and protein identifications, digestion and labeling efficiency, and an enhancement in the dynamic range of TMT quantifications. Compared to the manual method, the Biomek protocol significantly reduces hands-on time and minimizes sample handling errors. The 96-well format additionally allows for the number of TMT reactions to be scaled up quickly without a significant increase in user interaction. Our optimized automated workflow enhances throughput, reproducibility, and cost-effectiveness, making it a valuable tool for high-throughput proteomics studies.

Project description:Here we present a performance evaluation of three different plate-based scRNA-seq protocols. Two commercially available kits; NEBNext Single Cell/ Low Input RNA Library Prep Kit (NEB), SMART-seq HT kit (Takara), and non-commercially available protocol Genome & transcriptome sequencing (G&T). We evaluated each kit based upon sensitivity, reproducibility, ease of use and price point per cell. This evaluation is specifically relevant for implementation of scRNA-seq in e.g. diagnostics, requiring high sensitivity in regards of gene detection, high reproducibility between samples, minimum hands on time and smooth sample preparation for technicians, as well as keeping a reasonable price point per patient. G&T protocol delivered the highest detection of genes per single cell, at the absolute lowest price point. Takara's kit delivered likewise high gene detection per single cell, and high reproducibility between sample, however at the absolute highest price points. Here we present pros and cons of each protocol, sequencing breast cancer cell line T47D.

Project description:Identifying the Mechanism of Action (MoA) of drugs is critical for the development of new drugs, understanding their side effects, and drug repositioning. However, identifying drug MoA has been challenging and has been traditionally attempted only though large experimental setups with little success. While advances in computational power offers the opportunity to achieve this in-silico, methods to exploit existing computational resources are still in their infancy. To overcome this, we developed a novel method to identify Drug Mechanism of Action using Network Dysregulation (DeMAND). The method is based on the realization that drugs affect the protein activity of their targets, but not necessarily their mRNA expression levels. In contrast, the change in protein activity directly affects the mRNA expression levels of downstream genes. Based on this hypothesis, DeMAND identifies drug MoA by comparing gene expression profiles following drug perturbation with control samples, and computing the change in the individual interactions within a pre-determined integrated transcriptional and post-translational regulatory model (interactome). This dataset includes GEPs in 3 different B-cell lymphoma cell lines (OCI-LY3, OCI-LY7 and U2932) at 6, 12, and 24hrs. 92 FDA approved compounds were used at a concentration of IC20 at 24h. DMSO was used as control at each time-point. A total of 828 samples and 29 control samples were available for analysis. Total RNA was isolated with the RNAqueous-96 Automated Kit (Ambion) on the Janus automated liquid handling system (Perkin Elmer Inc.), quantified by NanoDrop 6000 spectrophotometer and quality checked by Agilent Bioanalyzer. 300ng of each of the samples with RIN value >7 were converted to biotinylated cRNA with the Illumina TotalPrep-96 RNA Amplification Kit (Ambion) using a standard T7-based amplification protocol and hybridized on the Human Genome U219 96-Array Plate (Affymetrix). Hybridization, washing, staining and scanning of the array plates were performed on the GeneTitan Instrument (Affymetrix) according to manufacturer’s protocols.

Project description:We developed a simplified proteomics sample preparation method that increased the sensitivity and reproducibility of large-scale plasma samples. Peptide loss was reduced while sensitivity was increased by eliminating the peptide clean-up step and using disposable trap column tips. The simplified High-Throughput Plasma Proteomics (sHTPP) method was evaluated using a systemic approach. We identified and quantified more than 500 proteins in non-depleted plasma samples without missing values as the DIA approach improved in terms of identification and quantification. Furthermore, 96-well plate sample handling with a multi-channel pipet allows for high-throughput sample analysis. In a large-scale clinical trial with 300 plasma samples, we used the method to demonstrate robust and accurate quantifications.

Project description:Recent advances in sample preparation and analysis have enabled direct profiling of protein expression in single mammalian cells and other trace samples for characterization of cellular heterogeneity and high-resolution mapping of tissues. Several techniques used to prepare and analyze low-input samples employ custom fluidics for nanoliter sample processing and manual sample injection onto a specialized separation column. While effective, these highly specialized systems require significant expertise to fabricate and operate, which has greatly limited the implementation in most proteomics laboratories. Here we developed a fully automated platform termed autoPOTS (Automated Preparation in One pot for Trace Samples) that uses only commercially available instrumentation for sample processing and analysis. An unmodified, low-cost commercial robotic pipetting platform was evaluated and utilized for fully automated sample preparation. We used low-volume 384-well plates and periodically added water or buffer to the microwells to compensate for limited evaporation during sample incubation. Prepared samples were analyzed directly from the well plate with a commercial autosampler that was modified with a 10-port valve for compatibility with 30-µm-i.d. nanoLC columns. We used autoPOTS to analyze 1–500 HeLa cells and observed only a modest reduction in peptide coverage for 150 cells and a 24% reduction in coverage for single cells compared to our previously developed nanoPOTS platform. As a test of clinical feasibility, we used autoPOTS to identify an average of 1070 protein groups from ~130 fluorescence-activated cell sorted (FACS) B or T lymphocytes. The dataset here includes all the raw files of HeLa cells and lymphocytes. We anticipate that the simplicity and ease of implementation of autoPOTS will make it an attractive option for low-input and single-cell proteomics in many laboratories.
