Crosslinked AP-4 core/ARF1 complex

ABSTRACT: This project investigates the architecture of the crosslinked AP-4 core/ARF1 complex using chemical crosslinking coupled with mass spectrometry (XL-MS). The dataset defines inter- and intra-molecular crosslinks to map interaction interfaces, validate structural models, and elucidate the molecular basis of AP-4 recruitment and regulation by ARF1.

Project description:This phase I trial is studying the best dose of 3-AP and the side effects of giving 3-AP together with gemcitabine in treating patients with advanced solid tumors or lymphoma. Drugs used in chemotherapy, such as 3-AP and gemcitabine (GEM), work in different ways to stop the growth of cancer cells, either by killing the cells or by stopping them from dividing. 3-AP may help gemcitabine kill more cancer cells by making the cells more sensitive to the drug. 3-AP may also stop the growth of tumor cells by blocking some of the enzymes needed for cell growth.

XL-MSDigger: A Computational Pipeline for In-Depth Data Analysis and Mining of Cross-Linking Mass Spectrometry

Project description:Cross-linked mass spectrometry (XL-MS) plays an increasing role in the study of protein structure and protein-protein interactions, but the development of its data analysis methods is currently lagging that of conventional proteomics, especially in terms of artificial intelligence-based analysis and data-independent acquisition (DIA) methods. Here, we constructed Deep4D-XL, a deep learning tool capable of accurately predicting crosslinked peptide 4D information. Using Deep4D-XL as the core, we developed XL-MSDigger, a deep-learning-based pipeline for comprehensive data analysis of crosslinked mass spectrometry, which can realize deep analysis of cross-linked mass spectrometry DDA and DIA data. In the DDA data analysis of Hela crosslinked samples, we improved the identification of inter-protein crosslinked peptides by 62% through the rescoring method of XL-MSDigger. In DIA analysis, we realized the first FDR evaluation of DIA XL-MS and DIA XL-MS analysis based on predicted spectral libraries. In the analysis of heat shock protein PPI networks, DIA XL-MS based on predicted spectral libraries exhibited higher identification coverage than the DDA method. We anticipate that XL-MSDigger will play a pivotal role in advancing future XL-MS research.

Breaking Barriers in Crosslinking Mass Spectrometry: Enhanced Throughput and Sensitivity with the Orbitrap Astral Mass Analyzer

Project description:Crosslinking mass spectrometry (XL-MS) has become a key technique for investigating protein-protein interactions and the architecture of biological systems. This study compares the Orbitrap Astral and Eclipse mass spectrometers in XL-MS workflows, emphasizing their performance in detecting low-abundance crosslinked peptides. Using Cas9 crosslinked with PhoX and DSSO, the Astral demonstrated over 40% higher crosslink identifications due to its superior ion transmission and sensitivity, enabled by its multi-reflection time-of-flight analyzer. Single higher-energy collisional dissociation (HCD) fragmentation was more effective than stepped HCD on the Astral, while the Eclipse showed similar results for both methods. Gradient optimization revealed that extended separation times improved crosslink identifications. These findings highlight the critical role of instrumentation and workflow optimization in advancing XL-MS for structural proteomics.

Global changes in the nuclear positioning of chromatin domains and genomic interactions that orchestrate B cell fate

Project description:The genome is folded into domains that are located in either transcriptionally inert or permissive compartments. Here we used genome-wide strategies to characterize domains during B cell development. Structured Interaction Matrix Analysis revealed that CTCF occupancy was primarily associated with intra-domain interactions, whereas p300, E2A, Pax5 and PU.1 were involved with intra- and inter-domain interactions that are developmentally regulated. We identified a spectrum of genes that switched nuclear location during early B cell development. In progenitors the transcriptionally inactive Ebf1 locus was sequestered at the nuclear lamina, thereby preserving multipotency, however upon development into the pro-B cell stage Ebf1 and other genes switched compartments to establish de novo intra- and inter-domain interactions that were associated with B lineage specific transcription signatures. PPARγ lipodystrophy mutants reveal intermolecular interactions required for enhancer activation

Project description:The peroxisome proliferator-activated receptor γ (PPARγ) is the master regulator of adipocyte differentiation, and mutations that interfere with PPARγ function cause lipodystrophy. Structural studies indicate that PPARγ domains engage in several intra- and inter-moleuclar interactions; however, how these interactions modulate the ability of PPARγ to activate target genes in a cellular context is currently poorly understood. Here we analysed the transcriptional potential of R212Q and E379K two previously uncharacterised lipodystrophy-associated PPARγ mutants that are located in distinct PPARγ domains but are both predicted to affect intermolecular interactions. Using a combination of biochemical and genome-wide approaches we show that these mutations impair binding to an overlapping subset of enhancers that are less accessible and specifically require PPARγ for chromatin remodeling. Based on these findings we propose a model in which recruitment of PPARγ to chromatin is determined by several intermolecular interfaces. Furthermore, our data exemplify that relatively subtle molecular defects in transcription factors are sufficient to significantly affect enhancer binding and thereby transcriptional output.

A multi-year longitudinal harmonization of quality controls in mass spectrometry proteomics core facilities.

Project description:As part of the Core for Life Proteomics Working group, we have undertaken a four-year harmonization study to enhance the comparability of quality control results, identifying community reference values, intra-laboratory performance drifts, sources of heterogeneity, and improvement opportunities. The outcomes include a new quality control standard for longitudinal assessment of liquid chromatography and mass spectrometry system performance, measures of intra- and inter-laboratory variability, community reference values, and a 4-year longitudinal series of quality control data from multiple instruments and laboratories.

Generation of a new mouse model of glaucoma characterized by reduced expression of the AP-2 and AP-2

Project description:This study reports on the generation of a transgenic mouse which is characterized by early-onset angle-closure glaucoma. The phenotype is due to the transgene insertion site which is proximal to the genes encoding AP-2 and AP-2, two proteins present in the retina and corneal epithelium. This leads to a reduction in AP-2 levels, which is likely to are responsible for the glaucomatous phenotype. Here we provide paired-end raw DNA-Seq reads of the transgenic mouse genome.

In order to understand the mechanism of their function, we performed cross-linking mass spectrometry (XL-MS) analyses of both complexes and mapped the inter-molecular and intra-molecular interactions of the subunits.
