ABSTRACT: The experiment used Skyline software to analyze 150 target peptides from 83 target proteins. Detailed quantitative information of the target peptides in the samples is provided in Supplementary Tables 1 and 2. Quantitative information was normalized and corrected using isotopically labeled peptides, enabling relative quantitative analysis of the target peptides and target proteins. The analysis results indicate that there are certain differences in the expression levels of the target proteins.

Ac-IP tag enables multiplexed proteome quantification in data-independent acquisition mode

Project description:We propose the isotopically labeled Ac-IP (acetyl-isoleucine-proline) tag for multiplexed quantification of peptides at the MS1 level in the data-independent acquisition (DIA) mode. Differentially labeled peptides have distinct precursor ions carrying the quantitative information but identical MS2 spectra. The isotopically labeled Ac-Ile part leaves as a neutral loss upon collision-induced dissociation (CID) while fragmentation of the peptide backbone generates information for peptide identification.

Novel antioxidative peptides with potential to reduce psoriatic changes in PBMCs

Project description:Oxidative damage contributes significantly to the pathogenesis of psoriasis. We recently developed antioxidative peptides (UPF peptides) activating the endogenous glutathione system (GSH). In the present study, we analyzed gene expression profiles in the samples of psoriasis patients to find if these peptides could reduce oxidative damage during psoriasis. Peripheral blood mononuclear cells (PBMCs) from patients with psoriasis and from healthy controls were collected and cultivated. Cultured PBMCs were incubated with two different UPF peptides for 12 hours. Gene expression analysis was performed with Affymetrix Human Gene 1.0 ST arrays and with quantitative real-time PCR. Gene expression profile in the PBMCs of patients with psoriasis indicated significant up-regulation of the immune response pathway. Treatment with UPF peptides normalized the gene expression pattern in psoriasis samples. Therefore, treatment with antioxidative drugs have potential anti-psoriatic activity.

Stoichiometry of Nucleosome Remodelling and Deacetylase (NuRD) complex

Project description:The Nucleosome Remodeling and Deacetylase (NuRD) complex is essential for development in complex animals but has been refractory to detailed analysis because of its low abundance and resistance to recombinant production. As part of a larger project, absolute quantification using isotopically-labelled AQUA peptides was performed on natively-purified NuRD and six recombinantly-expressed NuRD subcomplexes. This is the first time the NuRD complex has been quantified using the AQUA strategy.

Global Stable-isotope Tracing Metabolomics Reveals System-wide Metabolic Alternations in Aging Drosophila

Project description:System-wide metabolic homeostasis is crucial for maintaining physiological functions of living organisms. Stable-isotope tracing metabolomics allows to unravel metabolic activity quantitatively by measuring the isotopically labeled metabolites, but has been largely restricted by coverage. Yet, delineating system-wide metabolic homeostasis at the whole-organism level remains non-trivial. Here, we develop a global isotope tracing metabolomics technology to measure labeled metabolites with a metabolome-wide coverage. Using Drosophila as an aging model organism, we probe the in vivo tracing kinetics with quantitative information on labeling patterns, extents and rates on a metabolome-wide scale. We curate a system-wide metabolic network to characterize metabolic homeostasis and disclose a system-wide loss of metabolic coordinations that impacts both intra- and inter-tissue metabolic homeostasis significantly during Drosophila aging. Importantly, we reveal an unappreciated metabolic diversion from glycolysis to serine metabolism and purine metabolism as Drosophila aging. The developed technology facilitates a system-level understanding of metabolic regulation in living organisms.

SMD-IPTL 4-plex yeast and BSA-yeast

Project description:Isobaric peptide termini labeling (IPTL) is an attractive protein quantification method, because it provides more accurate and reliable quantification information than traditional isobaric labelling methods (TMT, iTRAQ) by making use of the entire fragment ion series instead of only a single reporter ion. The multiplexing capacity of published IPTL implementations is, however, limited to three. Here, we present a selective maleylation-directed isobaric peptide termini labelling (SMD-IPTL) approach for quantitative proteomics of LysC protein digests. SMD-IPTL extends the multiplexing capacity to 4-plex with the potential for higher levels of multiplexing using commercially available 13C/15N-labelled amino acids. SMD-IPTL is achieved in a one-pot reaction in three consecutive steps: 1) selective maleylation at the N-terminus; 2) labelling at the ԑ-NH2 group of the C-terminal Lys with isotopically labelled acetyl alanine; 3) thiol Michael addition of an isotopically labelled acetyl cysteine at the maleylated N-terminus. The isobarically labelled peptides are fragmented into sets of b- and y-ion clusters upon LC-MS/MS, which not only convey sequence information but also quantitative information for every labelling channel and avoid the issue of ratio distortion observed with reporter-ion-based approaches. We demonstrate the SMD-IPTL approach with a 4-plex labelled sample of BSA and yeast lysates mixed at different ratios. Utilizing SMD-IPTL for labelling and a narrow precursor isolation window of 0.8 Th with an offset of -0.2 Th, accurate ratios were measured across a 10-fold mixing range of BSA in a background of yeast proteome. With the yeast proteins mixed at ratios of 1:5:1:5, BSA was detected at ratios 0.94:2.46:4.70:9.92 when spiked at 1:2:5:10 ratios with an average standard deviation of peptide ratios of 0.34.
