Project description:THP1 cells stably expressing WT or catalytic mutant C580A SspH2 were differentiated into macrophages, and treated with MG-132 to enrich ubiquitinated proteins. Cells were lysed with probe sonicator in 9 M urea, and proteins were reduced, alkylated, digested with trypsin, and desalted before diGly-modified peptides were isolated using the PTMScan HS Ubiquitin/SUMO Remnant Motif Kit (Cell Signaling Technology, cat. no. 59322) on a KingFisher Duo Prime system. Enriched (Glygly; GG) and flow-through peptide (total peptides; TP) fractions were collected. The enriched GG fractions were run with both data-dependent (DDA) and data-independent acquisition (DIA) set at 36 m/z isolation window widths, and analyzed on Spectronaut with DDA/DIA hybrid extension analysis for GG site identification, and the TP fractions were only run with DIA.

To identify protein SUMOylation effectively, an enrichment step is necessary, often requires exogenous gene expression in cells and immunoaffinity purification of SUMO-remnant peptides following tryptic digestion. Previously, an antibody was developed to enrich tryptic peptides containing the remnant NQTGG on the receptor lysine, though the specifics of the structural interaction motif remained unclear. Here, we conducted de novo sequencing by mass spectrometry to analyze the SUMO-remnant antibody and performed paratope mapping using cross-linking experiments to identify key interacting residues within the complementarity-determining regions (CDRs). Additional cross-linking experiments were performed using SUMOylated peptides and high-field asymmetric waveform ion mobility spectrometry (FAIMS) to enhance sensitivity and confirm interactions at the paratope interface. Our comprehensive analyses have provided a detailed understanding of the structural interaction motifs of the SUMO-remnant antibody, offering valuable insights into the antibody’s specificity and binding mechanisms. This enhanced understanding paves the way for improved methodologies in studying protein SUMOylation and its regulatory roles in cellular processes.

Project description:Post-translational modification (PTM) events generate proteoforms that orchestrate cell signalling in almost every biological process. The SUMOcode project aims to understand a critically important but understudied PTM in plants, SUMO (Small Ubiquitin-like Modifier). The rules governing specificity and function remain rudimentary for most PTMs, but the plant SUMO system provides a unique possibility to unravel the rules governing SUMOylation, as its core machinery comprises only 33 genes in Arabidopsis, compared with many hundreds for other PTMs. Our central hypothesis is that SUMO specificity is conferred through how cells are primed to respond to different stress signals, the tissue and cellular spatial distribution of SUMO machinery and substrates and control of SUMOylation modification via activation, repression and competition for PTM sites. Given the small numbers of genes involved in SUMOylation, we are in an excellent position to test our hypothesis employing state of the art multi-omics technologies to create the first SUMO Cell Atlas of any organism. Our ultimate goal is to 'enable' researchers and breeders to decipher the SUMO code in plants, enabling them to edit and rewrite the code, to develop crops that are future proofed against ongoing climate instability and change.

Project description:Heat shock induces rapid modification of proteins with SUMO2/3. This study concentrated in charaterizing how these changes are reflected on SUMOylation of chromatin bound proteins, trancsription, and chromatin binding of SUMO ligase PIAS1. Comparison of chromatin SUMO2/3 modification pattern in non-stressed and heat shocked K562 and VCaP cells. All samples were done as biological replicates. In K562 cells, SUMO2/3 ChIP-seq was done in non-stressed (37C) and heat shocked (30min at 43C) cells. The effect of heat shock factor 1 (HSF1) to chromatin SUMOylation in HS was studied in HSF1 silenced (shHSF1) K562 cells (non-stressed vs. heat shocked) using scramble shRNA transfected cells as control (shSCR). SUMO2/3, SUMO ligase PIAS1,and RNA polymerase II binding in HS (30 min at 43C) and recovery from HS (1h at 37C after HS) was studied using ChIP-seq. Effect of PIAS1 for chromatin SUMOylation was studied in PIAS1 silenced (siRNA for PIAS1, siPIAS1) cells (non-stressed or heat shocked) using non-targeting siRNA transfected cells as a control (siNON). Effect of SUMOylation to chromatin binding of RNA polymerase II was studied in UBE2I silenced (siRNA for UBE2I) and control (non-targeting siRNA transfected, siNON) VCaP cells (non-stressed or heat shocked). Effect of transtription inhibition for chromatin SUMOylation was studied in TRP (triptolide; 1 micromolar, 3h) and DRB (5,6-Dichlorobenzimidazole 1-beta-D-ribofuranosidase; 100 micromolar, 3h) treated VCaP cells. GRO-seq was used to determine HS-induced changes in nascent transcription in K562 cells.

Project description:We expanded our previously reported transcriptome profiling of K-562 cells (GSE85187) by analyzing the global transcriptional change upon rescue of endogenous MYB knock down (KD) with SUMO-conjugation deficient mutant of MYB (2KR-MYB) and SUMO-binding deficient mutant of MYB (ANAA-MYB) in comparison with K-562 cells treated with siGENOME non-targeting siRNA (GSE85187) , endogenous MYB KD treated with si2992 (GSE85187), rescue of endogenous MYB KD with wild-type MYB (GSE85187) and rescue of endogenous MYB KD with D152V mutant of MYB (GSE85187).

Project description:Steady state levels of SUMO post-translational modifications depend on the competing activities of the sumoylation and desumoylation machineries. Eukaryotic cells can modulate cellular levels of SUMO conjugation by regulating enzymes involved in these processes. For example, budding yeast exhibit an overall elevation of SUMO conjugation in response to heat shock, at least partly by triggering the degradation of the major SUMO protease, Ulp1. The effects of elevated sumoylation during heat shock, and whether they play a protective or adaptive role to the stress, remain unclear. Since a large number of transcription-related proteins are targets of sumoylation, one possibility is that increased sumoylation during heat shock facilitates the expression of heat shock genes by altering the properties of key transcription factors. To explore this, we analyzed the transcriptome of a yeast strain, ulp1-mt (ulp1-I615N), which expresses a mutant form of Ulp1 with reduced SUMO protease activity. The strain displays constitutively elevated levels of SUMO conjugation, mimicking the transient sumoylation surge observed during heat shock. Intriguingly, the ulp1-mt transcriptome largely resembles the transcriptome of heat-shocked yeast, suggesting that elevated sumoylation alone can drive much of the stress-induced gene expression program.
