Project description:The Green Revolution (GR) profoundly altered plant–microorganism interactions through widespread agrochemical use and crop breeding. Phytopathogenic fungi present major challenges to agriculture by reducing yield and quality, increasing production costs, and impacting food security and environmental sustainability. Historical biological collections preserving pre-GR diversity are key to understanding how modern intensive agriculture has shaped these interactions. In this study, we revived two Botrytis cinerea strains from the early 1940s and performed phenotypic, genomic, transcriptomic, and metabolomic analyses. Comparisons with modern strains revealed significant differences, including adaptations likely driven by fungicide use and environmental pressures such as host-specific pathogenicity and pH tolerance. Our findings highlight the value of natural history collections and demonstrate how archived pathogens can be revisited with advanced omic technologies to reveal long-term ecological and evolutionary changes. These insights are crucial for plant disease management, outbreak prediction, biodiversity conservation, and advancing sustainable agriculture practices.

Project description:In this study, chromatin immunoprecipitated sequencing was done for testis specific histone variants of H2B and H2A, TH2B and TH2A to understand the epigenomics of these retained histones, using murine caudal sperm.Our in silico analysis has attributed a myriad of novel functions to sperm retained TH2B with respect to embryo development and spermatogenesis.Also, based on genomic regions, TH2B was observed to be associated with spindle assembly and various meiosis-specific genes, which is an important finding as TH2A/TH2B DKO mice have been reported to have defective cohesin release.We also observed a degree of evolutionary conservation between the TH2B-DNA linkage across human and mouse.This overlap included genes important for embryogenesis. Most importantly, heterogeneity in the epigenetic landscape of TH2A and TH2B was seen which is intriguing as TH2B and TH2A are well reported to be present in the same nucleosomes to promote open chromatin. Additionally, unlike TH2B, TH2A was enriched on the mitochondrial chromosome. We presume that TH2A is associated with mitochondrial DNA inserted in the nuclear DNA and this observation needs further validation.. A comprehensive analysis of these observations indicates novel functions for the sperm retained TH2B and TH2A.

Project description:Colonization of land from marine environments was a major transition for biological life on Earth, and intertidal adaptation was a key evolutionary event in the transition from marine- to land-based lifestyles. Multicellular intertidal red algae exhibit the earliest, systematic, and successful adaptation to intertidal environments, with Porphyra sensu lato (Bangiales, Rhodophyta) being a typical example. We used proteomic analyse to reveal the complex regulation of rapid responses to intertidal dehydration/rehydration cycling within Neoporphyra haitanensis. These adaptations include rapid regulation of its photosynthetic system, a readily available capacity to utilize ribosomal stores, an excess of methylation supply to rapidly synthesize proteins, and a strong anti-oxidation system to dissipate excess redox energy upon exposure to air. These novel insights into the unique adaptations of red algae to intertidal lifestyles inform our understanding of adaptations to intertidal ecosystems and the unique evolutionary steps required for intertidal colonization by biological life.

Project description:Thousands of small open reading frames (smORFs, <100 aa) located on lncRNAs potentially might be translated into peptides or small proteins. We report a comprehensive analysis of the conservation and evolutionary trajectories of smORFs across different plant taxa. For thousands of smORFs, we demonstrate remarkable conservation and significant purifying selection, indicative of their functionality. The expression of the lncRNAs and translation of the smORFs are validated by RNA-sequencing and proteomics, respectively.

Project description:Brown bears (Ursus arctos) hibernate for 5-7 months without eating, drinking, urinating and defecating at a metabolic rate of only 25% of the summer activity rate. Nonetheless, they emerge healthy and alert in spring. We analyzed the physiological adaptations for hibernation by comparing the proteome, metabolome, and hematologic features of blood from hibernating and active free-ranging sub-adult brown bears with a focus on conservation of health and energy. We found that the concentrations of most plasma proteins and white blood cell types decreased during hibernation. Strikingly, antimicrobial defense proteins increased in concentration. Central functions in hibernation involving the coagulation response and protease inhibition, as well as lipid transport and metabolism, were upheld by increased levels of very few key or broad-specificity proteins. A dramatic 45-fold increase in sex-hormone-binding-globulin SHBG levels during hibernation draws, for the first time, attention to its significant but unknown role in maintaining hibernation physiology. We propose that energy for the costly protein synthesis is reduced by three mechanisms, (i) dehydration, which increases protein concentration without de novo synthesis; (ii) reduced protein degradation rates due to a 6°C reduction in body temperature, decreased protease activity, and increased plasma viscosity; and (iii) a marked redistribution of energy resources only increasing de novo synthesis of few key proteins. This comprehensive global data identified novel biochemical strategies for bear adaptations to the extreme condition of hibernation, and have implications for our understanding of physiology in general.
