IP-MS to identify proteins that interact with both influnza A virus HA protein and Piezo1 protein simultaneously

ABSTRACT: The HA-His(WSN) and Piezo1-Flag plasmids were simultaneously transfected into A549 cells. After 24 hours of transfection, the COIP experiment was conducted. The proteins were enriched using Anti-His and Anti-Flag antibodies, and then protein identification was performed using LC/MS.

Project description:The experiment contains ChIP-seq data for Enterotoxigenic Escherichia coli strain H10407 transformed with plasmids pAMNF (encoding an N-terminal MarR-3xFLAG fusion) or pAMNM (encoding an N-terminal MarR-8xmyc fusion). The cells was cultured at 37 degrees in LB medium and crosslinked with 1 % (v/v) formaldehyde. After sonication, to break open cells and fragment DNA, immunoprecipitations were done using an anti-FLAG antibody (i.e. the strain encoding the MarR-8xmyc fusion was used as a control). Libraries were prepared using DNA remaining after immunoprecipitation.

Degradation mechanism of important regulator AtrA mediated by ClpXP in Streptomyces roseosporus

Project description:3×Flag-atrA strain was grown in YEME and 50 mL were collected after 24 h. Cells were resuspended in phosphate buffer (pH=7.4) (PBS) and sonicated. After centrifugation at 12000 rpm, the supernatant was transferred and incubated with FLAG affinity gel (Yeasen) at 4 °C. The FLAG affinity gel was washed three times with 1 mL binding buffer (PBS contains 10% glycerol). After centrifugation at 2000 rpm, 500 μL PBS was added, and the interaction proteins were eluted after denaturation. WT strain was used as control. Protein identification and analysis was provided by Jingjie PTM BioLab (Hangzhou, China). Proteins were expressed in BL21 with the plasmids pET-28a-3×Flag-atrA and pET28a-clpX, respectively. The purified proteins were mixed and incubated at 30 °C for 3 h. The reaction system consisted of 4 μg AtrA, 4 μg ClpX and 3 mM ATP. The elution method is the same as for the pull-down assay after FLAG affinity gel purification at 4 °C. Samples were analyzed by western blot using anti-His mouse monoclonal antibody. AtrA was expressed in BL21 with the plasmid pET-32a-atrA and incubated with cell lysate of Δprc at 30 °C for 1 h. The protein processing and pupylation analysis were provided by Jingjie PTM BioLab (Hangzhou, China).

Transcriptome-wide identification of IGF2BP binding RNAs by RIP-seq.

Project description:We identified the mRNA targets of the insulin-like growth factor-2 (IGF2) mRNA-binding proteins 1, 2, and 3 (IGF2BP1/2/3) by RNA immunoprecipitation and sequencing (RIP-seq). HEK293T cells transfected with Flag-tagged IGF2BP1/2/3 plasmids were expanded and UV-crosslinked before harvest. We performed RIP of individual IGF2BP using anti-Flag antibody from nuclear extractions, and identified the associated mRNAs by next generation sequencing. More than 5000 transcripts, including protein coding and non-coding transcripts, were identified from each RIP-seq sample.

As a negative control, we used the same antibody (anti-3xFLAG) to co-immunoprecipitate RNA from an isogenic strain expressing the non-tagged Hfq-protein. Two independent biological replicates were generated.

In order to test whether OTUD5 associates with an E3 ubiquitin ligase to regulate cell proliferation, the stable Flag-OTUD5/Hep3B cell line was established by transfecting Hep3B cells with plasmids expressing pCIN4-Flag-OTUD5. The cellular factors interacting with OTUD5 were purified by anti-Flag antibody-conjugated M2 beads.
