MS data immunoprecipitated using anti-HA beadsGSDME-NT from HONE1 and HK1 cells

ABSTRACT: Protein samples were immunoprecipitated using anti-HA beads. Eluates were separated by SDS-PAGE and Coomassie-stained, and target bands were excised for in-gel tryptic digestion after destaining, reduction, and alkylation. The resulting peptides were lyophilized and analyzed by LC-MS/MS on a Q Exactive mass spectrometer (ThermoFisher) coupled to an Easy nLC 1200 system. Peptides were separated on a C18 column using a 120-minute gradient. MS data were acquired in data-dependent acquisition mode with two replicates per condition.

Proteomics of db/db mice kidney

Project description:Kidney tissue samples were ground and pulverized in liquid nitrogen and transferred into low protein binding tubes and lysed with 300 µL lysis buffer supplemented with 1 mM PMSF. Then, samples were further lysed with sonication on ice. The parameters were set as 1s/1s intervals, 3 min, and 80 Watts of power. After sonication, samples were centrifuged at 12,000 g for 10 min at room temperature to remove insoluble particles that were repeated once to further exclude precipitation. Protein concentration was determined by Bradford assay and the samples were aliquoted and stored at -80 °C. Total proteins (15 µg) of each sample were acquired and separated by 12% SDS-PAGE gel. All samples were then trypsinized and labeled. The labeling peptide solutions were lyophilized and stored at -80 °C. Protein separation was performed on an 1100 HPLC System (Agilent) using an Agilent Zorbax Extend RP column (5 μm, 150 mm × 2.1 mm). Tryptic peptides were separated at a flow rate of 300 μL/min and monitored at 210 and 280 nm. Dried samples were harvested from 8 min to 50 min and elution buffer was collected every minute and numbered from 1-10 with the pipeline. The separated peptides were lyophilized for MS detection. The MS/MS data were analyzed for protein identiﬁcation and quantiﬁcation using Proteome Discoverer TM 2.2 (ThermoFisher Crop.). The local false discovery rate was estimated with the integrated PSPEP tool in the ProteinPilot Software to be 1.0% after searching against a decoy concatenated uniport Mus musculus protein database.

Project description:The peptide samples were analyzed by LC-MS/MS with a Q-Exactive mass spectrometer (Thermo Fisher, MA, USA) equipped with EASY-nLC 1200 liquid chromatography. The spectrometer was controlled by Xcalibur software, version 4.0 (Thermo Fisher, MA, USA). The peptides were separated on a C18 capillary column (75 μm× 25μm) with a 120-min gradient from 0 to 100% buffer B (80% ACN/0.1% formic acid) at a flow rate of 300 nL/min.

Human exosome proteome - Human urinary exosomes as innate immune effectors

Project description:Proteomics study of human urine exosomes. This data describes the proteomic complement of the human exosomal urine fraction from 10 healthy volunteers (5 male, 5 female) aged 23 to 36 years. 50 µg protein from each sample were fragmented on a 4%/12% SDS-polyacrylamide gel. Following staining, each gel track was separated into 28 equal sections, which were processed individually. Peptides were separated by reverse-phase chromatography (Dionex, Sunnyvale, CA) and LC-MS/MS was performed using an Eksigent NanoLC-1D Plus (Eksigent Technologies, Dublin, CA) HPLC system and an LTQ Orbitrap mass spectrometer (ThermoFisher, Waltham, MA). Peptides from each gel segment were analysed twice: (1) with a dynamic exclusion list and (2) a fixed exclusion list for the abundant protein uromodulin which was superimposed on a dynamic exclusion. MS data were processed using SEQUEST Bioworks Browser (version 3.3.1 SP1, ThermoFisher) to generate MS/MS peak lists. Combined peak list files were submitted to the MASCOT search algorithm (version 2.2.1, Matrix Science, London UK) and searched against the IPI-Human database.

Purification of nanogram-range immunoprecipitated DNA in ChIP-seq application

Project description:As a part of the procedure, immnoprecipitated DNA must undergo purification and library preparation for subsequent high-throughput sequencing. Current ChIP protocols typically yield nanogram quantities of immunoprecipitated DNA mainly depending on the target of interest and starting chromatin input amount. However, little information exists on the performance of reagents used for the purification of such minute amounts of immunoprecipitated DNA in ChIP elution buffer and their effects on ChIP-seq data. Here, we compared DNA recovery, library preparation efficiency, and ChIP-seq results obtained with several commercial DNA purification kits applied to 1 ng ChIP DNA and also investigated the impact of conditions under which ChIP DNA is stored.
