Project description:Effective plant defense against pathogens relies on highly coordinated regulation of immune gene expression. Enhancers, as cis-regulatory elements, are indispensable determinants of the dynamic gene regulation, but the molecular functions in plant immunity are not well understood. In this study, we identified a novel enhancer, CORE PATTERN-INDUCED ENHANCER 35 (CPIE35), is rapidly activated upon pathogenic elicitation and negatively regulates camalexin synthesis and anti-fungal resistance through modulating WRKY15 expression. During immune activation, CPIE35 activates the transcription of WRKY15 by forming chromatin loops with the promoter of WRKY15 in a WRKY18/40/60-, WRKY33-, and MYC2-dependent manner. WRKY15 directly binds to the promoters of GSTU4 and PAD3 and suppresses their expression, leading to the reduced camalexin synthesis and resistance. Interestingly, the CPIE35 region is evolutionally conserved among distantly related dicots, and the CPIE35-WRKY15 module exerts similar functions in Brassica napus to negatively regulates antifungal resistance. Our work reveals the “TFs-enhancer-promoter” regulatory mechanism in maintenance of immune hemostasis and highlights the importance and conservation of enhancers in fine-tuning immune gene expression in plants.

Project description:Quantitative disease resistance (QDR) is an almost universal and often broad-spectrum process in plants, serving to limit the damage caused by pathogen infections. It represents the primary form of plant immunity that reduces disease symptoms induced by numerous pathogens actively killing host cells during infection, including the necrotrophic pathogen Sclerotinia sclerotiorum. Investigating the evolutionary origins of QDR against necrotrophic fungi is crucial for comprehending how plant resistance evolves. To explore the diversity of local responses to S. sclerotiorum within a plant species level, we conducted a comprehensive analysis of the entire transcriptomes from 23 accessions of Arabidopsis thaliana, mainly distributed across Europe. More than half on the pan-transcriptome displayed local responses toS. sclerotiorum, including similar transcriptome patterns. Notably, core S. sclerotiorum-responsive genes exhibited a clear gene age pattern, dominated by older genes forming protein-protein networks that continuously acquiring new hubs. Comparative transcriptome analyses revealed QDR is associated with quantitative expression variations specific to accession subsets. By comparison of promoter sequences, we have shown evidence that accession subsets independently evolved and acquired specific cis-regulatory elements, confering Sclerotinia resistance. This scenario suggests multiple exaptation trajectories of novel QDR genes through species-level cis-regulation. This study sheds light on the regulation of QDR-associated genes within a species, contributing to our understanding of the molecular mechanisms of plant fungal resistance.

Project description:The aim of this study is to investigate the effects of dietary plant and animal proteins on gut metabolism and markers for colorectal cancer as well as blood protein metabolites and markers for type 2 diabetes in healthy adults. The study participants will be stratified into three groups with different protein composition in diets: 1) animal 70%/plant 30%; 2) animal 50%/plant 50% and 3) animal 30%/plant 70%. The participants will get part of their diet as ready foods or raw material to promote their compliance. The participants will also get personal advice for their diets. Blood, stool and urine samples will be collected in the beginning and in the end of the 12 week intervention, as well as phenotype measures like BMI, blood pressure and body composition. The participants will also fill food diary before and in the end of the intervention.

Project description:As maize seedlings germinate into the soil, they encounter an environment teeming with insects seeking rich sources of nutrition. Maize presumably has developed a number of molecular mechanisms to ensure survival at the beginning of its life cycle. Bioassays indicated maize seedlings were more toxic to caterpillars than shoots from 3 or 4 leafed plants. Microarray technology was utilized to document the expression of a number of genes with potential defensive functions in seedling tissue. In addition to elevated levels of the genes involved in the biosynthesis of DIMBOA (2,4-dihydroxy-7-methoxy-1,4-benzoxazin-3-one), an anti-insect resistance molecule, other highly expressed genes in the seedling encode the following putative proteins: defensin, hydroxyproline and proline-rich protein, thaumatin-like protein, lipase, cystatin, protease inhibitor, and a variety of proteases. Changes in the levels of gene expression by the microarray technology were well correlated to results using quantitative RT-PCR. The potential resistance genes identified occurred mainly on chromosomes 1 and 5 in the B73 genome. Analysis of promoters of four DIMBOA biosynthetic genes determined that a Dof transcription factor, two of which were differentially expressed in three vegetative stages, is possibly involved in regulation of the DIMBOA biosynthetic pathway. The results indicate that maize employs a wide variety of potential resistance mechanisms in seedling tissue to resist a possible insect attack. Three different Zea mays plant (B73) life stages were sampled: a) seedlings, which had grown just above the soil line, which also served as reference tissue (reference tissue was always labeled Cy5 and consisted of leaf shoots pooled from 12 plants); b) leaf shoots from plants with four leaves; and c) leaf shoots from plants with six leaves. There were 3 samples (biological replications) of each treatment (6 plants per sample) and the samples were labeled Cy3 and which were combined with a reference chip for a total of 9 chips: (3 biological replicates of seedling, 4 leaf stage and 6 leaf stage).

Project description:Climate change as a consequence of increasing atmospheric CO2 affects plant growth and productivity. CO2 is not only a carbon donor for photosynthesis but also an environmental signal that can perturb cellular redox homeostasis and lead to modifications of redox-sensitive proteins. Although redox regulation of protein functions has emerged as an important mechanism in several biological processes, protein redox modifications and how they function in plant CO2 response remain unclear. Here iodoTMTRAQ proteomics technology was employed to analyze changes in protein redox modifications in Arabidopsis thaliana suspension cells in response to bicarbonate (mimic of elevated CO2) in a time-course study. A total of 47 potential redox-regulated proteins were identified with functions in carbohydrate and energy metabolism, transport, ROS scavenging, cell structure modulation and protein turnover. This inventory of previously unknown protein redox switches in Arabidopsis thaliana bicarbonate responses lays a foundation for future research toward understanding the molecular mechanisms underlying plant CO2 responses.

Project description:Transcriptional profiling of sweet corn plant density (crowding stress) tolerance influencing yield. Tolerance to crowding stress has played a crucial role in improving agronomic productivity in field corn; however, commercial sweet corn hybrids vary greatly in crowding stress tolerance. The experiment was conducted to 1) explore transcriptional changes among sweet corn hybrids with differential yield under crowding stress, 2) identify relationships between phenotypic responses and gene expression patterns, and 3) identify groups of genes associated with yield and crowding stress tolerance. Under conditions of crowding stress, three high-yielding and three low-yielding sweet corn hybrids were grouped for transcriptional and phenotypic analyses. Transcriptional analyses identified from 372 to 859 common differentially expressed genes (DEGs) for each hybrid. Large gene expression pattern variation among hybrids and only 26 common DEGs across all hybrid comparisons were identified, suggesting each hybrid has a unique response to crowding stress. Over-represented biological functions of DEGs also differed among hybrids. Strong correlation was observed between: 1) modules with up-regulation in high-yielding hybrids and yield traits, and 2) modules with up-regulation in low-yielding hybrids and plant/ear traits. Modules linked with yield traits may be important crowding stress response mechanisms influencing crop yield. Functional analysis of the modules and common DEGs identified candidate crowding stress tolerant processes in photosynthesis, glycolysis, cell wall, carbohydrate/nitrogen metabolic process, chromatin, and transcription regulation. Moreover, these biological functions were greatly inter-connected, indicating the importance of improving the mechanisms as a network. 3 high-and 3 low-yielding hybrids with 2-3 biological replications grown under high population density (crowding stress)

Project description:Pancreatic cancer is one of the most lethal malignancies, partly due to its profound metabolic adaptability, which contributes to drug resistance and therapeutic failure. Understanding how pancreatic cancer cells reprogram their metabolism in response to treatment may uncover new therapeutic vulnerabilities. This study investigates the metabolic adaptations underlying resistance to drug treatment in pancreatic cancer using a systems metabolomics approach to explore novel biomarkers and therapeutic strategies. Methods: Eight human pancreatic cancer cell lines were analyzed to assess metabolic heterogeneity and drug response. Untargeted and isotope-labeled metabolomics were performed to evaluate metabolic rewiring before and after treatment with erastin, a redox-disrupting agent. Differential correlation analysis was applied to identify key metabolic nodes associated with treatment adaptation. Combinatorial treatments using FDA-approved drugs targeting glycolysis and one-carbon metabolism were tested. Multi-omics integration of metabolomics and transcriptomics data was conducted to elucidate mechanisms of resistance. Results: Pancreatic cancer cell lines exhibited marked metabolic heterogeneity, with differences in nutrient dependency and mitochondrial activity. Erastin treatment revealed metabolic vulnerabilities but failed to sustain long-term growth suppression. Combinatorial treatments of erastin with methotrexate or alpelisib significantly reduced proliferation and induced metabolic alteration. A systems-level analysis identified serine metabolism as a central adaptive pathway activated in resistant mechanism. Metabolic tracing and gene expression analyses revealed increased de novo serine biosynthesis and uptake, coupled with enhanced redox balancing and epigenetic regulation. Notably, cell lines that reactivated growth after drug withdrawal exhibited transcriptional reprogramming involving serine-driven pathways. These adaptations were associated with increased expression of survival, proliferation and migration-related genes. Conclusions: This study demonstrates that pancreatic cancer cells rewire their metabolism in response to combinatorial drug treatment by activating serine synthesis and uptake. These metabolic adaptations sustain redox homeostasis, biosynthetic processes and transcriptional reprogramming, contributing to resistance mechanism. Serine metabolism emerges as a functional biomarker of metabolic plasticity and drug tolerance. These insights open new avenues for metabolism-based strategies to overcome resistance and advance precision therapy in pancreatic cancer.
