Proteomics of UOK120 (TFE3 rRCC) cells and EVs after PRCC-TFE3 knockdown

ABSTRACT: This study investigates PRCC-TFE3-regulated proteins in TFE3 rRCC. Stable PRCC-TFE3 knockdown and control UOK120 cells were used to generate whole-cell lysates (WCL) and extracellular vesicles (EVs), which were analyzed by LC-MS/MS. The dataset provides quantitative proteomic profiles to identify differentially expressed proteins involved in TFE3 rRCC progression.

Project description:This dataset supports a comparative proteomic analysis of extracellular vesicles (EVs) and whole-cell extracts from the pathogenic fungus Paracoccidioides brasiliensis isolate Pb18. The study investigates protein cargo differences between EVs derived from virulent (vEV) and attenuated (aEV) variants, including vEVs exposed to oxidative (vEVOxi) and nitrosative (vEVNO) stress. Characterization of EVs included NTA, DLS, and Zeta potential measurements. Proteins were enzymatically digested and analyzed via nano-flow LC-MS/MS.

Comparative Proteomic Profiling of Exosomes Derived from Sema6A-Knockdown hPMVECs

Project description:This project aims to characterize the proteomic landscape of extracellular vesicles (EVs) released by human pulmonary microvascular endothelial cells (hPMVECs) following Sema6A gene knockdown. Using lentiviral-mediated RNA interference, we generated stable Sema6A-knockdown cell lines (*sh-Sema6A*) alongside negative control cells (sh-NC). Exosomes were isolated from conditioned media of both groups via ultracentrifugation and validated for EV-specific markers (e.g., CD63, TSG101). Subsequent high-resolution tandem mass spectrometry (LC-MS/MS)-based proteomic analysis will quantitatively compare protein cargoes between *sh-Sema6A*-EVs and sh-NC-EVs. This study seeks to identify Sema6A-regulated exosomal proteins implicated in endothelial cell communication, angiogenesis, or vascular pathophysiology, providing mechanistic insights into semaphorin signaling pathways in the pulmonary vasculature.

Differentially enriched miRNAs in EVs derived from young and aged osteocytes of mice

Project description:Vascular calcification often occurs with osteoporosis, a contradictory association called “calcification paradox”. We find that extracellular vesicles (EVs) released from aged bone matrix (AB-EVs) during bone resorption favor adipogenesis rather than osteogenesis of BMSCs and augment calcification of vascular smooth muscle cells (VSMCs). Intravenous or intramedullary injection of AB-EVs promotes bone-fat imbalance and exacerbates Vitamin D3 (VD3)-induced vascular calcification in young or old mice. To explore the involvement of miRNAs in the AB-EVs-induced promotion of adipocyte formation and vascular calcification, the Agilent miRNA array was conducted to compare the miRNA expression profiles in AB-EVs and YB-EVs from mouse bone specimens. Our study uncovers the role of AB-EVs as a messenger for calcification paradox by transferring functional miRNAs.

Effects of Mettl3 and Alkbh5 knockdown on small RNA export into EVs

Project description:Understanding the functional role of RNA modifications and to what extent they might regulate mature miRNA function and their secretion in extracellular vesicles (EVs) is unknown. Analysis of RNA content across a variety of EVs has shown differential miRNA enrichment when compared to parental cell expression patterns. Whether this is due to differential stability, specific regulation of miRNA export, or other mechanisms is unclear. Here, we tested whether RNA base modifications and recognition of those modifications might underlie differential miRNA export into EVs derived from KRAS mutant cell lines. We found that decreased levels of Mettl3, a writer of N6-methyladenosine (m6A) modification, altered extracellular transfer of miRNAs containing consensus sequences for m6A. Further, EVs prepared from cells expressing shRNAs against Mettl3 were incapable of conferring colony growth in 3D to wild type KRAS cells. Our data indicate that m6A modification plays an important role in miRNA export to EVs.

Exploring the Factors regulating RNA Enrichment in EVs

Project description:Extracellular vesicles (EVs) are small particles that are released by cells and mediate cell-cell communication by transferring bioactive molecules such as RNA. RNA cargo of EVs, including coding and non-coding RNAs, can change the behavior of recipient cells, affecting processes including gene expression, proliferation, and apoptosis. CircRNAs are stable and resistant to degradation and have been shown to be enriched in EVs. They play key roles in gene regulation and are also emerging as promising biomarkers for disease diagnosis due to their stability and disease-specific expression. While microRNAs (miRNAs) are the most well studied RNA cargo of EVs, very little is known about the mechanisms of enrichment of circular RNAs (circRNAs) as well as long linear RNAs. Here, we take a comprehensive genome-wide approach to investigate the role of structuredness and shape along with GC%, size, exon count, and coding potential, in the sorting and enrichment of circular and long linear RNAs into EVs. We developed a model using these parameters to predict the likelihood of EV packaging of RNA and it was validated by using single molecule RNA imaging of EV bound RNAs. Furthermore, we found that structuredness could explain the relative enrichment of circRNAs over their linear counterparts. These results were validated on existing public databases of circular and linear RNAs in EVs. By identifying and analyzing these factors, we aim to better understand the complex mechanisms behind EV-mediated RNA transfer and its impact on cell communication in both health and disease. This mechanistic understanding of RNA enrichment in EVs is crucial for engineering EVs with selective RNA cargo.
