Global proteomic profiling of L929 cells following MDM2 knockdown

ABSTRACT: This study aimed to characterize global proteome changes induced by MDM2 knockdown in L929 mouse fibroblast cells. Whole-cell lysates from mock-treated control cells and MDM2 knockdown cells were subjected to label-free quantitative proteomic analysis using high-resolution LC–MS/MS. The resulting dataset provides a comprehensive resource for investigating MDM2-regulated protein networks and pathways.

Project description:This study generated RNA sequencing (RNA-seq) data to characterize the transcriptomic consequences of PARylator knockdown in human esophageal squamous carcinoma TE13 cells. Control and PARylator-depleted cells were collected, and total RNA was extracted and subjected to high-throughput sequencing on an Illumina platform. The resulting dataset enables differential expression analysis between control and knockdown conditions and provides a transcriptomic resource for investigating PARylation-related gene regulation in esophageal cancer cells.

RNA-seq Analysis of Entamoeba histolytica KERP2 Knockdown Strain

Project description:This dataset contains RNA-seq data from Entamoeba histolytica strains, including a KERP2-knockdown strain (psAP-KERP2gs) and a control strain (psAP-mock). To investigate the functional role of KERP2 (EHI_065630), the knockdown strain was generated using small interfering RNAs with the psAP-2-Gunma plasmid. RNA-Seq analysis revealed distinct transcriptional profiles between KERP2gs and psAP-mock strains. GO and KEGG pathway enrichment analyses identified upregulation of genes involved in proteolysis regulation, sulfur amino acid metabolism, and amoebiasis in the KERP2-knockdown strain. Notably, cysteine synthases (EHI_024230, EHI_160930), methionine γ-lyase (EHI_057550), cysteine protease (EHI_010850), and pore-forming peptides (EHI_169350, EHI_194540, EHI_15940) were significantly upregulated. These findings suggest a potential role for KERP2 in regulating parasitic activities, possibly through chromatin binding. This dataset provides a valuable resource for studying KERP2-associated gene expression changes in E. histolytica.

RNA-seq profiling of METTL1 knockdown in human intestinal epithelial FHC cells

Project description:METTL1 is a key methyltransferase responsible for N7-methylguanosine (m7G) modification of RNA and has been implicated in multiple cellular processes. However, its role in human intestinal epithelial cells remains incompletely understood. In this study, we performed RNA sequencing (RNA-seq) to characterize transcriptomic changes induced by METTL1 knockdown in human fetal intestinal epithelial (FHC) cells. Stable METTL1 knockdown was achieved using lentiviral short hairpin RNA (shRNA), while control cells were infected with a non-targeting control shRNA lentivirus (sh-Ctrl). Knockdown efficiency was validated prior to sequencing. Total RNA was extracted from METTL1-knockdown and sh-Ctrl FHC cells, with three independent biological replicates per group. This dataset provides a transcriptomic resource for investigating the regulatory role of METTL1 in intestinal epithelial cells.

RNA-seq analysis of vorinostat-resistant HCT116 cells following gene knockdown of potential vorinostat-resistance candidate genes

Project description:Potential vorinostat-resistance candidate genes were identified using RNA interference screening in vorinostat-resistant HCT116 cells (HCT116-VR) using a synthetic lethal approach. In order to understand the mechanisms by which these genes contributed to vorinostat response, transcriptomic analysis was conducted on HCT116-VR cells and those with siRNA-mediated knockdown of each of the vorinostat resistance candidate genes. There are 45 samples in total, from triplicate independent biological experiments of 15 samples each. The negative control to which all gene knockdowns are compared is the mock transfection control (mock).
