Project description:Climate warming threatens global food security by exacerbating pressures on degraded soils under intensive crop production. Conservation agriculture is promoted as a sustainable solution that improves soil health and sustains crop yields in a changing climate, but these benefits may be affected by long-term warming. Here, we investigate the effects of conservation agriculture compared to conventional agriculture on 17 soil properties, microbial diversity and crop yields, during eight-years' experimental warming. An overall positive effect of warming on soil health over time under conservation agriculture is characterized by linear increases in soil organic carbon and microbial biomass carbon. Warming-triggered shifts in microbial biomass carbon and fungal diversity (saprogen richness) are directly linked to a 9.3% increase in wheat yields over eight years, but only under conservation agriculture. Overall, conservation agriculture results in an average 21% increase in soil health and supports similar levels of crop production after long-term warming compared to conventional agriculture. Our work provides insights into the potential benefits of conservation agriculture for long-term sustainable food production because improved soil health improves resilience to the effects of climate warming.

Project description:Cabernet Sauvignon shoot tip total protein. Treatments were control (well-watered) versus no watering. Samples were taken at 4, 8, 12, and 16 days following start of drought stress in treatment vines. Total protein was phenol extracted and Lys-C/trypsin digested using trifluoroethanol FASP method. Total peptides analyzed by gas phase fractionation using four fractions on an LTQ XL mass spectrometer (Thermo). A protein database was compiled from three sources 10 September 2011: 1) all reviewed V. vinifera protein entries in UniProt (151 sequences); 2) V. vinifera proteins predicted by the International Grape Genome Program (29749 sequences identified by UniProt search “Taxonomy:29760 AND author:vitulo AND reviewed:no”); 3) mitochondrial proteins associated in UniProt (81 non-redundant sequences). Spectrum-peptide matching was performed with X!Tandem and the GPM Cyclone (www.thegpm.org) in automated mode using MudPit merging. The GPM Cyclone XE and X!Tandem Cyclone version 2011.12.01.1. were used. Default ion trap parameters were used with the exceptions of MS error (+3, -1 Da), the inclusion of point mutations, the inclusion of reversed sequences, and a protein expect value of -1. Approximately 27,000 spectra per sample were assigned to peptides. Normalized spectral abundance factors (NSAF) were calculated according to (7). Protein identifications were filtered and protein and peptide FDRs calculated according to (8). Protein identifications were excluded if they did not matched at least one spectrum in all three biological replicates and at least a total of six spectra among the replicates.

Project description:Candida glabrata were kept within human moncoyte-derived macrophages (MDM) for up to seven days to investigate the transcriptome of long-term residence within phagosomes. Samples were taken after 6h and 1, 2, 4, and 7 days. To control for general starvation, long-term exposure data for the growth media YPD, SD, and RPMI (with serum) were included. Experiments were performed as a common reference design, with log-phase YPD growth as Cy3-labeled reference for all arrays.

Project description:While chromosomal rearrangements are ubiquitous in all domains of life, very little is known about their evolutionary significance, mostly because, apart from a few specifically studied and well-documented mechanisms (interaction with recombination, gene duplication, etc.), very few models take them into account. As a consequence, we lack a general theory to account for their direct and indirect contributions to evolution. Here, we propose Aevol, a forward-in-time simulation platform specifically dedicated to unravelling the evolutionary significance of chromosomal rearrangements (CR) compared to local mutations (LM). Using the platform, we evolve populations of organisms in four conditions characterized by an increasing diversity of mutational operators-from substitutions alone to a mix of substitutions, InDels and CR-but with a constant global mutational rate. Despite being almost invisible in the phylogeny owing to the scarcity of their fixation in the lineages, we show that CR make a decisive contribution to the evolutionary dynamics by comparing the outcome in these four conditions. As expected, chromosomal rearrangements allow fast expansion of the gene repertoire through gene duplication, but they also reduce the effect of diminishing-returns epistasis, hence sustaining adaptation on the long-run. At last, we show that chromosomal rearrangements tightly regulate the size of the genome through indirect selection for reproductive robustness. Overall, these results confirm the need to improve our theoretical understanding of the contribution of chromosomal rearrangements to evolution and show that dedicated platforms like Aevol can efficiently contribute to this agenda.

Project description:Here we describe a successful gene therapy approach for hemophilia A (HA), using the natural F8 promoter (pF8) to direct gene replacement to factor VIII (FVIII)-secreting cells. The promoter sequence and the regulatory elements involved in the modulation of F8 expression are still poorly characterized and biased by the historical assumption that FVIII expression is mainly in hepatocytes. Bioinformatic analyses have highlighted an underestimated complexity in gene expression at this locus, suggesting an activation of pF8 in more cell types than those previously expected. C57Bl/6 mice injected with a lentiviral vector expressing green fluorescent protein (GFP) under the pF8 (lentiviral vector [LV].pF8.GFP) confirm the predominant GFP expression in liver sinusoidal endothelial cells, with a few positive cells detectable also in hematopoietic organs. Therapeutic gene delivery (LV.pF8.FVIII) in hemophilic C57/Bl6 and 129-Bl6 mice successfully corrected the bleeding phenotype, rescuing up to 25% FVIII activity, using a codon-optimized FVIII, with sustained activity for the duration of the experiment (1 year) without inhibitor formation. Of note, LV.pF8.FVIII delivery in FVIII-immunized HA mice resulted in the complete reversion of the inhibitor titer with the recovery of therapeutic FVIII activity. Depletion of regulatory T cells (Tregs) in LV-treated mice allowed the formation of anti-FVIII antibodies, indicating a role for Tregs in immune tolerance induction. The significant blood loss reduction observed in all LV.pF8.FVIII-treated mice 1 year after injection confirmed the achievement of a long-term phenotypic correction. Altogether, our results highlight the potency of pF8-driven transgene expression to correct the bleeding phenotype in HA, as well as potentially in other diseases in which an endothelial-specific expression is required.

Project description:The long-term use of chemical N fertilization may have a negative impact upon soil fertility and quality. On the contrary, organic fertilization is considered a sustainable development agricultural strategy. However, the remediation effect of organic fertilization on agroecosystems remains unclear. This study was conducted in a long-term (1979-2020) field experiment to investigate the influence of organic and chemical fertilizers on the soil microbiome assembly processes. The experiment consisted of six treatments: chemical N fertilization (N), double N fertilization (N2), organic fertilization (M), organic and N fertilization (MN), double organic and N fertilization (M2N2), and unfertilized control. The chemical N fertilization (N and N2) treatments significantly decreased soil microbial diversity, as well as soil pH, compared to the Control treatments (p < 0.05). MN and M2N2 treatments increased microbial diversity compared to that of N and N2 treatments. The combination of organic and chemical N fertilizer recovered the decreased microbial diversity to the level of the Control and M treatments, but the application of double organic fertilizer (M2N2) still showed a significantly lower microbial diversity than that of the Control and M treatments. From the results of the microbial community assembly processes, it was found that environmental filtering was induced by N fertilization, while organic fertilization developed a stochastic process and mitigated the role of environmental filtering in the community assembly process. An ecological network analysis showed that the decrease in Acidobacteria in organic fertilization treatments played a key role in mitigating the soil acidification induced by 40-year chemical N fertilization. It indicated that organic fertilizer could mitigate the decrease in soil fertility induced by chemical N fertilization. Higher environmental filtering effects in M2N2 than those in MN treatments suggested that the mitigation effect of organic fertilizer was weakened when double chemical N fertilization was applied in black soils. These results are helpful for a unified understanding of the ecological processes for microbial communities in the development of sustainable agriculture.
