Gene expression profiles of MCF-7 cells treated with Si-Wu-Tang, estradiol and ferulic acid

Project description:Traditional Chinese medicines (TCM), usually composed of a mixture of components, may simultaneously target multiple genes/pathways and thus achieve superior efficacy for complex diseases such as cancer. To identify novel mechanisms of action and potential health benefits for a TCM formula Si-Wu-Tang (SWT) widely used for womenâs health, we obtained the DNA microarray expression profiles for SWT, its active component ferulic acid, and estradiol in human breast cancer cell line MCF-7 and analyzed the gene expression signatures associated with each treatment using the âConnectivity Mapâ (cMAP). This study indicates that DNA microarray profiling analysis and cMAP data mining provide a powerful approach to discover unknown mechanisms of actions and identify potential new health benefits for TCM. We profiled the gene expression of MCF-7 cell lines to SWT, its active component FA, as well as estradiol using Affymetrix human genome U133 plus 2.0 arrays. The data set includes profiles for 24 samples, divided into eight groups of treatment: 0.001% DMSO used as the vehicle control (C), 0.1 ÂµM estradiol (EM), FA at three concentrations (0.1, 1, and 10 ÂµM) (FL, FM and FH) and SWT at three concentrations (0.0256, 0.256, and 2.56 mg/ml) (SL, SM and SH). For each treatment group, 3 biological replicates were included, resulting in 24 (8 groups Ã 3 replicates/group) RNA samples.

Next generation sequencing of the transcriptome in MCF-7 cells with/without SRA knockdown

Project description:We employed next generation sequencing to examine whether knocking down the steroid receptor RNA activator (SRA) gene significantly affect the expression levels of certain genes in MCF-7 cells. MCF-7 cells were transfected with either a pool of four non-target control siRNAs or a pool of four SRA siRNAs for 32 hrs. 157 million reads were generated from triplicate samples of the control group; 151 million reads were generated from triplicate samples of the SRA knockdown group. Six genes were identified as significantly changed in the expression levels with the cutoff of q value ≤ 0.05, fold change ≤ 0.5 or ≥ 2, and reads per kilobase per million mapped reads (RPKM) ≥ 1. However, except for SRA itself, the other five genes were shown by real-time PCR to be only affected by one siRNA in the SRA siRNA pool. Further analysis of this dataset with different cuttoff setting may reveal true SRA-regulated genes in MCF-7.

Transcriptional analysis effect of excess sugar and lipid on the growth and development of Caenorhabditis elegan

Project description:Purpose：We used transcriptome sequencing to study the mechanism of sugar and lipid excesses on nematode growth and development. Methods：Nematodes grew to L4 phase and collected nematodes from different treatment groups, including control group without any treatment, 400 mM sucrose, 500 ug/ml stearic acid, co-treatment with sucrose and stearic acid, and co-treatment with resveratrol-sucrose-stearic acid, 3 replicates per group. Extract total RNA, detect RNA quality, library preparation, sequencing, and analyze data Results:Reads were obtained for each sample using Illumina Hiseq X Ten sequencing. After discarding the low-quality reads, corresponding to 48 million clean reads obtained from sequencing were mapped on the reference genome of C. elegans (GCF_000002985.6). High Pearson's correlation coefficients of FPKM distribution between the three biological replicates for each sample were detected (R2 = 0.93-0.99, P < 0.001) , reflecting the robustness of our library preparation from nematodes’ RNA samples.Compared with control group, there were 905 DEGs in the sucrose group , of which 387 genes were upregulated and 518 genes were downregulated. Similarly, there were 698 DEGs in the stearic acid group , including 367 upregulated and 331 downregulated DEGs. Compared with control group, there were 1014 DEGs in group SUC-STE, including 476 upregulated DEGs, and 538 downregulated DEGs. Moreover, in contrast to the sucrose-stearic acid group, there were 10 DEGs after treated with resveratrol, including 5 upregulated DEGs and 5 downregulated DEGs.

Project description:The goal of ATAC-seq is to identify the open chromatin regions in the B16 and 4T1 cells after Decitabine treatment. Three biological replicates were assigned for each group and in total 12 groups were prepared for ATAC-seq libraries. We mapped about 30-100 million reads per sample to M.musculus (mm10) with bowtie2 workflow. Open chromatin regions were deducted by ChIPseeker with corrected p < 0.05.
