Transcriptomic profiling of MCF-7 breast cancer cells under normoxic and hypoxic conditions

Project description:This RNA-sequencing study was designed to characterize transcriptional changes induced by hypoxia in MCF-7 breast cancer cells and to identify hypoxia-responsive genes and pathways associated with ZNF207 signaling. MCF-7 cells were cultured under normoxic conditions or exposed to 2% O₂ for 24 h, with three independent biological replicates per condition. Differential expression and pathway enrichment analyses were performed to compare the two conditions. The dataset itself does not contain drug-treated samples. Findings from separate functional assays in the associated manuscript indicate that ZNF207 is linked to breast cancer progression and chemotherapy response.

Gene expression profiles of MCF-7 cells treated with Si-Wu-Tang, estradiol and ferulic acid

Project description:Traditional Chinese medicines (TCM), usually composed of a mixture of components, may simultaneously target multiple genes/pathways and thus achieve superior efficacy for complex diseases such as cancer. To identify novel mechanisms of action and potential health benefits for a TCM formula Si-Wu-Tang (SWT) widely used for womenâs health, we obtained the DNA microarray expression profiles for SWT, its active component ferulic acid, and estradiol in human breast cancer cell line MCF-7 and analyzed the gene expression signatures associated with each treatment using the âConnectivity Mapâ (cMAP). This study indicates that DNA microarray profiling analysis and cMAP data mining provide a powerful approach to discover unknown mechanisms of actions and identify potential new health benefits for TCM. We profiled the gene expression of MCF-7 cell lines to SWT, its active component FA, as well as estradiol using Affymetrix human genome U133 plus 2.0 arrays. The data set includes profiles for 24 samples, divided into eight groups of treatment: 0.001% DMSO used as the vehicle control (C), 0.1 ÂµM estradiol (EM), FA at three concentrations (0.1, 1, and 10 ÂµM) (FL, FM and FH) and SWT at three concentrations (0.0256, 0.256, and 2.56 mg/ml) (SL, SM and SH). For each treatment group, 3 biological replicates were included, resulting in 24 (8 groups Ã 3 replicates/group) RNA samples.

Next generation sequencing of the transcriptome in MCF-7 cells with/without SRA knockdown

Project description:We employed next generation sequencing to examine whether knocking down the steroid receptor RNA activator (SRA) gene significantly affect the expression levels of certain genes in MCF-7 cells. MCF-7 cells were transfected with either a pool of four non-target control siRNAs or a pool of four SRA siRNAs for 32 hrs. 157 million reads were generated from triplicate samples of the control group; 151 million reads were generated from triplicate samples of the SRA knockdown group. Six genes were identified as significantly changed in the expression levels with the cutoff of q value ≤ 0.05, fold change ≤ 0.5 or ≥ 2, and reads per kilobase per million mapped reads (RPKM) ≥ 1. However, except for SRA itself, the other five genes were shown by real-time PCR to be only affected by one siRNA in the SRA siRNA pool. Further analysis of this dataset with different cuttoff setting may reveal true SRA-regulated genes in MCF-7.

Transcriptomic profiling of primary human prostate cancer-associated fibroblasts (CAFs) in response to ADT and Enzalutamide

Project description:Cancer-associated fibroblasts (CAFs) are critical components of the prostate tumor microenvironment and modulate therapeutic responses. In this study, we aimed to investigate the transcriptomic alterations in primary human prostate cancer CAFs subjected to different anti-androgen treatments. Primary CAFs were isolated from human prostate cancer tissues and cultured in vitro. The cells were divided into three treatment groups: Vehicle (control), Androgen Deprivation Therapy (ADT), and a combination of ADT plus Enzalutamide (ADT_Enza). High-throughput RNA sequencing (RNA-seq) was performed on 9 samples (3 biological replicates per group) to identify differentially expressed genes and underlying molecular mechanisms. This dataset provides a comprehensive stromal transcriptomic landscape, offering insights into how CAFs react to standard-of-care prostate cancer therapies.

Transcriptomic profiling of UBE2C depletion and overexpression in MCF-7 breast cancer cells

Project description:This study examined transcriptomic changes associated with both UBE2C depletion and UBE2C overexpression in MCF-7 human breast cancer cells. Two independent bulk RNA-sequencing comparisons were included: a CRISPR/Cas9-derived UBE2C-depleted clone and its corresponding sgCtrl clone, and UBE2C-overexpressing cells and their matched vector control. For each condition, total RNA was independently extracted from three separately cultured cell preparations and subsequently pooled after RNA extraction and before library preparation, resulting in one pooled RNA-seq library per condition. The four pooled libraries therefore represent two independent UBE2C perturbation comparisons rather than independently sequenced biological replicates. The datasets were generated to characterize transcriptional programs associated with loss and gain of UBE2C expression and to support subsequent targeted experimental validation.

Corticosteroid responsive genes

Project description:Three groups of Wistar rats with different manipulated levels of corticosterone were used to identify corticosteroid-responsive genes in hippocampus: 1. rats were adrenalectomised (ADX) 2. In addition to ADX these rats were implanted with a subcutaneous pellet containing 20 mg corticosterone and 80% cholesterol (ADX + low CORT) 3. In addition to ADX and implantation of a corticosterone pellet, these rats received a subcutaneous injection with corticosterone (1 mg/kg bodyweight) three hours prior to decapitation ((ADX + low CORT) + acute high CORT). All 3 groups of rats were decapitated three days after ADX and their hippocampus was isolated. Hippocampal RNA from 6 rats per group was pooled and used as input material for the SAGE libraries.
