Proteomics data of the engineered Escherichia coli strains with the supplementation of formate

ABSTRACT: These data are proteomic data of engineered Escherichia coli strains. By comparing the proteomic differences of the engineered bacteria before and after the addition of formate, we aim to reveal the effects of formate on the engineered strains at the protein level.

The study of EF4 mediated gene expression under tetracycline stress in two Escherichia coli strains

Project description:Purpose: We use the gene expression data to estimate the effects of tetracycline on gene expression and average ribosome density. Methods: The mRNAs were extracted with TRIzol reagent. The mRNAs were fragmented into 280 bp and the sequencing process was conducted on HiSeq 2500 platform. We use cutadapt, bowtie2, Plastid and DEseq2 software to analyze the expression levels of genes in two Escherichia coli strains. Results: The gene expression in EF4 knockout Escherichia coli strain was similar with BW25113 strain under normal condition. Under tetracycline treatment, many genes' expression were differentially regulated. Interestingly, we found that the gene expression of ribosomal proteins was up-regulated in WT strain comparing with EF4 knockout E. coli strain. Conclusions: Our results suggest that EF4 affects the average ribosome density and global gene expression in two Escherichia coli strain under tetracycline treatment.

System-level characterization of engineered and evolved formatotrophic E. coli strains

Project description:One carbon compounds like formate provide a promising and sustainable feedstock for microbial bioproduction of fuels and chemicals, as an alternative to the petro-chemical production industry. Growth of Escherichia coli on formate was recently achieved by introducing the reductive glycine pathway (rGlyP) into its genome, which is theoretically the most efficient aerobic formate assimilation pathway. While adaptive laboratory evolution was used to enhance the growth rate and biomass yield significantly, still the best performing formatotrophic E. coli strain did not approach the theoretical optimal biomass yield of the rGlyP. In this study, we investigated the metabolism of these previously engineered formatotrophic E. coli strains in order to elucidate why the biomass yield was sub-optimal and how it may be improved. Through a combination of metabolic modelling and proteomic analysis, we identified several potential metabolic bottlenecks and targets for expression tuning. This characterization study provides insights that can inform future rational engineering efforts to improve the growth of E. coli on formate.

Identification of potential tobramycin-resistant mutagenesis of Escherichia coli strains after spaceflight

Project description:Background: This study aimed to explore potential tobramycin-resistant mutagenesis of Escherichia coli (E. coli) strains after spaceflight. Methods: A spaceflight-induced mutagenesis of multi-drug resistant E.coli strain (T1_13) on the outer space for 64 days (ST5), and a ground laboratory with the same conditions (GT5) were conducted. Both whole-genome sequencing and RNA-sequencing were performed. Results: A total of 75 SNPs and 20 InDels were found to be associated with the resistance mechanism. Compared to T1_13, 1242 genes were differentially expressed in more than 20 of 38 tobramycin-resistant E. coli isolates while not in GT5. Function annotation of these SNPs/InDels related genes and differentially expressed genes was performed. Conclusion: This study provided clues for potential tobramycin-resistant spaceflight-induced mutagenesis of E. coli.
