ABSTRACT: This project contains raw MS data and database search files for the identification and sequence analysis of ACE inhibitory peptides derived from bovine hemoglobin using LC-MS/MS. Project description:The objective of the present investigation was to consider the level of variation in the protein expression patterns of closely related Salmonella serovars, in order to search for protein factors with levels of expression or posttranslational modifications characteristic for each serovar. For the comparative expression analysis we have utilised classic 2D GE approach which revealed several proteins with serovar specific expression as well as proteins which do not alter their expression levels between serovars and strains. PROTEOFORMER: deep proteome coverage through ribosome profiling and MS integration

Project description:An increasing amount of studies integrate mRNA sequencing data into MS-based proteomics to complement the translation product search space. We present the generation of a protein synthesis-based database from deep sequencing of ribosome-protected mRNA fragments. This approach increases the overall protein identification rates with 3% and 11% (improved and new identifications) for human and mouse respectively and enables proteome-wide detection of 5’-extended proteoforms, uORF translation and near-cognate translation start sites.

Human breast cancer cell line LC-MS/MS

Project description:Human breast cancer cell lines were pooled according to ER/Her2 status. The whole cell lysate samples were reduced and treated with iodoacetamide and then digested with trypsin. The samples were separated into 6 fractions by online high pH reverse-phase fractionation and then analyzed by reverse-phase chromatography coupled to a Thermo LTQ-Orbitrap Velos mass spectrometer. MS/MS files were searched against version 3.69 of the Human International Protein Index (IPI) sequence database with decoy sequences by the X!Tandem database search engine with k-score plugin with the following parameters: tryptic enzyme constraint allowing for up to two missed cleavages. Peptide MH+ mass tolerances set at 2.0 Da with post search filtering of precursor mass to 50 ppm. Oxidized methionine as a variable modification and carbamidomethylated cysteine as a static modification. FDR < 0.005 based on decoy search.

Rat Liver Microsomes by 2D-LC-MS/MS

Project description:Rat liver microsomes were analysed using offline strong cation exchange fractionation followed by reverse-phase chromatography coupled to quadrupole-time-of-flight high-resolution mass spectrometry using trypsin and pepsin parallel digestions. MS/MS files were searched against the UniProt protein database (release date 12-07-2011, 241 MB) by ProteinPilot software (version 4.1) using Paragon algorithm with the following parameters: Protein identification with thorough ID search effort, iodoacetamide for cysteine alkylation and no specified proteolytic enzyme, species set for rattus norvegicus with ID focus on biological modifications. Detection protein threshold of unused ProtScore > 0.05 (confidence > 10.0%) with false discovery rate (FDR) analysis. MS tolerance 0.05 Da on precursor ions and 0.1 Da on fragments. Search was performed for +2 to +4 charge states.
