Project description:This project contains label-free LC-MS/MS interactome proteomics data from anti-SDC3 and matched IgG immunoprecipitates of hypoxia-conditioned mouse bone marrow-derived macrophages cultured on fibronectin-coated soft or stiff matrices. The experimental groups are Soft + anti-SDC3 IP, Stiff + anti-SDC3 IP, and Stiff + IgG IP. The dataset was generated to define SDC3-associated proteins and identify matrix stiffness-dependent remodeling of the SDC3 interactome.

Project description:Immunoprecipitation coupled with mass spectrometry (IP-MS) was performed to identify proteins interacting with ACTL8 in human cells. Cell lysates were immunoprecipitated using an anti-ACTL8 antibody or IgG control, followed by LC-MS/MS analysis on a Q Exactive HF Orbitrap mass spectrometer. Protein abundance was estimated based on peptide-spectrum matches (PSMs). Proteins enriched more than two-fold in ACTL8 immunoprecipitates compared with IgG controls and with p < 0.05 were considered high-confidence ACTL8-interacting proteins.

Project description:Priming and activating immune stimuli have profound effects on macrophages, however, studies generally evaluate stimuli in isolation rather than in combination. In this study we have investigated the effects of pro-inflammatory and anti-inflammatory stimuli either alone or in combination on macrophage metabolism. These stimuli include host factors such as IFNγ and ovalbumin-immunoglobulin immune complexes, or pathogen factors such as LPS. Untargeted LC-MS based metabolomics provided an in-depth profile of the macrophage metabolome, and revealed specific changes in metabolite abundance upon either individual stimuli or combined stimuli. Here, by factoring in an interaction term in the linear model, we define the metabolome interactome. This approach allowed us to determine whether stimuli interact in a synergistic or antagonistic manner. In conclusion this study demonstrates a robust approach to interrogate immune-metabolism, especially systems that model host-pathogen interactions.

Project description:Cells interact with their mechanical environment and respond in consequence. Mechanical cues can have a wide range of influences on cell behaviour, ranging from guidance of differentiation and cell fate to immune activation. The impact of substrate stiffness on primary macrophages - a key player in innate immunity and inflammation - had not been previously studied. We prepared bone marrow-derived macrophage cultures from adult rat hematopoietic stem cells exposed to M-CSF, and cultured these on polyacrylamide substrates of controlled stiffness (ranging from 50 to 0.1 kPa shear modulus, covering the range found in physiological tissues) for 3 days. The RNA from these cells was then extracted and sequenced.

Project description:We report that macrophage elasticity plays a dominant role in bacterial phagocytosis, release of TNF-alpha, and production of reactive oxygen species. We show that macrophage elasticity is modulated by mechanical factors including substrate rigidity and substrate stretch. Changes in macrophage elasticity are dependent upon the degree of actin polymerization, and mediated in part through small rhoGTPase activity. Moreover, the functional effects of macrophage elasticity are not predicted by gene expression profiles. Murine RAW 267.4 macrophages were separately grown on 2 matrix stiffness levels (1200, 150000 Pascals) for 0, 2, 6, 18 hours with 3 replicate sample experiments per condition. Project description:Immunoglobulin G (IgG) Fc glycosylation critically regulates antibody effector functions, yet the pathogenic potential of early glycoform dynamics during acute viral infection remains poorly understood. Here, we identify a transient enrichment of sialylated IgG (Sia-IgG) during the early phase of SARS-CoV-2 infection that acts as a key driver of lung immunopathology. Contrary to the conventional anti-inflammatory role of sialylation, early-phase Sia-IgG fails to confer protection upon secondary viral challenge and instead aggravates lung injury despite reduced viral burden. Single-cell transcriptomic analysis of COVID-19 lungs reveals a selectively expanded SIGLEC1⁺ monocyte-derived macrophage population as a potential cellular target of this pathogenic signaling. Functional assays show that acute-phase IgG drives macrophage inflammatory infiltration in an FcγR-dependent manner. Moreover, acute-phase serum impairs phagocytic capacity and downregulates expression of the homeostatic marker CD206 in macrophages, indicative of a phenotypic shift toward a pro-inflammatory, dysfunctional state. Mechanistically, Sia-IgG coordinates the synergistic engagement of Siglec-1 and FcγRs, triggering mitochondrial immunometabolic collapse via VDAC1 oligomerization, excessive mitochondrial reactive oxygen species production, and impaired oxidative phosphorylation. Collectively, our findings define pathogenic IgG sialylation as a critical determinant of macrophage reprogramming, establishing a Siglec-1-FcγR-VDAC1 signaling axis that links humoral glycomic shifts to severe respiratory immunopathology during viral infection.

Project description:Caloric restriction (CR) improves metabolic health. To define how the hepatic glucocorticoid receptor (GR) supports CR-driven metabolic adaptation, we profiled its liver interactome by chromatin immunoprecipitation-mass spectrometry (ChIP-MS). Mouse livers were collected at ZT12 (glucocorticoid peak) under ad libitum or CR feeding. GR immunoprecipitates were compared to IgG controls to identify GR-associated proteins. The dataset reveals diet-dependent GR protein complexes, including transcriptional factors and metabolic coregulators, and serves as a resource for factors linking hormonal and nutritional signals to CR-induced hepatic reprogramming.

Project description:Macrophages play crucial roles in immunity and tissue homeostasis, exhibiting diverse phenotypes influenced by their microenvironment. While matrix stiffness is recognized as a key regulator of macrophage fate, the underlying mechanism remains elusive. Here, we investigate primary bone marrow-derived macrophages (BMDMs) in a physiologically relevant 3D environment using a dynamic stiffening collagen-based hydrogel system. We show that increasing matrix stiffness promotes BMDM polarization towards a pro-regenerative phenotype, characterized by elevated CD206 levels, and M2-like gene signature. Mechanistically, we identify the calcium/calmodulin-dependent kinase kinase 2 (CaMKK2) as an important component of molecular machinery controlling BMDM response to stiff microenvironment. Surprisingly, the blocking of CaMKK2 does not interfere with the IL-4-induced pro-regenerative programs. On the contrary, the inhibition of this kinase abolishes phenotypic and transcriptional changes induced by stiffness, highlighting the specific function of the CaMKK2-STAT6 axis in macrophage mechanosensory signaling. Functionally, matrix stiffening promotes M2-like/pro-tumoral polarization of BMDM in a CaMKK2-dependent manner, confirming the critical role of this kinase in the tumor microenvironment and identifying a direct pro-tumoral effect mediated by Camkk2-signaling in macrophages. In a murine wound healing model, stiffened matrices drive immune cell recruitment and macrophage polarization towards a pro-regenerative phenotype, facilitating vascularization, while deletion of Camkk2 impairs this phenomenon. Our findings elucidate the mechanistic basis of matrix stiffness-mediated macrophage fate determination, identifying CaMKK2 as a druggable target to selectively modulate the mechanoresponsiveness of macrophages in malignant and injured tissues.
