Identification of SIRT3-interacting proteins by co-immunoprecipitation coupled with LC-MS/MS

ABSTRACT: This project contains co-immunoprecipitation (Co-IP) coupled with LC-MS/MS data for the identification of SIRT3-interacting proteins. HEK293T cells were transfected to overexpress SIRT3, followed by immunoprecipitation using an anti-SIRT3 antibody. The immunoprecipitated proteins were separated by SDS-PAGE, subjected to in-gel digestion, and analyzed by mass spectrometry.

Project description:SIRT3 is a member of the Sir2 family of NAD+-dependent protein deacetylases that promotes longevity in many organisms. The processed, short form of SIRT3 is a well-established mitochondrial protein whose deacetylase activity regulates various metabolic processes. However, the presence of full-length (FL) SIRT3 in the nucleus and its functional importance remains controversial. Our previous studies demonstrated that nuclear FL-SIRT3 functions as a histone deacetylase and is transcriptionally repressive when artificially recruited to a reporter gene. Here, we report that nuclear FL-SIRT3 is subjected to rapid degradation upon cellular stress, including oxidative stress and UV-irradiation, whereas the mitochondrial, processed form is unaffected. FL-SIRT3 degradation is mediated by the ubiquitin-proteasome pathway, at least partially through the E3 activity of SKP2. Finally, we show by chromatin immunoprecipitation that some target genes of nuclear SIRT3 are derepressed upon the degradation of SIRT3 caused by stress stimuli. Thus, SIRT3 exhibits a previously unappreciated role in the nucleus modulating the expression of some stress-related and nuclear-encoded mitochondrial genes. SIRT3 opposes metabolic reprogramming of cancer cells through HIF1a destabilization

Project description:Tumor cells exhibit aberrant metabolism characterized by high glycolysis even in the presence of oxygen. This metabolic reprogramming, known as the Warburg effect, provides tumor cells with the substrates and redox potential required for the generation of biomass. Here, we show that the mitochondrial NAD-dependent deacetylase SIRT3 is a crucial regulator of the Warburg effect. SIRT3 loss promotes a metabolic profile consistent with high glycolysis required for anabolic processes in vivo and in vitro. Mechanistically, SIRT3 mediates metabolic reprogramming independently of mitochondrial oxidative metabolism and through HIF1a, a transcription factor that controls expression of key glycolytic enzymes. SIRT3 loss increases reactive oxygen species production, resulting in enhanced HIF1a stabilization. Strikingly, SIRT3 is deleted in 40% of human breast cancers, and its loss correlates with the upregulation of HIF1a target genes. Finally, we find that SIRT3 overexpression directly represses the Warburg effect in breast cancer cells. In sum, we identify SIRT3 as a regulator of HIF1a and a suppressor of the Warburg effect. Identification of Yap-interacting proteins in Xenopus egg extracts by co-immunoprecipitation coupled to LC/MS/MS

Project description:Yap (Yes-associated protein 1) is a downstream effector of the Hippo signaling pathway and known as a transcriptional co-activator. We previously identified Yap1 as a novel factor implicated in the control of the temporal DNA replication program in Xenopus retinal stem cells. However, whether Yap is directly involved in DNA replication dynamics and whether it could regulate DNA replication during early embryonic divisions in the absence of transcription remained to be investigated. We now found that in Yap depleted Xenopus laevis egg extracts the activation of replication origins was increased. In order to understand by which mechanism Yap could regulate the initiation of DNA replication in the absence of transcription we searched for new interacting factors. We immunoprecipitated Yap from Xenopus laevis egg extracts using anti-Yap, compared to control antibodies, and analyzed co-immunoprecipitating proteins by nanoLC/MS/MS.

In-vitro Co-immunoprecipitation Mass Spectrometry of LUH and AP1 from Arabidopsis

Project description:This dataset contains quantitative co-immunoprecipitation mass spectrometry (Co-IP-MS) data generated to investigate direct interactions between the Arabidopsis co-regulator LUH and the MADS-domain transcription factor AP1. LUH wild type and domain variants (LUH_W, LUH_QW, LUH_LQ) were co-expressed with AP1 or empty vector controls, and proteins were immunoprecipitated using AP1-specific antibodies. Input and eluate fractions were analyzed by LC-MS/MS and quantified using MaxQuant. The results show that LUH interacts directly with AP1 via its C-terminal domains, supporting a distinct mode of co-regulator-MADS TF association.

Decoding the protein composition of whole nucleosomes with Nuc-MS

Project description:Current proteomic approaches disassemble and digest nucleosome particles, blurring readouts of the ‘histone code’. To preserve nucleosome-level information, we developed Nuc-MS, which displays the landscape of histone variants and their post-translational modifications (PTMs) in a single mass spectrum. Combined with immunoprecipitation, Nuc-MS quantified nucleosome co-occupancy of histone H3.3 with variant H2A.Z (sixfold over bulk) and the co-occurrence of oncogenic H3.3K27M with euchromatic marks (for example, a >15-fold enrichment of dimethylated H3K79me2). Nuc-MS is highly concordant with chromatin immunoprecipitation-sequencing (ChIP-seq) and offers a new readout of nucleosome-level biology.
