Quantitative Determination of Strontium Ion (Sr2+) Release Kinetics from Sr-containing Metal-Organic Frameworks via ICP-MS

ABSTRACT: This project provides a comprehensive dataset of Strontium ion (Sr2+) release profiles from Sr-containing metal-organic frameworks (Sr/MOF). Using Inductively Coupled Plasma Mass Spectrometry (ICP-MS), we quantitatively analyzed the ion release kinetics over a 21-day period to evaluate the material's sustained release capabilities and structural stability.

CALHM6 is an immunological synapse ion channel required for macrophage-natural killer cell communication upon bacterial infection

Project description:Membrane ion channels of the calcium homeostasis modulator (CALHM) family promote cell-cell crosstalk at synapses via ATP release, where ATP acts as a neurotransmitter. CALHM6, the only CALHM highly expressed in immune cells, has been linked to induction of natural killer (NK) cell anti-tumour activity. Its mechanism of action and broader functions in the immune system are, however, unclear. Here we generated Calhm6-/- mice and report that CALHM6 is important for regulating the early innate control of Listeria monocytogenes infection in vivo. We find that CALHM6 is upregulated in macrophages by pathogen-derived signals, and that it relocates from intracellular compartment to the macrophage-NK cell synapse, facilitating ATP release and controlling the kinetics of NK cell activation. Anti-inflammatory cytokines terminate CALHM6 expression. CALHM6 forms an ion channel when expressed in the plasma membrane of Xenopus oocytes, where channel opening is controlled by a conserved acidic residue, E119, but CALHM6 is localized to intracellular compartments in mammalian cells. Our results contribute to understanding of neurotransmitter-like signal exchange between immune cells that fine-tunes the timing of innate immune responses.

SR Proteins Collaborate with 7SK and Promoter-Associated Nascent RNA to Release Paused Polymerase

Project description:RNAP II is frequently paused near gene promoters in mammals and its transition to productive elongation requires active recruitment of P-TEFb, a cyclin-dependent kinase for RNAP II and other key transcription elongation factors. A fraction of P-TEFb is sequestered in an inhibitory complex containing the 7SK noncoding RNA, but it has been unclear how P-TEFb is switched from the 7SK complex to RNAP II during transcription activation. We report that SRSF2 (also known as SC35, an SR splicing factor) is part of the 7SK complex assembled at gene promoters and plays a direct role in transcription pause release. We demonstrate RNA-dependent, coordinated release of SRSF2 and P-TEFb from the 7SK complex and transcription activation via SRSF2 binding to promoter-associated nascent RNA. These findings reveal an unanticipated SR protein function, a role for promoter-proximal nascent RNA in gene activation, and an analogous mechanism to HIV Tat/TAR for activating cellular genes. Effect of metal ion on itaconic acid fermentability for Aspergillus terreus

Project description:Zn (Ⅱ) and Fe (Ⅱ) are the essential metal elements for the growth of microorganisms. It illustrated that more itaconic acid was achieved for 0.25 g/L ZnSO4·2H2O and 0.40 g/L FeSO4·2H2O than the control with 0.15 g/L ZnSO4·2H2O and 0.16 g/L FeSO4·2H2O after single factor assays for Aspergillus terreus.We furhter carried out transcriptome assays to uncover molecular mechanism of the enhanced itaconic acid fermentability for A. terreus with metal ion.Therefore, our study would provide a reference metal ion concentration ratio for itaconic and other biochemicals production.

Ribonuclease L and Metal-Ion-Independent Endoribonuclease Cleavage Sites in Host and Viral RNAs

Project description:We used 2', 3'-cyclic phosphate cDNA synthesis and Illumina sequencing to identify and quantify metal-ion-independent endoribonuclease cleavage sites in host and viral RNAs. To make cDNA libraries, we exploited the 2’, 3’-cyclic phosphate at the end of RNA fragments produced by RNase L and other metal-ion-independent endoribonucleases. Using Arabidopsis thaliana tRNA ligase, RNA fragments with 2’, 3’-cyclic phosphates were covalently attached to defined RNA linkers containing an 8-base long unique molecular identifier (UMI) sequence. Libraries prepared in this manner contain cDNA derived exclusively from RNA fragments with 2', 3'-cyclic phosphates. The UMI sequence allows for detailed quantitation. We optimized and validated 2’, 3’-cyclic phosphate cDNA synthesis and Illumina sequencing methods using viral RNAs cleaved with purified RNase L, viral RNAs cleaved with purified RNase A, and RNA from uninfected and poliovirus-infected HeLa cells.

STL-seq reveals distinct pause release and termination kinetics for promoter-proximal paused RNA polymerase II transcripts

Project description:Despite the critical regulatory function of promoter-proximal pausing, the influence of pausing kinetics on transcriptional control remains an active area of investigation. Here, we present Start-TimeLapse-seq (STL-seq), a method that captures the genome-wide kinetics of short, capped RNA turnover and reveals principles of regulation at the pause site. By measuring the rates of release into elongation and premature termination through inhibition of pause release, we determine that pause-release rates are highly variable and most promoter-proximal paused RNA Polymerase II molecules prematurely terminate (~80%). The preferred regulatory mechanism upon a hormonal stimulus (20-hydroxyecdysone) is to influence pause-release rather than termination rates. Transcriptional shutdown occurs concurrently with induction of promoter-proximal termination under hyperosmotic stress but paused transcripts from TATA box-containing promoters remain stable, demonstrating an important role for cis-acting DNA elements in pausing. STL-seq dissects the kinetics of pause release and termination, providing an opportunity to identify mechanisms of transcriptional regulation.

Proteomics data for - Unravelling the mechanism of selective protein hydrolysis by metal-organic frameworks

Project description:Metal-organic frameworks (MOFs) are emerging as alternatives to enzymes for selective peptide bond cleavage, which is a crucial procedure in proteomics, protein engineering, and proteolytic drug design. However, the limited understanding behind MOF-assisted protein interactions and hydrolysis mechanisms still severely hinder their development and application. Herein, we explore for the first time the synergy between interactions and reactivity of MOFs towards a whole protein, using both mass spectrometry and molecular docking calculations to understand the cleavage selectivity of UiO-66 towards bovine cytochrome c and hemoglobin and horse myoglobin. Our findings demonstrate that UiO-66 preferentially cleaves peptide bond containing glycine, threonine, and lysine due to the H-bonding and electrostatic interactions between the (positively-charged) “recruiting” residues on the protein surface and linker molecules on the surface of the MOF. This preference is drastically different from the aspartic acid selectivity observed with other Zr-based nanomaterials, and highlights the importance of MOF’s hybrid 3D framework to deliver cleavage specificity in the development of the next generation of MOF-based nanozymes for protein-based fields such as proteomics,biocatalysis and related areas.
