Project description:Universally accepted landmark stages are necessary to highlight key events in tomato reproductive development. In this study, we provide a description of floral and fruit development in a red-fruited closely related wild relative of tomato, Solanum pimpinellifolium accession LA1589. We use established and propose new landmarks as the framework for the characterization of the tomato fruit shape gene SUN in fruit development. SUN controls fruit shape predominantly after fertilization and its effect reaches a maximum at 8 days post anthesis coinciding with fruit landmark 4 representing the globular embryo stage of seed development. We also analyzed gene expression profiles of floral buds 10 days before anthesis (floral landmark 7), anthesis-stage flowers (floral landmark 10 and fruit landmark 1), and 5 days post anthesis fruit (fruit landmark 3). The expression profiles of the NILs that differ at sun showed that 34 genes were differentially expressed and most of them at a less than 2-fold difference. However, many genes were differentially expressed between the developmental times points, including many genes involved in phytohormone biosynthesis or signaling as well as organ identity and patterning of tomato fruit. Three biological replicates were conducted with three sets of LA1589 sun NILs that differ at sun growing during different time periods resulting in 3 time points x 2 genotypes x 3 replicates = 18 array hybridizations.

Project description:To identify the differentially expressed genes(DEGs) in the ventral and dorsal of cucumber bending fruits，cucumber bending fruit mRNA profiles of 2-day-old ventral and dorsal were generated by deep sequencing. After removing the low quality reads, the total number of clean reads in two library were 27.07 million and16.52 million, accounted for 85.21% and 80.71% of total reads .We identified a total of 4313 sequences differentially expressed in ventral and dorsal of bending fruit with a 2-fold or greater change and P < 0.01 , the Dorsal (D2) served as a control, in which 2351 up-regulated genes and 1962 down-regulated genes.For up-regulated genes, protein kinase activity, ethylene mediated signaling pathway, regulation of cell shape, auxin polar transport were significantly enriched, whereas down-regulated genes, the functional classes photosynthesis, oxidation reduction, response to auxin stimulus were significantly enriched. Moreover, among DEGs related to ethylene, we identified an ERF/AP2 gene CsERF025 that was significant difference in the dorsal and ventral of cucumber. up-regulation of CsERF025 in cucumber promoted fruit bendng and Increased the fruit bending angle, suggesting that CsERF025 plays an important role in cucumber bending fruit.

Project description:Exposure to UV-C irradiance effectively maintains fruit quality, however the mechanisms by which it ensures tomato postharvest quality remain unclear. We conducted a comprehensive analysis of the transcriptome, volatilome, DNA methylome, and RNA methylome of tomato fruit in order to construct a UV-C regulatory network. UV-C was found to induce the expression of hormones-related, flavonoid, and resistance genes, to delay senescence, and to promote the expression of sugar and acid metabolism genes, leading to the synthesis of soluble sugars and degradation of citric acid in a manner that maintains fruit taste characteristics. Volatilome results demonstrated that UV-C enhanced the accumulation of 3-methyl-2-butenal, β-damascenone, and 6-methyl-5-heptene-2-one by regulating genes associated with the metabolism of these volatile organic compounds. Additionally, UV-C contributed to the retention of accessible chromatin regions (ACRs), with genes associated with plant hormones showing variation in expression corresponding to chromatin accessibility. UV-C also inhibited the decrease in DNA methylation during ripening, with dynamic changes in DNA methylation and RNA methylation of genes related to hormones, flavonoids, texture, and resistance, ultimately delaying fruit senescence. This study is the first to comprehensively elucidate the regulatory role of UV-C on tomato postharvest ripening and as such provides valuable insights into epigenetic modifications which could represent important tools for future quality-based breeding programs.

Project description:To evaluate the role of seeds in fruit quality, we induced parthenocarpy in tomato by regulating ovule-specific auxin synthesis or responsiveness using the INO promoter from A. thaliana, which is expressed in the outer layer of the integuments during early stages of ovule development. We compared these to fruit where the same coding regions were expressed from the DeFH9 promoter which is expressed in carpel tissues during early stages of ovule development. Expression of auxin synthesis or responsiveness genes by both of these promoters produced seedless parthenocarpic tomato fruit. We compared fruit samples using the Affymetrix tomato GeneChip (GPL4741) to determine how gene regulation and expression differed between wild-type and transgenic fruit. Project description:DNA methylation is a conserved epigenetic mark that influences diverse biological processes in many eukaryotes. Recently, DNA methylation was proposed to regulate fleshy fruit ripening. Fleshy fruits can be distinguished by their ripening process as climacteric fruits, such as tomatoes, or non-climacteric fruits, such as strawberries. Tomatoes undergo a global decrease in DNA methylation during ripening, due to increased expression of a DNA demethylase gene. The dynamics and biological relevance of DNA methylation during ripening of non-climacteric fruits, or other climacteric fruits, are unknown. Here, we generated and characterized single-base resolution maps of the DNA methylome in strawberry fruit, from immature to ripe stages. We observed an overall loss of DNA methylation during strawberry fruit ripening. Thus, ripening-induced DNA hypomethylation occurs not only in climacteric fruit, but also in non-climacteric fruit. However, we discovered that the mechanisms underlying DNA hypomethylation during ripening of tomato and strawberry are distinct. Unlike in tomatoes, DNA demethylase genes were not up-regulated during ripening of strawberries. Instead, genes involved in RNA-directed DNA methylation were down-regulated during strawberry ripening. Further, ripening-induced DNA hypomethylation was associated with decreased siRNA levels, consistent with reduced RdDM activity. Therefore, we propose that DNA hypomethylation during strawberry ripening is caused by diminished RdDM activity. Finally, hundreds of ripening-related genes displayed altered expression that was associated with, and thus potentially regulated by, DNA hypomethylation during ripening. Our findings provide new insight into the DNA methylation dynamics during the ripening of non-climateric fruit and reveal a novel function of RdDM in regulating an important process in plant development.

Project description:In contrast to climacteric fruits such as tomato, the knowledge on key regulatory genes controlling the ripening of strawberry, a non-climacteric fruit, is still limited. NAC transcription factors mediate different developmental processes in plants. Here, we identified and characterized FaRIF (Ripening Inducing Factor), a NAC transcription factor that is highly expressed and induced in strawberry receptacles during ripening. Functional analyses based on stable transgenic lines aimed at silencing FaRIF by RNA interference, either from a constitutive promoter or the ripe receptacle-specific EXP2 promoter, as well as overexpression lines showed that FaRIF controls critical ripening-related processes such as fruit softening and pigment and sugar accumulation. Physiological, metabolome and transcriptome analyses of receptacles of FaRIF-silenced and overexpression lines point to FaRIF as a key regulator of strawberry fruit ripening from early developmental stages, controlling abscisic acid (ABA) biosynthesis and signaling, cell wall degradation and modification, the phenylpropanoid pathway, volatiles production, and the balance of the aerobic/anaerobic metabolism. FaRIF is therefore a target to be modified/edited to control the quality of strawberry fruits.

Project description:Sex determination in the mammalian gonad involves coordinated lineage decisions in both germ cells and gonadal supporting cells. To define the regulatory programs driving these processes, we generated a single-nucleus multiomics atlas of murine fetal gonads, integrating chromatin accessibility and gene expression from individual nuclei across sex determination timepoints in both XX and XY gonads. In primordial germ cells (PGCs), joint RNA- and ATAC-seq profiling identified transcriptional states and regulatory elements underlying germ cell sex determination. These data resolved previously uncharacterized PGC subpopulations, revealed that changes in chromatin accessibility often precede transcriptional activation during PGC lineage commitment, and showed that sexual dimorphism in gene expression and chromatin state increases over developmental time. Motif enrichment and gene-regulatory network analyses highlighted distinct cohorts of transcription factors associated with XX and XY germ cell differentiation, including TFAP2C, TCFL5, GATA2, MGA, NR6A1, TBX4, and ZFX in XX PGCs, and forkhead-box and POU6 factors in XY PGCs. The dataset also captured dynamic signaling pathways (WNT, BMP, and RA) and potential cell-cell communication interactions between PGCs and the surrounding somatic niche. In the supporting cell lineage, integrated snRNA- and snATAC-seq analyses revealed how precursor cells diverge to form Sertoli cells in testes and granulosa cells in ovaries. Sex-specific chromatin accessibility in supporting cells emerged shortly after sex determination, accompanied by activation-associated histone marks. Motif analyses identified regulatory networks associated with ovary-enriched transcription factors such as LEF1 and MSX1, which promote granulosa fate by activating key target genes including Foxl2 and Fst (bioRxiv 2025.02.24.639877). Together, this dataset provides a multimodal reference map of the chromatin landscapes, transcriptional programs, and regulatory networks that coordinately govern sex determination of germ cells and supporting cells during murine gonadal development.

Project description:Developmental gene expression is defined through cross-talk between the function of transcription factors and epigenetic status including histone modification. Although several known transcription factors play crucial roles in mammalian sex determination, how chromatin regulation contributes to this process is unknown. We observed male-to-female sex reversal in mice lacking the H3K9 demethylase Jmjd1a, and found that Jmjd1a directly regulates expression of the mammalian Y chromosome sex-determining gene Sry, by regulating H3K9me2 marks. These studies reveal a pivotal role for epigenetic regulation in mammalian sex determination, and provide new impetus for identifying additional causes of disorders of sex determination by environmental factors. Gene expression patterns were measured in gonadal somatic cells of Jmjd1a mutant and control embryos at E11.5. Three biological replicates were performed in each group.
