Project description:Over the past 15 years, hundreds of previously undiscovered bacterial small open reading frame (sORF)-encoded polypeptides (SEPs) of fewer than fifty amino acids have been identified, and biological functions have been ascribed to an increasing number of SEPs from intergenic regions and small RNAs. However, despite numbering in the dozens in Escherichia coli, and hundreds to thousands in humans, same-strand nested sORFs that overlap protein coding genes in alternative reading frames remain understudied. In order to provide insight into this enigmatic class of unannotated genes, we characterized GndA, a 36-amino acid, heat shock-regulated SEP encoded within the +2 reading frame of the gnd gene in E. coli K-12 MG1655. We show that GndA pulls down components of respiratory complex I (RCI) and is required for proper localization of a RCI subunit during heat shock. At high temperature GndA deletion (ΔGndA) cells exhibit perturbations in cell growth, NADH+/NAD ratio, and expression of a number of genes including several associated with oxidative stress. These findings suggest that GndA may function in maintenance of homeostasis during heat shock. Characterization of GndA therefore supports the nascent but growing consensus that functional, overlapping genes occur in genomes from viruses to humans.

Project description:Small open reading frame-encoded peptides (SEPs) are translated from genome sequences previously unannotated, and they are now recognized as key participants in many physiological and pathological processes. Although ribosome profiling and bioinformatics analysis could predict a large number of SEPs, mass spectrometry (MS) is the only method for their direct identification. However, MS-based SEP discovery is challenged by the short length and relatively low abundance of SEPs. Thus, there is a critical need to enhance MS approaches for SEP investigations. In this study, we successfully developed an effective ammonium formate-mediated C8 solid-phase enrichment (AmF-C8-SPE). Compared to the traditional enrichment approach of Classic-C8, AmF-C8-SPE identified much more SEPs with a higher ratio of unique peptides and a boosted sequence coverage. Utilizing AmF-C8-SPE for 18 pairs of glioma tumors and adjacent normal tissues, we discovered 549 novel SEPs, and 113 of them exhibited differential expression. Importantly, randomly selected SEPs were validated by MS spectral comparison with synthetic peptides and by confirming fusion protein expression in the cells. Furthermore, Mfuzz clustering and ROC curve analyses revealed the SEPs associated with glioma progression. Finally, DeepLoc analyses predicted subcellular locations of these 549 SEPs, two of which were experimentally confirmed in the nucleus by confocal microscopy. Therefore, this study presents an effective SEP identification approach and profiles SEPs in glioma for the first time, offering valuable resources to discover glioma biomarkers/therapeutic targets.

While C8-Gel improved SEP identification, AFF-C8 demonstrated superior reproducibility. Utilizing AFF-C8 method, we discovered 549 novel SEPs from 18 pairs of glioma tumor and adjacent normal tissues, 113 differentially expressed SEPs. Importantly, 10 SEPs were validated through synthetic peptides, in vitro expression and immunoblotting. Further analysis using Mfuzz clustering and ROC curve filtering comprehensively analyzed SEPs implicated in glioma progression. Finally, DeepLoc predicted the subcellular localization of 549 SEPs, with IP_613981 and SPROHSA206836 localized to the nucleus, a finding confirmed by confocal microscopy. Collectively, this study presents an effective SEP discovery approach and, for the first time, profiles SEPs in glioma, offering a valuable resource for glioma biomarker discovery and functional studies.

Here, we optimize several steps in the SEP discovery workflow to improve SEP isolation and identification. These changes have led to the detection of several new human SEPs (novel human genes), improved confidence in the SEP assignments, and enabled quantification of SEPs under different cellular conditions. These improvements will allow faster detection and characterization of new SEPs and smORFs.

Project description:Upon initiation at an AUG start codon, the ribosome must maintain the correct reading frame for hundreds of codons in order to produce functional proteins. Although some sequence elements are able to trigger programmed ribosomal frameshifting (PRF), very little is known how the ribosome normally prevents spontaneous frameshift errors. Using high resolution ribosome profiling data sets, we discovered that the translating ribosome uses the 3’ end of 18S rRNA to scan the AUG-like codons after the decoding process. The internal mRNA:rRNA interaction not only contributes to predominant translational pausing, but also provides a post-decoding mechanism to safeguard the ribosome in the correct reading frame. Partially eliminating the AUG-like “sticky” codons in the reporter message leads to increased +1 frameshift errors. Remarkably, mutating the highly conserved CAU triplet of 18S rRNA globally changes codon “stickiness”. Further supporting the role of “sticky” sequences in reading frame maintenance, the codon composition of open reading frames is highly optimized across eukaryotic genomes by minimizing the appearance of AUG-like codons in the frame 2. These results suggest an important layer of information embedded within the protein coding sequences that instructs the ribosome to ensure reading frame fidelity during translation.

Project description:We performed a SLAMseq Metabolic RNA Labeling on neuronal subcellular compartments, e.g. neurites and soma, derived from Ascl1-induced neurons (iNeurons). This experimental approach provides a snapshot of mRNA kinetics which allows to estimate the half-lives of mRNAs. These data was used to investigate the influence of mRNA degradation machinery in both neuronal compartments.
