Complexome profiling of mitochondrial complex and respirasome assembly during cell cycle phase with or without NDUFA3 knockdown

ABSTRACT: HeLa cells were synchronized for interphase or mitosis. For interphase synchronization, cells were treated with 2 mM thymidine for 19 h and then harvested. For mitotic synchronization, cells were treated with 2 mM thymidine for 19 h, followed by a 9 h release in fresh medium. Mitotic cells were harvested by mitotic shake-off. Mitochondrial membrane fractions were extracted from interphase and mitotic cells using digitonin. Samples were then separated by blue native polyacrylamide gel electrophoresis (BN-PAGE). After electrophoresis, the gel was fixed and stained with Coomassie Brilliant Blue. Each entire lane was excised and cut into 13 sections from top to bottom. Each section was analyzed by LC-MS/MS for complexome profiling.

For mitotic synchronization, HeLa cells were treated with 2 mM thymidine for 19 h, followed by a 9 h release in fresh medium, allowing the cells to enter the mitotic phase. Mitotic cells were then harvested by mitotic shake-off. Mitochondrial membrane fractions were extracted from the harvested interphase and mitotic cells using digitonin. The extracted samples were separated by blue native polyacrylamide gel electrophoresis (BN-PAGE). The gel was fixed and stained with Coomassie Brilliant Blue. The protein complex bands above 880 kDa were excised and divided into three sections from top to bottom. Each section was subjected to LC-MS/MS analysis for complexome profiling.

Cryo-slicing BN-MS of rat brain mitochondrial proteins

Project description:Blue-native gel electrophoresis (BN) is a powerful method for protein separation. Combined with liquid chromatography-tandem mass spectrometry (LC-MS/MS) it enables large-scale identification of protein complexes and their subunits. Current BN-MS approaches, however, are limited in size resolution, comprehensiveness and quantification. Here, we present a new methodology combining defined sub-mm slicing of BN gels by a cryo-microtome with high-performance LC-MS/MS and label-free quantification of proteins. Application of this cryo-slicing BN-MS approach (csBN-MS) to mitochondria from brain demonstrated a high degree of comprehensiveness, quantification accuracy and size resolution. The technique provided abundance-mass profiles for 743 mitochondrial proteins including all canonical subunits of the oxidative respiratory chain assembled into 13 distinct (super)complexes. Moreover, the data revealed COX7R as a constitutive subunit of distinct supercomplexes and identified novel assemblies of porins and TOM proteins. Together, csBN-MS enables quantitative profiling of complexomes with resolution close to the limits of native gel electrophoresis.

Identification of the potential regulators of G6PD activity in different cell cycle

Project description:Flag-G6PD was expressed in HeLa cells. Then the HeLa cells were synchronized with a double thymidine block procedure. Briefly, the exponentially growing HeLa cells were maintained with 2 mM thymidine for 18 h, followed by a release of 9 h in fresh medium, and then cells were re-cultured in 2 mM thymidine for additional 15 h. These interphase cells were harvested. After a release of 8.5 h in fresh medium, the cells entered into M phase. Mitotic cells were harvested by mitotic shake-off. Then, cell lysate was incubated with anti-Flag M2-agarose. Elutes were separated with 10% SDS-PAGE. The gel was stained with Coomassie Brilliant Blue. Visualized bands were excised and subjected to LC-MS/MS analysis.

Blue Native PAGE co-fractionation of purified human endosomes

Project description:EndoMAP aims to systematically dissect the human endosomal protein complexes. To purify endosomes from human cells, a modified Endo-IP protocol was developed to be compatible with complexomics methodologies and evaluated by DIA-MS. Three independent biological replicates of human endosomes purified by the modified Endo-IP protocol were subjected to Blue Native PolyAcrylamide Gel Electrophoresis (BN-PAGE) co-fractionation to identify possible protein complexes based on correlation profiling.

Project description:To characterize the nature of the cytochrome c1 (CYC1) processivity defect in native CIII2 assemblies we identified CYC1 peptides using mass spectrometry analysis of blue native (BN)-PAGE. Gel slices ranging from ~600-900kDa and containing CIII2 assemblies were excised from U2OS control cells, U2OS OCIAD1 knockdown cells, and U2OS OCIAD1 knockdown cells rescued with wildtype OCIAD1. Gel slices were then digested and analyzed by mass spectrometry.

Analysis of proteins in supernatant and precipitate fractions of human bronchial smooth muscle cells by 1D SDS-PAGE and quantitative LC-MS/MS

Project description:Supernatant and precipitate protein fractions of human bronchial smooth muscle cells (HBSMC) after sonication and centrifugation were analyzed using 1D SDS-PAGE. The gel lanes were cube-cut into thirty-three 1.1 mm x 1.1 mm x 1 mm (gel thickness) squares and each gel piece was subjected to in-gel digestion and quantitative LC-MS/MS. Totally 2552 proteins were assigned from the lane of supernatant and 2614 protein species from the lane of precipitate. The results are being further analyzed, e.g. 1) for the comparison between the proteins species residing in the two fractions, and 2) for correlation with the nondenaturing 2DE-grid cut-quantitative LC-MS/MS results (Jin, et al. Electrophoresis 2015, 36, 1711-1723, Jin, et al. Electrophoresis 2015, 1991-2001, PRIDE project PXD001471).

Unraveling the complexities of mitochondrial supercomplexes by mass spectrometry-based proteomics

Project description:It is now accepted that mitochondrial respiratory complex subunits assemble in supercomplexes. However, studying supercomplexes has typically relied upon antibody-based protein quantification, often limited to a single subunit per respiratory complex. To provide a deeper insight into mitochondrial plasticity and supercomplex formation, we combined Blue Native Polyacrylamide Gel Electrophoresis (BN-PAGE) and high-resolution mass spectrometry-based proteomics in sedentary and exercise-trained skeletal muscle. We quantified 422 mitochondrial proteins within ten bands. Our analyses revealed the often-unaccounted presence of complex II and V subunits within the majority of supercomplexes. Upon exercise-induced mitochondrial biogenesis, non-stoichiometric changes in subunits and their incorporation into supercomplexes were apparent. Finally, we uncovered the dynamics of supercomplex-related assembly proteins and mtDNA-encoded subunits within supercomplexes, as well as the high-molecular mass complexes of ubiquinone biosynthesis enzymes and Lactb, a mitochondrial-localized obesogenic polymer. Thus, combining BN-PAGE and mass spectrometry to comprehensively analyze respiratory supercomplexes illuminates previously undetectable complexity in mitochondrial plasticity.
