Project description:Deciphering the role of alternative splicing in developmental processes relies on the identification of key genes whose expression is controlled by splicing regulators throughout growth of a whole organism. Targeting expression of five SR proteins in the developing eye of Drosophila allowed us to show that these splicing factors induce various phenotypic alterations concerning eye organogenesis and viability. Although both dASF/SF2 and B52 caused defects in ommatidia structure, only B52 impairs normal photoreceptor axons projection and neurogenesis in visual ganglia. Consistently, microarray analyses revealed that many of the B52 targets are involved in brain organogenesis and we show that their splicing profile is altered both in B52 loss and gain of function. Conversely, a large proportion of dASF/SF2 targets are involved in eye development. This differential effect argues that SR proteins confer accuracy to developmental gene-expression programs, thus ensuring tissue identity and supporting cell-lineage decisions. SARS-CoV-2 infection has a mortality rate of 3.4% among confirmed cases, and there are currently no effective antiviral molecules or vaccines for its treatment or prevention. The search for effective antiviral treatments has recently highlighted host-directed strategies, however besides data describing viral interactions with cell surface receptors and activating proteases, the scientific community has little knowledge of the molecular details of SARS-CoV-2 infection. To shed light on the mechanisms used by SARS-CoV-2 to infect human cells, we have utilized affinity-purification mass spectrometry to globally profile physical host protein interactions for 26 viral proteins encoded in the SARS-CoV-2 genome, identifying 332 high confidence interactions. Among the human proteins, we identify many druggable human proteins targeted by existing FDA approved drugs that we are currently evaluating for efficacy in live SARS-CoV-2 infection assays. The identification of host-dependency factors mediating virus infection may provide key insights into effective molecular targets for developing broadly acting antiviral targets against SARS-CoV-2 and other deadly coronavirus strains.

Project description:COVID-19 is one of the deadliest respiratory diseases, and its emergence caught the pharmaceutical industry off guard. While vaccines have been rapidly developed, treatment options for infected people remain scarce, and COVID-19 poses a substantial global threat. This study presents a novel workflow to predict robust druggable targets against emerging RNA viruses using metabolic networks and information of the viral structure and its genome sequence. For this purpose, we implemented pymCADRE and PREDICATE to create tissue-specific metabolic models, construct viral biomass functions and predict host-based antiviral targets from more than one genome. We observed that pymCADRE reduces the computational time of flux variability analysis for internal optimizations. We applied these tools to create a new metabolic network of primary bronchial epithelial cells infected with SARS-CoV-2 and identified enzymatic reactions with inhibitory effects. The most promising reported targets were from the purine metabolism, while targeting the pyrimidine and carbohydrate metabolisms seemed to be promising approaches to enhance viral inhibition. Finally, we computationally tested the robustness of our targets in all known variants of concern, verifying our targets’ inhibitory effects. Since laboratory tests are time-consuming and involve complex readouts to track processes, our workflow focuses on metabolic fluxes within infected cells and is applicable for rapid hypothesis-driven identification of potentially exploitable antivirals concerning various viruses and host cell types.

Project description:Bacterial pneumonia is still a major cause of morbidity and mortality worldwide. One of the reasons for this may be the lack of accurate diagnostic tests that results in delayed identification of the causative agent and subsequent delay in initiating appropriate therapy. Therefore, there is an urgent need for new diagnostic tools for the rapid identification of the causative agent in bacterial pneumonia. Host biomarkers for early identification of etiology agents in bacterial pneumonia could assist in the development of those new diagnostic tools. The existing biomarkers such as procalcitonin and C-reactive protein for diagnosis of bacterial pneumonia are rather unspecific inflammatory markers and are not discriminatory between different infectious pathogens. In this regard, the objective of this study was the identification of host biomarkers which could distinguish pneumococcal pneumonia from staphylococcal pneumonia in an experimental murine infection model using RNA-Sequencing.
