Proteomic analysis of Rhodococcus qingshengii PM1 under selenite stress

ABSTRACT: This project contains DIA-based quantitative proteomic data of Rhodococcus qingshengii PM1 under sodium selenite stress. The strain was cultured in LB medium with or without 50 mM Na₂SeO₃, and three biological replicates were included for each group. The dataset includes raw LC-MS/MS files, protein identification results, quantitative protein profiles, and differential protein expression analysis. These data were generated to investigate the proteomic response and potential selenite reduction mechanisms of R. qingshengii PM1.

Project description:We generated a paired snRNA-seq (n= 15) and spatial transcriptomics (n=19) dataset from subcortical chronic active and chronic inactive MS lesions, identifying spatial niches and key cell interactions driving inflammation and disease progression at the lesion rim. This repository offers access to all the trancriptomics data that was used in the paper. It includes, all FASTQ files for both transcriptomics, along with the necessary files for running spatial transcriptomic samples (H&E images and JSON files), as well as the curated atlas, all derived cell subtype atlases from the main atlas and all curated ST slides.

Astral-based DIA proteomics analysis reveals the effects of selenium on Pleurotus pulmonarius

Project description:his study investigates the effects of sodium selenite on the yield, selenium content, and proteomic profile of Pleurotus pulmonarius (P. pulmonarius). Treatment with 2 μg/mL sodium selenite (PP-Se2) resulted in a 17.87% increase in the yield of P. pulmonarius. In contrast, treatment with 10 μg/mL sodium selenate (PP-Se10) caused a 23.58% reduction in yield. The selenium content exhibited a positive correlation with the sodium selenite concentration in the cultivation substrate. Based on data-independent acquisition (DIA) proteomics analysis, it was revealed that PP-Se2 and PP-Se10 contained 141 differential expressed proteins (DEPs) (64 up-regulated and 77 down-regulated) and 129 DEPs (73 up-regulated and 56 down-regulated), respectively. DEPs in PP-Se2 were predominantly involved in carbon metabolism, ribosomes, peroxisomes, and ABC transporters. In contrast, DEPs in PP-Se10 were primarily enriched in the biosynthesis of secondary metabolites and cysteine and methionine metabolism. These results suggest that P. pulmonarius exhibits distinct metabolic response mechanisms to varying levels of selenium treatment, with these pathways potentially being influenced by selenium concentration. These findings help to fill the gap in selenium proteomics research in edible fungi and provide new theoretical insights for the development of selenium-enriched functional foods.

The dopamine transporter antiports potassium to increase the uptake of dopamine

Project description:The dopamine transporter facilitates dopamine reuptake from the extracellular space to terminate neurotransmission. The transporter belongs to the neurotransmitter:sodium symporter family, which includes transporters for serotonin, norepinephrine, and GABA that utilize the Na+ gradient to drive the uptake of substrate. Decades ago, it was shown that the serotonin transporter also antiports K+, but investigations of K+-coupled transport in other neurotransmitter:sodium symporters have been inconclusive. Here, we show that ligand binding to the drosophila- and human dopamine transporters are inhibited by K+, and the conformational dynamics of the drosophila dopamine transporter in K+ are divergent from the apo- and Na+-states. Furthermore, we found that K+ increased dopamine uptake by the drosophila dopamine transporter in liposomes, and visualized Na+ and K+ fluxes in single proteoliposomes using fluorescent ion indicators. Our results expand on the fundamentals of dopamine transport and prompt a reevaluation of the impact of K+ on other transporters in this pharmacologically important family.

NAKR1 deletion analysis

Project description:ABSTRACT:The SODIUM POTASSIUM ROOT DEFECTIVE 1 (NaKR1) encodes a soluble metal binding protein that is specifically expressed in companion cells of the phloem. The nakr1-1 mutant phenotype includes high Na+, K+, Rb+ and starch accumulation in leaves, short roots, late flowering and decreased long-distance transport of sucrose. Using traditional and DNA microarray-based mapping, a 7 bp deletion was found in an exon of NaKR1 that caused a premature stop. The mutant phenotypes were complemented by the native gene and by GFP and GUS fusions driven by the native promoter. NAKR1-GFP was mobile in the phloem, it moved into sieve elements and into a novel symplasmic domain of the root meristem. Grafting experiments revealed that the high Na+ accumulation was due primarily to loss of NaKR1 function in the leaves. This supports a role for the phloem in recirculating Na+ to the roots to limit Na+ accumulation in leaves. The onset of root phenotypes coincided with NaKR1 expression after germination. Short root length was primarily due to a decrease in cell division rate in the root meristem indicating a role for NaKR1 expression in the phloem in root meristem maintenance.
