Project description:To comprehensively uncover host proteins involved in HBV rcDNA repair, we employed a rcDNA repair system, which can simulate the process of cccDNA formation in vitro. Biotinylated rcDNA first bonds with streptavidin magnetic beads and is then incubated with cell extracts of HepG2-NTCP-K7 cells to facilitate rcDNA repair. The proteins recruited by biotinylated rcDNA were identified by mass spectrometry. Proteins with the number of captured peptides by biotinylated HBV rcDNA was greater than or equal to 5 and twice that of control were classified as the target proteins. Based on this, a total of 83 target proteins were screened to perform the GeneOntology (GO) analysis, revealing that the top-listed genes were involved in DNA repair.

Project description:In this study, we found that XRCC5/6, as pseudourindine reader proteins, can bind Ψ on HBV RNA and regulate HBV expresion. To directly analyze the binding sites of XRCC5/6 on HBV RNA, iCLIP-seq was performed in HepG2.2.15 cells using antibodies against XRCC5 and XRCC6, PUS1. The results revealed that XRCC5/6, PUS1, specifically bind 3'UTR of HBV RNA, with significant enrichment around the Ψ sites.

This microarray experiment was carried out to find out differentially expressed genes in Huh7 cells expressing HBV mRNAs. RNA was extracted from Huh7 cells transfected with pcDNA3.1 plasmid containing HBV mRNA with wild type (WT) or mutant (Mut) miR-122 response elements in its 3M-bM-^@M-^Y-UTR or the empty pcDNA3.1 vector (3.1) as a mock. Total RNA was then extracted and processed on Affymetrix microarrays in biological duplicate.

Project description:Hepatitis B virus (HBV) infection could cause hepatitis, liver cirrhosis and hepatocellular carcinoma. HBV-mediated pathogenesis is only partially understood, but X protein (HBx) reportedly possesses oncogenic potential. Exosomes are small membrane vesicles with diverse functions released by various cells including hepatocytes, and HBV harnesses cellular exosome biogenesis and export machineries for virion morphogenesis and secretion. Therefore, HBV infection might cause changes in exosome contents with functional implications for both virus and host. In this project, exosome protein content changes induced by HBV and HBx were quantitatively analyzed by SILAC/LC-MS/MS. Exosomes prepared from SILAC-labeled hepatoma cell line Huh-7 transfected with HBx, wildtype or HBx-null HBV replicon plasmids were analyzed by LC-MS/MS.

Project description:Cell: HBV-infected PHH cells. Methods: PHH cells were infected with 2000 genome equivalents/cell of HBV particles in the presence of 4% PEG8000. Seven days after HBV infection, ChIP-Seq analysis of cccDNA in HBV-infected PHHs was carried out. HBV-infected PHH cells were digested with micrococcal nuclease and resulting mononucleosomes purified by sucrose gradient centrifugation. Nucleosomes were enriched with anti-H3K79succ antibodies by ChIP assay and the associated DNA contained both human and HBV DNA fragments was analyzed by deep sequencing. The HBV-specific reads in ChIP-Seq pilot experiments was quantified and normalized by the reads mapped to the human genome.

Project description:Chronic hepatitis B, C and D virus (HBV, HCV, HDV) infections are leading causes of liver disease and cancer worldwide. Although these viruses differ markedly in their life cycle and genomic organization, they exclusively infect hepatocytes. Recently, the sodium taurocholate cotransporting polypeptide (NTCP) was identified as the first functional receptor for HBV and HDV. Here, we report that NTCP also facilitates HCV entry into human hepatocytes, by augmenting the bile acid-mediated repression of IFN-stimulated genes (ISGs), including IFITM2 and IFITM3, to increase the susceptibility of cells to HCV entry. Furthermore, an HBV-derived preS1 peptide, known to bind NTCP and to inhibit bile acid uptake and HBV infection, inhibits HCV entry by enhancing the expression of ISGs. Our study highlights NTCP as a novel player linking bile acid metabolism to the interferon response in hepatocytes and establishes a role for NTCP in the entry process of multiple hepatotropic viruses, via distinct mechanisms. Collectively, these findings enhance our understanding of hepatitis virus-host interactions and suggest NTCP as an attractive antiviral target for HBV/HCV co-infection. Project description:This study aimed to better characterize the repertoire of serum HBV RNAs during chronic HBV infection in humans, which remains understudied. Using RT-PCR, qPCR, RNA-sequencing and immuno-precipitation, we found that (i) >50% of serum samples bore different amounts of HBV replication-derived RNAs (rd-RNAs); (ii) a few samples contained RNAs transcribed from integrated HBV DNA including 5'-HBV-human-3' RNAs (integrant-derived RNAs or id-RNAs) and 5'-human-HBV-3' transcripts as a minority of serum HBV RNAs; (iii) spliced HBV RNAs were abundant in <50% of analyzed samples; (iv) most serum rd-RNAs were polyadenylated via conventional HBV polyadenylation signal; (v) pre-genomic RNA (pgRNA) was the major component of the pool of serum RNAs; (vi) area of HBV positions 1531-1739 had very high RNA reads coverage and thus should be used as a target for detecting serum HBV RNAs; (vii) vast majority of rd-RNAs and pgRNA were associated with HBV virions, but not with unenveloped capsids, exosomes, classic microvesicles or apoptotic vesicles and bodies; (viii) considerable rd-RNAs presence in the circulating immune complexes was found in a few samples; and (ix) serum rcDNA and rd-RNAs should be quantified simultaneously to evaluate HBV replication status and efficacy of anti-HBV therapy with nucleos(t)ide analogs. In summary, sera contain various HBV RNA types of different origin, which are likely secreted via different mechanisms. In addition, since we previously showed that id-RNAs were abundant or predominant HBV RNAs in many of liver and hepatocellular carcinoma tissues comparing to rd-RNAs, there is likely a mechanism favoring the egress of the replication-derived RNAs.

Project description:The tumor microenvironment (TME) is a crucial mediator of tumor progression and treatment response. Here, we compare the immune microenvironments of HBV and non-HBV-HCC and investigate the reason for the persistence of HBV infection in the liver. We combine the Viral-Track method with single-cell RNA sequencing and profile the transcriptomes of 71,466 cells from HBV and non-HBV-HCC patients. In addition to hepatocytes and macrophages, HBV transcripts were also detected in T and B cells using the Viral-Track method, confirming the HBV-lymphotropic nature for the first time in scRNA-sequencing data. HBV-HCC tumors have reduced levels of CD4+ Tregs, NK, macrophages, dendritic cells (DCs), and increased malignant hepatocytes compared with non-HBV tumors. Notably, we explicitly reported the enrichment of metallothioneins (MTs), particularly MT1G expression in HBV-related HCC TAMs, which was associated with a worse prognosis. HBV-tumor-infiltrated CD8+ T cells exhibited a cytotoxic dysfunctional T cell phenotype, characterized by upregulated MDK and CTLA4 expression and reduced IFN-γ production, unlike the non-HBV-HCC. Additionally, HBV-HCC exhibited immunosuppressive ligand-receptor interactions, whereas non-HBV-HCC exhibited antitumor ligand-receptor interactions. Our comprehensive understanding of the HBV HCC ecosystem by viral-track integrated scRNA sequencing analysis provides deeper insights into immune evasion mechanisms and HBV lymphotropism associated with viral persistence.
