Project description:100mM EMS was added to mid-log phase Halobacterium NRC-1 cultures. After constant stress of EMS for 30 minutes, cultures were spun down and pellets were re-suspended in same volume of GN101 media. Cultures were then harvested by centrifugation and pellets were snap frozen on a dry-ice ethanol bath. Samples for RNA preparation were collected during recovery time points at 0, 10, 20, 30, 40, 60 and 120 minutes. Keywords: stress response, dose response

Project description:Three breast cancer cell lines were co-cultured with T cells isolated from normal donors, in 3: 1 ratio. As controls, the breast cancer cells were cultured without T cells for three days. All cell cultures were washed three times with PBS to remove T cells before they were scraped and collected in 1.5 mL Eppendorf tubes. Three additional washing steps with PBS were applied. After removing the supernatant, the cell pellets were immediately snap-frozen on dry-ice and stored in -80 °C until the time of preparation. After thawing the samples, they were prepared and measured on nano LC.

Project description:Cells were washed with cold PBS twice and scraped from the plates, then centrifuged at 1000 rpm for 5 min to pellet cells. Washed cells were lysed with 400 L of cell lysis buffer (10 mM Tris-HCl pH7.5, 150 mM NaCl, 0.15% NP-40 and proteinase inhibitor cocktail) and incubated on ice for 10 min. The suspension was carefully add at the top of sucrose buffer (10 mM Tris-HCl pH7.5, 150 mM NaCl, 24% sucrose), and centrifuged at 3200g for 10 min to collect nuclear pellets. Pellets were resuspended in 250 L of Glycerol buffer (20 mM Tris-HCl pH7.5, 75 mM NaCl, 0.5 mM EDTA pH8.0, 50% glycerol), then then immediately add 250 μl Nuclear lysis buffer (10 mM Tris-HCl pH7.5, 300 mM NaCl, 7.5 mM MgCl2, 0.2 mM EDTA pH8.0, 1% NP-40, 1M urea). Mix by vortexing for 4 s and incubate on ice for 2 min. Centrifuge the lysate at 13,000 × g for 2 min to precipitate the chromatin–RNA complex. Briefly rinse the chromatin pellets with PBS-EDTA. RNA was extracted with Trizol reagent. RNA libraries were prepared according to manual of SMARTer smRNA-Seq Kit for Illumina (Clontech, 635031).

Project description:Sample preparation: P-AMPK+AMP, P-AMPK+ATPγS, and AMPK+ATPγS protein samples were crosslinked in HBST buffer (25 mM HEPES pH 7.5 at room temperature, 200 mM NaCL, and 1 mM TCEP). Non-crosslinked negative controls were generated using the same procedure without the addition of DSSO. Reactions were initiated by spiking 1 uL of 75 mM DSSO (Thermo-Fisher) in DMSO into a 50 uL solution containing 10 uM protein and mixing. The final molar ratio of crosslinker:protein was 150:1. The reactions were incubated at 25°C for 45 minutes prior to being quenched by the addition of Tris pH 8.0 to a final concentration of 50 mM. Each crosslink reaction was done in triplicate and the reaction replicates were pooled after quenching. 10 μL samples of the pooled samples were loaded for SDS-PAGE analysis with Coomassie staining to confirm the presence of crosslinked protein. The remaining 140 μL of crosslinked and non-crosslinked samples were then acetone precipitated at -20°C overnight and the protein was pelleted by centrifugation at 16,000 rcf for 5 minutes at 4°C. After decanting, the pellets were dried for 15 minutes at room temperature before being resuspended in 12.5 uL of resuspension buffer (50 mM ammonium bicarbonate, 8M urea, pH 8.0). ProteaseMAX (Promega) was added to 0.02% and the solutions were mixed on an orbital shaker operating at 400 RPM for 5 minutes. After resuspension, 87.5 uL of digestion buffer (50 mM ammonium bicarbonate, pH 8.0) was added. Cysteines in the protein samples were reduced and akylated as follows. DTT was added to 5 mM final concentration and the protein solutions were incubated at 56°C in an orbital shaker operating at 400 RPM and for 20 minutes. After reduction, 2.7 uL of 550 mM iodoacetamide was added and the solutions were incubated in the dark at room temperature for 15 minutes. Reduced and alkylated protein solutions were digested using trypsin at a ratio of 1:200 (w/w trypsin:protein) and incubating at 37°C. After overnight incubation at 37°C, the samples were acidified by the addition of trifluoroacetic acid (TFA, Thermo-Fischer) to 1%. Samples were then frozen and stored at -20°C until analysis.

Project description:Curli are adhesive fimbriae of Enterobactericaeae and are involved in surface attachment, cell aggregation and biofilm formation. We previously reported that natural curli variants of E. coli O157:H7 (EcO157) displayed distinct acid resistance; however, this difference was not linked to the curli fimbriae per se. Here, we investigated the underlying molecular basis of this phenotypic divergence between the curli variants. Among curli-producing (C+) variants isolated from the 1993 U.S. hamburger-associated outbreaks strains, we identified large deletions in the rcsB gene that encodes the response regulator of RcsCDB two-component signal transduction system of rcsB ,. Further comparison of stress fitness revealed that C+ variants were also significantly more sensitive to heat shock, but remained similar resistance to osmotic stress and oxidative damage as curli-deficient (C-) variants. Transcriptomics analysis uncovered a large number of differentially expressed genes between the curli variants, characterized by the enhanced expression of genes related to biofilm formation, virulence, catabolic activity and nutrients uptake, but marked decrease in transcription of genes related to various stress resistance in C+ variants. Supplying C+ variants with a functional rcsB restored cells resistance to heat shock and acid challenge, but blocked the curli production, confirming that inactivation of RcsB in C+ variants was the basis of fitness segregation within the EcO157population. This study provides an example of how genome instability of EcO157promotes the intra-population diversification, generating sub-populations carrying an array of distinct phenotypes that may confer the pathogen survival advantages in host and nonhost environments. Three replicates for isolates RM6607R, RM6607W, RM6608R, RM6608W independently grown from single colonies in LB broth and incubated at 28M-BM-0C overnight on a shaker (150 rpm). The cells were collected by centrifugation, washed once in LBNS broth, and inoculated in 25ml of LBNS broth with a concentration equivalent to 0.001OD600 ml-1. The cultures were incubated at 28M-BM-0C for 24 h with aeration (150 rpm). At the end of incubation, ice-cold phenol-ethanol (5%:95%) solution was immediately added to culture at a final concentration of 20% (volume), and the mixture was incubated on ice for 30 min. The cells were collected by centrifugation at 4M-BM-0C and the pellets were stored at -80M-BM-0C until RNA extraction. Project description:Single colonies of the wild-type Candida boidinii strain CICC#33029 and its derived L-lactic acid-producing chassis strain LA001-14 were inoculated into test tubes containing 3 mL of YPD medium and cultured overnight. Subsequently, 3 mL of the culture was transferred to a 250 mL Erlenmeyer flask containing 100 mL of liquid YPD medium and incubated at 30°C with shaking at 250 rpm for 12 hours. Cells were then harvested by centrifugation at 6,000 × g for 5 minutes and washed twice with phosphate-buffered saline (PBS). The cell pellets were resuspended in 100 mL of liquid YPD medium (supplemented with 2% w/v glucose) or YPM medium (supplemented with 2% w/v methanol) in 250 mL Erlenmeyer flasks. Following 6 hours of incubation at 30°C and 250 rpm, yeast cells were collected by centrifugation at 6,000 × g for 5 minutes and flash-frozen in liquid nitrogen. Total RNA was extracted from the samples using TRIzol reagent (Invitrogen, Grand Island, USA) and subjected to high-throughput RNA sequencing. The 150-nt paired-end RNA-seq libraries were commercially prepared by Novogene Biotechnology Co. Ltd (Tianjin, China) and sequenced on the Illumina NovaSeq 6000 platform (Illumina, San Diego, USA).

Project description:Mitochondrial proteome comparison between S. cerevisiae BY4741 WT and Yme1 deletion mutant. Mitochondria were isolated by fractionation as described by Titorenko et al. (2009). Briefly, cells were grown in YPGal and harvested at later exponential phases of OD ~1.5. After pre- treatment with DTT buffer (100 mM Tris-H 2 SO 4 pH 9.4, 10 mM DTT) at 30°C for 20 minutes, the cell wall was digested with zymolyase 20T (Seikagaku Corporation, Japan) in zymolyase buffer (20mM potassium phosphate buffer pH 7.4, 1.2M sorbitol) for 1 hour at 30˚ with shaking at 70 rpm. The resulting spheroblasts were checked under a light microscope to confirm cell wall digestion. Then, the spheroblasts were lysed in homogenization buffer (20mM HEPES-KOH pH7.4, 0.6M sorbitol, 1mM phenylmethylsulfonyl fluoride (PMSF)) on- ice using a glass Teflon homogenizer. The resulting spheroblasts were subjected to two centrifugation steps at 1500 ×g to remove the cell debris and nuclei. Crude mitochondrial materials were isolated from the supernatant by centrifugation at 12,000 ×g at 4˚C for 10 minutes, then resuspended in SEM buffer (250mM sucrose, 0.6M Sorbitol, 20mM HEPES- KOH pH7.4). Protein concentration were checked by measuring absorbance at 280 nm, assuming an absorbance value of A280=0.21 would equate to 10 mg/ml of crude mitochondrial extract. After adjusting to final concentration of 10 mg/ml the crude mitochondria were then flash frozen and stored at −80°C.
