Identification of FOXJ1-interacting proteins by co-immunoprecipitation combined with mass spectrometry

ABSTRACT: This project aims to systematically identify FOXJ1-interacting proteins in the presence of influenza A virus M2 protein. Briefly, 293T cells were transfected with FOXJ1-Flag with or without M2-myc, then immunoprecipitated with Flag antibody.

Project description:This project aims to systematically identify E3 ubiquitin ligases interacting with transcription factor FOXJ1 and M2 protein. Three experimental strategies were employed: (1) Co-transfection of FOXJ1-Flag and M2-myc in HEK293 cells, immunoprecipitated with IgG and myc antibodies; (2) Co-transfection of FOXJ1-Flag and M2-myc in HEK293T cells, immunoprecipitated with Flag antibody; (3) Overexpression of M2-myc in primary epithelial cells cultured under air-liquid interface differentiation, immunoprecipitated with IgG and myc antibodies.

Co-immunoprecipitation of RNAs with RNA helicase A (RHA)

Project description:Given that RHA regulates translation by binding a PCE located at the 5’ UTR of the target transcripts a genome-wide screen was performed to identify mRNAs that bind RHA in vivo. The results from duplicate experiments with samples obtained in two independent RNA immunoprecipitations identified 407 transcripts that co-immunoprecipitate with FLAG RHA. Immunoprecipitation of mitochondrial ribosome complex of Toxoplasma gondii

Project description:Mitochondrial ribosomes in Apicomplexan parasite Toxoplasma gondii are expected to be divergent from all the other known mitoribosomes owing to the extremely fragmented and reduced rRNAs. To elucidate the structure and composition of these mitoribosomes, we performed immunoprecipitation of the FLAG epitope tagged bL12m subunit of mitoribosome using anti-FLAG M2 agarose beads. The elute was used to freeze CryoEM grids for single particle analysis and bound beads were subjected to Liquid chromatography–mass spectrometry (LC–MS) to analyse the co-immunoprecipitated proteins.

Project description:We report the application of single-molecule-based sequencing technology for high-throughput profiling of JMJ28 in 14 days old arabidopsis. By obtaining sequence from chromatin immunoprecipitated DNA, we generated genome-wide JMJ28-binding maps of 14 days old arabidopsis. To reveal bound genes by JMJ28, chimeric protein JMJ28-3xFLAG was expressed under JMJ28 promoter in jmj28 (JMJ28pro:JMJ28:3xFLAG/ jmj28). ChIP was performed using anti-FLAG antibody (FLAG-M2, F1804; SIGMA), and ChIP DNA were analyzed by Illumina Novaseq 6000.

Project description:293T were transfected with plasmids expressing DNA-dependent activator of IFN-regulatory factors (DAI) or retinoic acid-inducible gene 1 (RIG-I). Transfected cells were subsequently infected with influenza A/Puerto Rico/8/34 virus for 12 hours. Cell extract was subjected to FLAG Ab beads, washed, and retained. RNA was sequenced using the Illumina TruSeq Stranded Total RNA Library kit. The input sample represents total RNA from vector-infected cells.
