Project description:While plasma and serum are increasingly being studied by using high throughput proteomics, it remains largely unexplored how different types of blood materials collected in the routine clinical diagnostics laboratories influence protein marker discovery. We compared the LC-MS/MS proteomic profiles of pooled blood samples from three healthy, voluntary donors in the form of EDTA-, citrate- and heparin-anticoagulated blood as well as serum generated with and without separation gel. Sample preparation was conducted with five different methods. We systematically evaluated the commercially available iST and ENRICH iST kits from Preomics as well as strong-anion exchange (SAX) beads from MagReSyn, the TFA-based approach SPEED and a depletion-based method which uses perchloric acid (perCA) for precipitation of large proteins. Mass-spectrometric measurements were performed on a Q Exactive HF-X and a timsTOF HT in data independent acquisition (DIA) mode. Regarding all possible combinations of sample preparation and matrices, the Q Exactive HF-X MS instrument identified between 250 and 600 protein groups whereas the timsTOF HT identified between 275 and 1100 protein groups. Differences on protein group ID level in the applied sample preparation techniques were evident. Workflows using SAX-beads, ENRICH iST and the perchloric acid precipitation showed highest identification numbers but also highest variability between the different blood matrices. EDTA-plasma and serum exhibited the highest ID numbers while citrated plasma showed the lowest. 116 protein groups overlapped between all 25 sample sets for Q Exactive HF-X and 181 protein groups for timsTOF HT. Importantly, subsets of protein groups were unique for specific combinations of sample preparation and blood matrix. This study shows a systematic approach to determine suitable sample preparation and matrix parameters for the robust identification of individual body fluid marker proteins by mass spectrometry.

Project description:To expand the knowledge on the porcine salivary proteome, secretions from the three major salivary glands were collected from anaesthetised piglets. Pilocarpine and isoproterenol were simultaneously injected intraperitoneally to increase the volume and protein concentration of the saliva, respectively. The protein composition and relative protein-specific abundance of saliva secreted by the parotid gland and by the mandibular and monostomatic sublingual gland, were determined using iTRAQ. When combining two detection methods, MALDI-TOF/TOF MS and Q-Exactive orbitrap MS/MS, a total of 122 porcine salivary proteins and 6 mammalian proteins with a predicted porcine homolog were identified. Only a quantitative and not a qualitative difference was observed between both ductal secretions. The 128 proteins were detected in both secretions, however, at different levels. Twenty-four proteins (20 porcine, 4 mammalian with a predicted porcine homolog) were predominantly secreted by the parotid gland, such as carbonic anhydrase VI and alpha-amylase. Twenty-nine proteins (all porcine) were predominantly secreted by the mandibular and sublingual glands, for example salivary lipocalin and submaxillary apomucin protein.

Project description:Quantitative ubiquitinome was performed in NRCMs transfected with empty vector (EV) or VCPIP1WT and challenged with Ang II. Each group was represented by a pooled sample from three biological replicates. The quantitative ubiquitinome was carried out by PTM Bio (Hangzhou, China). Cell samples were lysed in lysis buffer (8 M urea, 1% protease inhibitor cocktail). To enrich modified peptides, tryptic peptides were incubated with anti-diglycine lysine (K-ε-GG) antibody beads (PTM-1104). Peptides were separated at a constant flow rate of 450 nl/min on an Easy-nLC1000 UHPLC system (Bruker Daltonics). The peptides were subjected to capillary source followed by the timsTOF Pro mass spectrometry. The electrospray voltage applied was 1.8 kV. Precursors and fragments were analyzed at the TOF detector, with a MS/MS scan range from 100-1700. The timsTOF Pro was operated in parallel accumulation serial fragmentation (PASEF) mode. Precursors with charge states 0-5 were selected for fragmentation, and 10PASEF-MS/MS scans were acquired per cycle. The dynamic exclusion was set to 24 s. The resulting MS/MS data were processed using MaxQuant search engine (v.1.6.15.0). False discovery rate (FDR) was adjusted to < 1%.14196 ubiquitinated peptides, 14466 ubiquitinated sites, 7641 comparable sites, and 2235 comparable proteins were identified.

Project description:Male fertility is contingent upon spermatogenesis. Sertoli cells, as somatic cells within the seminiferous tubules of the testis, create a specific immune environment conducive to the development of spermatocytes and spermatids, thereby ensuring the smooth progression of spermatogenesis. The proliferation and maturation of Sertoli cells are regulated by non-coding small RNAs. In this study, we explored the expression characteristics and functions of tsRNA in porcine Sertoli cells using small RNA sequencing, immunofluorescence staining, LC-MS/MS, and other techniques. The results of small RNA sequencing indicated that 97.5% of tsRNA in mature porcine Sertoli cells originated from the 5' end of tRNA, with the cleavage site primarily located near the antisense codon, and the length distributed between 31-35 nt. The abundance of tsRNA in porcine Sertoli cells accounted for 4.37% of the total small RNA, which was higher than that observed in spermatogonia and pachytene spermatocytes. Fourteen tsRNA families were found to be highly enriched in the mature Sertoli cells of porcine testis. Three tsRNAs, specifically Gly GCC 2-1, Glu CTC 1-1, and Glu CTC 1-6, were highly enriched in both mature and immature Sertoli cells. Furthermore, YTHDF1 was confirmed as the target gene of Gly GCC 2-1, while CDK1 was identified as the target gene of Glu CTC 1-1. Both Gly GCC 2-1 and Glu CTC 1-1 were shown to reduce the viability of Sertoli cells and inhibit their proliferation. The findings of this study provide a foundational understanding for the development of porcine Sertoli cells and offer a theoretical reference for the regulation of spermatogenesis.
