Vitreous humor quantitative proteomics (SWATH/DIA) dataset comparing polypoidal choroidal vasculopathy, neovascular AMD, and idiopathic macular hole controls
Ontology highlight
ABSTRACT: This study presents a vitreous humor proteomic dataset comparing three groups: neovascular age-related macular degeneration (nAMD), polypoidal choroidal vasculopathy (PCV), and idiopathic macular hole (IMH) as controls. Vitreous samples were collected during pars plana vitrectomy. Bottom-up LC-MS/MS was performed on a SCIEX TripleTOF 6600 coupled to an Ekspert nanoLC 415 system. DDA was used for spectral library generation and DIA/SWATH with 97 variable windows for quantitative profiling. Data were processed in ProteinPilot v5.0.1 against the UniProt human database (March 2025), followed by SWATH v2.0 quantification. Approximately 1722 proteins were identified (1711 quantified). Key findings include nAMD-specific VEGFA upregulation and PCV-specific UBE2L3 upregulation. The study was approved by the Ethics Committee of Tianjin Medical University Eye Hospital (approval no. 2025KY-60) and registered in ChiCTR2500112157.
