TCTP is an androgen-regulated gene implicated in prostate cancer

Project description:TCTP has been implicated in a plethora of important cellular processes related to cell growth, cell cycle progression, malignant transformation and inhibition of apoptosis. In addition to these intracellular functions, TCTP has extracellular functions and plays an important role in immune cells. TCTP expression was previously shown to be deregulated in prostate cancer, but its function in prostate cancer cells is largely unknown. Here we show that TCTP expression is regulated by androgens in LNCaP prostate cancer cells in vitro as well as human prostate cancer xenografts in vivo. Knockdown of TCTP reduced colony formation and increased apoptosis in LNCaP cells, implicating it as an important factor for prostate cancer cell growth. Global gene expression profiling in TCTP knockdown LNCaP cells showed that several interferon regulated genes are regulated by TCTP, suggesting that it may have a role in regulating immune function in prostate cancer. In addition, recombinant TCTP treatment increased colony formation in LNCaP cells suggesting that secreted TCTP may function as a proliferative factor in prostate cancer. These results suggest that TCTP may have a role in prostate cancer development.

TCTP participate in hepatic metabolism with regulate the gene expression involved in insulin resistance

Project description:The translationally controlled tumor protein (TCTP) has various cellular functions and molecular interactions, many related to its growth promoting and antiapoptotic properties. Recently, TCTP highly increased expression in high-fat diet-fed mice with insulin-resistant states. Despite TCTP is a multifunction protein, but its role in liver metabolism is still unknown. Here, we investigated the function and mechanism of TCTP in HepG2 cells. Knock-down the TCTP regulated 287 differentially expressed genes and these genes are highly associated with the cellular apoptosis and stress, NF-kB, Glycolysis/Gluconeogenesis, insulin resistance. TCTP deletion selectively downregulated the expression of PCK1 and G6PC in glucose metabolism. Furthermore, TCTP regulated the alternative splicing of genes enriched in phospholipid biosynthetic process, and glycerophospholipid metabolism. Our results implied that TCTP regulates liver cell transcriptome at both the transcriptional and alternative splicing levels. The TCTP regulatory network predicts the biological functions of TCTP in glycometabolism and lipid metabolism, which may be associated with liver metabolism and induces fatty liver disease through enhanced insulin resistant signaling.

Transcriptome-wide identification of RNA-binding protein and microRNA target sites by PAR-CLIP: sequencing data

Project description:We applied 4-thiouridine to cultured cells expressing the FLAG/HA-tagged RNA-binding proteins (RBPs) followed by UV 365 nm irradiation. The crosslinked RNA-protein complexes were isolated by immunoprecipitation, and the covalently bound RNA was partially digested with RNase T1 and radiolabeled. The radiolabeled RNPs were subsequenctly separated by SDS-PAGE, the crosslinked RNA segments recovered and converted into a cDNA library and sequenced.

PARCLIP analysis of YBX1, ELAVL1 and ALYREF to detect their binding targets

Project description:The PAR-CLIP sample was separated by SDS-PAGE, RNA were recovered from the gel by D-tubeTM Dialyzer Midi(Millipore).The mixture were digested by 4 μg/μl proteinase K (Roche, 03115828001) and precipitated in ethanol with the help of glycogen (Thermo, R0551). RNAs in ethanol were used for the small RNA library construction (NEB, E7300L). Finally, the library was sequenced on the Illumina HiSeq X-Ten platform with paired-end 150 bp (PE150) kits. Only the forward reads were used in the data analysis and uploaded. Bowtie was applied to map sequencing reads against hg19 genome with up to two mismatches allowed. PARalyzer software was used to define proteins binding clusters.

GoldCLIP: Gel-omitted Ligation-dependent CLIP

Project description:Protein-RNA interaction networks are essential to understand gene regulation control. Identifying the binding sites of RNA-binding proteins (RBPs) by CLIP (UV-crosslinking and immunoprecipitation) represents one of the most powerful methods to map in vivo protein-RNA interactions. However, the traditional CLIP protocol is technically challenging, which requires radioactive labeling and suffers from material loss during PAGE-membrane transfer procedures. Here we introduce a super-efficient CLIP method (GoldCLIP) that omits all gel purification steps. This nonisotopic method allowed us to perform highly reproducible CLIP experiments with classical RBP such as PTB in human cell lines. In principle, our method guarantees sequencing library constructions, providing the protein of interest can be successfully crosslinked to RNAs in living cells. GoldCLIP is readily applicable to diverse factors to uncover their endogenous targets.

Analysis of mouse hippocampus membrane proteome by gel-based LC/MS

Project description:Mouse hippocampus membrane fractions were prepared using sucrose density gradient ultracentrifugation. Membrane proteins were solubilized using three different condition; 6-ACA/Triton X-100 or ProteoExtract Native Membrane Protein Extraction Kit (Calbiochem, Cat. No. 444810) or ProteoExtract Transmembrane Protein Extraction Kit (Novagen, Cat. No. 71772-3). Solubilized membrane proteins were separated on Blue Native PAGE or SDS-PAGE. Protein bands were excised, destained for peptide sample preparation. Proteins were reduced (DTT), alkylated (iodoacetamide), and in-gel digested with chymotrypsin or trypsin. Digested peptides were extracted then subjected to nanoHPLC and tandem MS analysis with Thermo Orbitrap Velos Pro mass spectrometer.
