Phototropin2 (phot2) is a blue-light (BL) receptor that regulates BL-dependent activities for efficient photosynthesis in plants. phot2 comprises two BL-receiving light-oxygen-voltage-sensing domains (LOV1 and LOV2) and a kinase domain. BL-excited LOV2 is thought to be primarily responsible for the BL-dependent activation of the kinase. Identification of proteins in SDS-PAGE gel by LC-MSMS

Project description:Recombinant antibodies were purified from culture supernatants derived from the Dictyostelium discoideum model and loaded into an SDS-PAGE electrophoresis gel. The electrophoretic profile of the anti-alpha tubulin, anti-CISD1, and anti-CD8β antibodies reveals a band at 35 kDa, likely corresponding to a degradation product of the recombinant antibody. Additionally, a non-specific band appears under all conditions at 170 kDa. The objective of this analysis was to characterize these bands by mass spectrometry.

Project description:In this project, we performed three sets of in vitro kinase assays coupled to phosphoproteomic workflows. (1) tryptic peptides of C. elegans lysate treated with recombinant active CMK-1 (positive2 run) and kinase-dead CMK-1 and 18O labeled ATP (2) immobilized whole cell lysate (native conditions, protein level assay) incubated without ATP (negative control 1), with ATP (negative control 2), and with ATP and with active CMK-1 (positive experiment). After tryptic digestion, peptides were dimethyl-labeled using standard conditions. (3) purified TAX-6 isoform A and C were treated with recombinant active CMK-1 and kinase-dead CMK-1.

Project description:Recombinant H. volcanii Glycerol Kinase expressed in E.coli BL21 DE3 (HvGKEc) using the plasmid pET15b+glpK in LB Amp. The protein was initially eluted in 50mM HEPES buffer, 2M NaCl. The sample was resuspended in 2X laemmli sample buffer and run in the SDS gel using 1X SDS buffer. The sampled was fixed, the gel was stained with bio-safe commassie overnight, and the band was analyzed.

Arabidopsis plastoglobules 2D-gel separation

Project description:Protein complexes separation of isolated plastoglobules (PGs) from Arabidopsis thaliana (Col-0 ecotype). PGs were isolated from the plants when they were 4 weeks old under long day photoperiod ( during the morning in dark adapted plants,16 hours of light and 8 darkness photoperiod, LED light of 120 uE intensity). The PGs were solubilized with 1.1 % n-Dodecyl--D-Maltoside and separated in a Blue-Native gel. The gel lanes were excised and further separated in a denaturing second dimension by SDS-PAGE. The resulting gel was visualized by silver staining and the protein spots excised for in-gel trypsin digestion. Samples from the 2D gel were subjeted to shotgun proteomics. The protein samples were measured on an LTQ Orbitrap (Thermo Fisher Scientific Inc, Waltham Massachusetts, USA) coupled to a Rheos Allegro liquid chromatograph (Flux Instruments GmbH, Klaus Kaiser Hochstr. 48, 4002 Basel, CH).

A central helical hairpin in SPD-5 enables centrosome strength and assembly

Project description:Cross-linked samples consist of middle region of SPD-5 (541-677) plus 18 amino acids at the N-terminus (MGSSHHHHHHENLYFQSN) which we term F1. Two F1 samples (7.6 uM) were incubated with either kinase dead or constitutively active PLK-1 plus ATP-MgCl2 in a 150 mM KCl, 25mM HEPES, pH7.4 buffer for 2 hours at room temperature. Samples were then cross-linked using 8mM DMTMM for 45min and quenched with 50 mM ammonium bicarbonate for 15 min at RT shaking at 300rpm. Samples ran on a 16-20% SDS-page gel revealing a monomer band and a dimer band in both conditions using a coomassie based stain. Monomer bands (LUM2_1076612, PLK-1 KD, LUM2_1076614, PLK-1 -CA) and dimer bands (LUM2_1076613, PLK-1 KD, LUM2_1076615, PLK-1 KD) were excised.

Phosphosite mapping on PI3Kc1 by ULK1 and TBK1 kinases.

Project description:Autophagy is a highly conserved catabolic process which degrades and recycles intracellular components. To accomplish this task the surplus material (cargo) is sequestered in a double membranous vesicle termed autophagosome. To initiate the formation of autophagosome autophagy machinery is recruited to cargo in a controlled manner. One of the first factors recruited to damaged mitochondria during mitophagy (selective removal of damaged mitochondria by autophagy) are two protein kinases, ULK1/2 complex and TBK1. They both promote a subsequent recruitment of the class III phosphatidylinositol 3-kinase complex I (PI3Kc1 complex) which function is to generate the lipid phosphatidylinositol 3-phosphate (PI(3)P) on phagophore membranes. Both ULK1 and TBK1 were reported to phosphorylate several autophagy factors. Here, we probed phosphorylation of PI3Kc1 by ULK1 and TBK1 to gain a full picture of the phosphosites map of PI3Kc phosphorylated by both protein kinases. Recombinant PI3Kc1 was incubated with recombinant ULK1 complex or TBK1 in the presence of ATP and MgCl2. As a negative control, the same protein mixtures were incubated in a kinase buffer lacking MgCl2 and ATP. Samples were separated by SDS-PAGE and stained with Coomassie. The bands for each subunit of the PI3KC3-C1 complex (VPS15, VPS34, ATG14, and Beclin1) were extracted from the gel and submitted for mass spectrometry analysis.
