Shc1 FLAG-IP

ABSTRACT: The Shc1 complexes were pulled down by FLAG-IP and subjected to LC-MS/MS for discovery. Then a PRM quantification was performed to confirm and profile the component of Shc1 complexes. A pseudo-targeted PRM was performed for discovery more low-abundance phosphopeptides from Shc1 complexes without pre-enrichment. A PRM quantification also was performed for profiling the phosphorylation sites identified in this work.

Triggered offset fragmentation allows massively multiplexed target profiling on quadrupole-orbitrap mass spectrometers

Project description:Parallel reaction monitoring (PRM) on quadrupole-orbitrap mass spectrometers has a limited multiplexing capacity which depends heavily on the reproducibility of peptide retention times. To overcome these limitations, we aimed to establish a data acquisition mode that allows retention-time-independent massive multiplexing on quadrupole-orbitrap mass spectrometers. The presented method is based on data-dependent acquisition and is called pseudo-PRM. In principle, high-intensity stable isotope-labeled peptides are used to trigger the repeated fragmentation of the corresponding light peptides. In this way, pseudo-PRM data can be analyzed like normal PRM data with Skyline. We tested pseudo-PRM for the target detection from yeast, human cells, and serum, and assessed the quantification accuracy/precision and sensitivity. Moreover, we analyzed multiplexing of more than 1,000 targets in a single pseudo-PRM run. Finally, we applied pseudo-PRM to quantify vaccinia virus proteins during infection, verifying that pseudo-PRM presents an alternative method for multiplexed target profiling on quadrupole-orbitrap mass spectrometers.

Project description:Circular RNAs (circRNAs) have emerged as critical regulators in various biological processes through their interactions with RNA-binding proteins. To investigate the protein interactions of hsa_circ_0001910, a circRNA of potential functional significance, we designed a specific RNA pulldown probe targeting this molecule. Using this probe, we performed RNA pull-down assays to enrich proteins that directly or indirectly bind to hsa_circ_0001910. The pulled-down protein complexes were subsequently separated and detected by Western blotting to confirm the presence of specific protein candidates. For comprehensive and unbiased protein identification, the enriched protein samples were further subjected to mass spectrometry (MS)-based proteomic analysis. This approach allows for the systematic identification and quantification of proteins that interact with hsa_circ_0001910, providing insights into its molecular functions and potential roles in cellular pathways.

Accurate long-read transcript discovery and quantification at single-cell resolution with Isosceles [scRNA-seq]

Project description:Accurate detection and quantification of mRNA isoforms from nanopore long-read sequencing remains challenged by technical noise, particularly in single cells. To address this, we introduce Isosceles, a computational toolkit that outperforms other methods in isoform detection sensitivity and quantification accuracy across single-cell, pseudo-bulk and bulk resolution levels, as demonstrated using synthetic and biologically-derived datasets. Isosceles improves the fidelity of single-cell transcriptome quantification at the isoform-level, and enables flexible downstream analysis. As a case study, we apply Isosceles, uncovering coordinated splicing within and between neuronal differentiation lineages. Isosceles is suitable to be applied in diverse biological systems, facilitating studies of cellular heterogeneity across biomedical research applications.
