Rescue hydrophilic phosphopeptides during desalting step

Extending the identification coverage of hydrophilic proteome and phosphoproteome via a graphite solid phase extraction StageTip

Project description:Desalting and concentrating peptides using reverse phase chromatography prior LC-MS/MS analysis is a critical step to improve the sensitivity of peptide detection. However, hydrophilic peptides are not easy to retain on the conventional solid phase extraction (SPE) StageTip using C18 as materials during the desalting step. In this study, graphite carbon was utilized as a SPE StageTip with strong hydrophobic adsorbent, which doubled the identification number of multiply phosphopeptides compared to the number using C18 SPE StageTip. In addition, (phospho)peptides with lower GRAVY value and shorter peptides length were enriched using the graphite SPE StageTip. Finally, a total of 7,617 phosphopeptides were identified, which covers both hydrophilic and hydrophobic properties. The complementary affinity of different desalting materials including C18, SDB-XC, and graphite was further demonstrated to deepen the coverage of proteome and phosphoproteome.

Amorphous TiO2 Nanotubes as Platform for Highly Selective Phos-phopeptide Enrichment

Project description:This work reports highly selective phosphopeptide enrichment using amorphous TiO2 nanotubes (TiO2NTs) and the same material decorated with superparamagnetic Fe3O4 nanoparticles (TiO2NTs@Fe3O4NPs). TiO2NTs and TiO2NTs@Fe3O4NPs materials were applied for phosphopeptide enrichment both from a simple peptide mixture (tryptic digest of bovine serum albumin and α-casein) as well as from a complex peptide mixture (tryptic digest of Jurkat T cell lysate). The obtained enrichment efficiency and selectivi-ty for phosphopeptides of TiO2NTs and TiO2NTs@Fe3O4NPs was excellent compared to those of the well-established TiO2 micro-spheres. The enrichment protocol was extended for a second elution step facilitating the identification of additional phosphopep-tides. It further turned out that both types of amorphous TiO2 nanotubes provide qualitatively new physico-chemical features that are clearly advantageous for highly selective phosphopeptide enrichment. This has been confirmed experimentally resulting in substantial reduction of non-phosphorylated peptides in the enriched samples. In addition, TiO2NTs@Fe3O4NPs combine a high selectivity with ease of handling due to the superparamagnetic character of the material. The presented materials and performances are further promising for applications towards a whole range of other types of biomolecules to be treated in similar fashion.

Optimized NHS-amine labeling for multiplexed phosphoproteome study.

Project description:In this project, we report the detrimental effect of hydroxylamine, a quenching reagent for NHS-amine reaction, on phosphopeptides. The degree of phosphopeptide enrichment was greatly improved by a desalting method compared with a vacuum-drying method right after quenching reaction. We demonstrate that vacuum-drying in presence of hydroxylamine promotes β-elimination of phosphate groups from phosphoserine and phosphothreonine.

Zirconium(IV)-IMAC for phosphopeptide enrichment in phosphoproteomics

Project description:IMAC and MOAC magnetic microsphere materials were tested with ug amounts of protein extracts from HepG2/C3A cells. We compared Zirconium (IV) IMAC (Zr-IMAC) magnetic microspheres to commonly used Titanium (IV) IMAC (Ti-IMAC) and TiO2 magnetic microspheres for phosphopeptide enrichment from simple and complex protein samples prior phosphopeptide sequencing and characterization by mass spectrometry (LC-MS/MS). We optimized sample-loading conditions to increase phosphopeptide recovery for Zr-IMAC, Ti-IMAC and TiO2 based workflows. Furthermore, optimized Zr-IMAC and Ti-IMAC magnetic microsphere format were compared to HPLC-based Fe(III)-IMAC for same sample amount (200 ug).

Modulating the selectivity of affinity absorbents to multi-phosphopeptides by a novel competitive substitution strategy

Project description:Although many affinity adsorbents have been developed for phosphopeptides enrichment, high-specifically capturing the multi-phosphopeptides is still a big challenge. Here, we investigated the mechanism of phosphate ions coordination and substitution on affinity adsorbents surfaces and modulated the selectivity of affinity adsorbents to multi-phosphopeptides based on the different capability of mono- and multi-phosphopeptides in competitively substituting the pre-coordinated phosphate ions at strong acidic condition. We demonstrated both the species of pre-coordinated phosphate ions and the substituting conditions played crucial roles in modulating the enrichment selectivity to multi-phosphopeptides, and the pre-coordinated affinity materials with relative more surfaces positive charges exhibited better enrichment efficiency due to the cooperative effect of electrostatic interaction and competitive substitution. Finally, an enrichment selectivity of 85% to multi-phosphopeptides was feasibly achieved with 66% improvement in identification numbers for complex protein sample extracted from HepG2 cells.
