Project description:Glioblastoma (GBM) is the most common and aggressive brain tumor in adults. The purpose of the present study was to identify GBM cell-selective secreted proteins by analyzing conditioned media (CM) from GBM, breast, and colon cancer cell lines using sequential window acquisition of all theoretical spectra mass spectrometry (SWATH-MS) and targeted proteomics. We identified 26,041 peptides derived from 2,371 proteins in the CM from GBM and the other cancer cell lines. Among the proteins identified, 15 showed significantly higher expression in the CM from GBM cell lines than in those from other cancer cell lines.

Project description:The pinewood nematode, Bursaphelenchus xylophilus, the pine wilt disease's causal agent, is a migratory endoparasitic nematode skilled to feed on pine tissues and on fungi that colonize the trees. In order to study B. xylophilus secretomes under the stimulus of pine species with different susceptibility to disease, nematodes were exposed to aqueous pine extracts from Pinus pinaster (high susceptible host) and P. pinea (low susceptible host). Sequential windowed acquisition of all theoretical mass spectra (SWATH-MS) was used to determine relative changes in protein amounts between B. xylophilus secretions, and a total of 776 secreted proteins were quantified in both secretomes.

Project description:The specific aim of the present work is to expand the data on the salivary proteome of O. moubata adult ticks, particularly of female ticks, by solving the aforementioned drawbacks, as part of the in depth characterization and analysis of the O. moubata sialome. Knowing this sialome will allow identifying and selecting novel salivary antigens as targets for tick vaccines, and their subsequent testing in animal immunization trials. We pay special attention to female ticks because they are a key developmental stage in the tick life cycle and vaccines may exert on them double deleterious effects, for instance an increase of mortality and a reduction/inhibition of the reproductive performance. With that aim, in the current work we have analysed samples of female and male saliva separately using two different mass spectrometry approaches: data-dependent acquisition (DDA) LC-MS/MS and Sequential Window Acquisition of all Theoretical fragment ion spectra Mass Spectrometry (SWATH MS). This last technique is a specific variant of data-independent acquisition (DIA) methods and is emerging as a technology that combines deep proteome coverage capabilities with quantitative consistency and accuracy.

Project description:Leukocyte-platelet rich fibrin (L-PRF) is extensively used in the dentistry field and other clinical scenarios due to its regeneration properties. We obtained L-PRF membranes in absence of anticoagulants and cultured in DMEM. The secretomewas collected at days 3, 7 and 21 in order to identify the proteins secreted and the differences over time. Protein secretomeat day 3 was analysed by LC-MS/MS and differences in the proteome were analysed by Sequential Window Acquisition of all Theoretical Mass Spectra (SWATH). Overall, 705 proteins were identified in the secretome of L-PRF membranes after 3 days of culture, including growth factors (EGF, PDGFA) and proteins related to platelet and neutrophil degranulation. A total of 202 differentially secreted proteins were quantified by SWATH when comparing secretomes at days 3, 7 and 21. The majority of them were enriched at day 3 such as MMP9, TSP1 and CO3. On the contrary, fibrinogen and CATS were found down-regulated at day 3. Growth factor and western blotting analysis corroborated the proteomic results. This is the most detailed proteome analysis of the L-PRF secretome to date. Proteins and growth factors identified, and their kinetics, provide novel information to further understand the wound healing properties of L-PRF.

Project description:For data-independent acquisition by means of sequential window acquisition of all theoretical fragment ion spectra (SWATH), a reference library of data-dependent acquisition (DDA) runs is typically used to correlate the quantitative data from the fragment ion spectra with peptide identifications. The quality and coverage of such a reference library is therefore essential when processing SWATH data. In general, library sizes can be increased by reducing the impact of DDA precursor selection with replicate runs or fractionation. However, these strategies can affect the match between the library and SWATH measurement, and thus larger library sizes do not necessarily correspond to improved SWATH quantification. Here, three fractionation strategies to increase local library size were compared to standard library building using replicate DDA injection: protein SDS-PAGE fractionation, peptide high-pH RP-HPLC fractionation and MS-acquisition gas phase fractionation. The impact of these libraries on SWATH performance was evaluated in terms of the number of extracted peptides and proteins, the match quality of the peptides and the extraction reproducibility of the transitions. These analyses were conducted using the hydrophilic proteome of differentiating human embryonic stem cells.

We applied our workflow to three pairs of experimental sparkling wines to assess the effects of aging on lees and of different yeasts strains used in Liqueur de Triage for secondary fermentation.
