Project description:The tips of secondary alveolar septae in day 6 neonatal mouse lung tissue were isolated using laser capture microscopy. RNA was isolated from pooled secondary alveolar tips and also from pooled neonatal day 6 whole lung tissue. The isolated RNAs were then amplified in parallel. Gene array profiling of the two RNA samples was performed. Gene expression in the secondary alveolar septal tips was compared to gene expression in the whole lung tissue. In this way, the genes that are expressed in the tip of secondary alveolar septae were identified as well as the genes that are enriched in the alveolar septal tips versus in whole lung tissue. Experiment Overall Design: We performed an experiment in which we used laser capture microscopy to collect 10,000 secondary alveolar tips from frozen sections of lung tissue obtained from many different day 6 neonatal mice obtained from different litters. In the same experiment, we also isolated RNA from pooled day 6 neonate whole lung tissue. The isolated RNAs were amplified in parallel and then hybridized to microarrays in parallel in order to profile and compare gene expression in the two samples. The entire experiment was performed twice with tissue from different litters. In addition, the amplified RNAs were hybridized to two different microarrays, at different times.

Project description:Lung epithelial injury leads to different pathologies, all associated with severe outcome and increased mortality. These pathologies are divided into chronic and acute diseases like idiopathic pulmonary fibrosis (IPF), chronic obstructive pulmonary disease (COPD) or the acute lung distress syndrome (ARDS). Hallmarks of both groups of lung diseases are a breakdown of the epithelial barrier and impairment of lung function. Repeated epithelial injury leads to chronic inflammation, fibroblast activation and ultimately to scarring and stiffening of the lung. The observed decline in lung function is the first symptom of IPF patients. As these changes are occurring slowly over time, patients only present to clinicians at a rather late stage. Therefore, disease driving mechanisms can only be estimated based on observed changes in biomarkers, the transcriptome or proteome. However, alterations in signalling pathways at a very early stage of disease development can only be investigated in vitro or in animal models. In this study a novel and flexible DTR/DT model of acute epithelial lung injury driven by AAV6.2 mediated human diphtheria toxin receptor (hDTR) expression was developed and characterized. The hDTR is sensitive for diphtheria toxin (DT), thereby inducing apoptosis by blocking protein synthesis. In contrast, a polymorphism of the murine DTR protects mice from DT mediated toxicity. The AAV6.2 variant transduces specifically into bronchial epithelial and alveolar epithelial type II cells leading to their depletion after DT administration. Using laser-capture microdissection different epithelial cell regions (bronchial epithelium and alveolar epithelium) were isolated from formalin-fixed and paraffin-embedded lung tissue of AAV-stuffer and AAV-hDTR mice, which were administered intratracheally with 100 ng DT for 24 h, and analyzed using mass spectrometry.

Project description:Acute lung inflammation can alter the pulmonary function of susceptible individuals and exacerbate the pathogenesis of chronic inflammatory lung diseases including chronic obstructive pulmonary disease (COPD), cystic fibrosis and asthma. Exposure to lipopolysaccharide (LPS) or endotoxin, a constituent of outer cell membrane of gram negative bacteria, induces airway inflammation that is primarily characterized by increased polymorphonuclear neutrophils (PMNs) at early time points. Because LPS is present in variety of occupational and home environments and is an active constituent of cigarette smoke it is a risk factor for increasing prevalence and severity of non-occupational COPD, for adult onset of asthma and for wheezing in children. In airway epithelial cells, LPS stimulation increases mucin gene expression and mucous production. Hypersecretion of mucus overwhelms the ciliary clearance and obstructs airways, causing morbidity and mortality in chronic inflammatory respiratory lung diseases. In addition, acute bacterial infection contributes to the exacerbation of chronic airway diseases, specifically in advanced COPD and CF subjects, leading to increased healthcare burden and higher mortality. Bcl-2, a prosurvival protein that inhibits cell death plays a key role in normal cellular homeostasis and regulates the integrity of the mitochondrial and endoplasmic reticulum membranes. Gain- and loss-of-function studies showed that Bcl-2 expression sustains hyperplastic epithelial cells, and Bcl-2 expression is elevated in airway epithelial cells of subjects with cystic fibrosis and asthma. The present study investigated which inflammatory mediators induce mucous cell metaplasia and Bcl-2 expression following LPS exposure. Microarray analyses of mRNA from airway epithelial cells captured by laser microdissection from rat lungs snap-frozen at day 0 and 2 post LPS exposure were analyzed. Project description:HCV+ cells were detected by smiFISH on liver section of a patient with hepatocellular carcinoma. Clusters of HCV+ and HCV- cells were captured by laser microdissection and transriptomes analysed by RNA sequening. Highly sensitive single molecule fluorescent in situ hybridization applied to frozen tissue sections of a hepatitis C patient allowed the delineation of clusters of infected hepatocytes. Laser micro-dissection followed by RNAseq analysis of HCV-positive and -negative regions from the tumoral and non-tumoral tissues from the same patient revealed HCV-related deregulation of expression of genes in the tumor and in the non-tumoral tissue.

Project description:Key tissues of the adult female parasite involved in nutritional uptake and reproduction were examined using a novel gene discovery approach that combined laser microdissection microscopy and microarray analyses. Gastrodermis, vitelline glands and ovary were microdissected from unfixed, frozen sections of the Asian species, Schistosoma japonicum. Total RNA was isolated from the enriched tissue preparations and microarray analyses undertaken to generate tissue specific gene expression profiles. Single colour adult female schistosome laser microdissection microarray data with technical replicates in duplicate: Gastrodermis (gut); vitelline glands (vitelline); ovary; and whole section (control).

Project description:DNA and RNA were isolated from snap frozen primary tumor tissue (human and mouse), and DNA was isolated from matched normal tissue (region matched non-tumor tissue for human, tail section for mouse). A mouse leg was also injected with cardiotoxin to induce tissue damage was taken following sacrifice and was snap frozen, then processed for RNA isolation to serve as a mouse tissue-normal for RNA sequencing. All sequencing was performed at the OHSU MPSSR core.

Project description:From ~1,700 non-small cell lung cancer specimens collected at the MD Anderson Cancer Center over the years 1997 to 2005, we selected 914 tumors with detailed clinical and pathological information. We extracted RNA and DNA from frozen tissues using histology quality control from 700 cases. RNA was examined for quality using Agilent Bioanalyzer and RNA integrity number (RIN) was obtained for all specimens. A final selection of 275 tumor specimens was based on the following criteria: 1) Select mainly adenocarcinomas (n = 183) and squamous carcinomas (n = 80); 2) Tissue material contains at least 70% tumor by section examination; 3) within the tumor section, there should be at least 30% tumor cells (as opposed to stromal cells); 4) RIN should be at least 4.0 (range 0 - 10). Various profiling experiments were then performed including mRNA expression (this study), miRNA profiling, aCGH (Agilent), Reverse-phase protein array (RPPA), mutation analysis of 20 genes (Sequenom) and MS-MALDI-TOFF analysis.
