Peptidomic analysis of mackerel skeletal muscle

ABSTRACT: T. japonicus were decapitated immediately after being taken out of the water (control) or after air exposure for 1, 5, or 10 min. Free peptides were corrected with 5,000 MWCO filter from their dorsal skeletal muscle. The fractions of free peptides were submitted to shotgun analysis and SWATH acquisition.

Project description:For each group, 3 mL of culture supernatant was collected in biological triplicates. The supernatants were then centrifuged at 3,000 xg to remove cell debris and filtered through a 0.22um filter. The filtered supernatants were immediately supplemented with a protease inhibitor cocktail (EDTA-free) to prevent degradation of secreted proteins. Protein concentration was performed using centrifugal ultrafiltration units with a molecular weight cut-off (MWCO) of 3 kDa or 10 kDa. Subsequently, four volumes of ice-cold acetone were added to the samples to precipitate the proteins. Protein samples were subjected to SDS-PAGE followed by silver staining to assess sample quality. Upon confirmation of adequate protein quality, the extracted proteins were digested using enzymes to generate peptides.

Project description:4plex_barley_2017_01 - transcriptomic assay on embryos after barley seeds gamma_irradiation - Why radiation exposure on seeds at low doses causes stimulation of plant growth after germination? - Barley dry seeds of variety “Nur” were irradiated by gamma-rays (Co-60) at doses 20 Gy (stimulatory) and 100 Gy (inhibitory). Immediately after irradiation we put seeds for germination to Petri dishes containing water filter paper; embryos were taken 2h after irradiation, embryos with embrionic roots were taken 24 and 48h after irradiation. The following comparisons have been made: non-irradiated (0 Gy), 2h vs. 20 Gy, 2h; 0 Gy, 24h vs. 20 Gy, 24h; 0 Gy, 48h vs. 20 Gy, 48h; 0 Gy, 24h vs. 100 Gy, 24h. Three independent biological replicates were used.

S-Trap is an ultrafast sample preparation approach for shotgun proteomics

Project description:The success of shotgun proteomic analysis depends largely on how samples are prepared. Current approaches such as gel-, solution- or filter-based, although being extensively employed in the field, are time-consuming and less effective with respect to the repetitive sample processing, recovery, and overall yield. As an alternative, suspension trapping (S-Trap) filter is commercially available very recently in the format of single or 96-well filter plate. In contrast to conventional filter aided sample preparation (FASP) approach, which utilizes a molecular weight cutoff (MWCO) membrane as the filter and requires hours of processing before digestion-ready proteins can be obtained, S-Trap employs a three-dimensional porous material as filter media, and traps particulate protein suspension with subsequent depletion of interfering substances and in-filter digestion. Due to the large (sub-micron) pore size, each centrifugation cycle of S-Trap filter only takes around 1 minute, which significantly reduces the total processing time from approximately 3 hours by FASP to less than 15 minutes, suggesting an ultrafast sample preparation approach for shotgun proteomics. Here, for the first time, we comprehensively evaluate the performance of individual S-Trap filter and 96-well filter plate in the context of global protein identification and quantitation using whole cell lysate and clinically relevant sputum samples.

Secretome Processing for Proteomics: A Methods Comparison

Project description:The cancer cell secretome comprises a treasure-trove for biomarkers since it reflects cross-talk between tumor cells and their surrounding environment. In this study, we evaluated six secretome sample processing workflows coupled to single-shot mass spectrometry: 1. Protein concentration by ultrafiltration with a molecular weight cut-off (MWCO) filter and sample preparation through in-gel digestion (IGD); 2. Acetone protein precipitation coupled to IGD; 3. MWCO filter-based protein concentration followed by to in-solution digestion (ISD); 4. Acetone protein precipitation coupled to ISD; 5. Direct ISD; 6. Secretome lyophilization and ISD. To this end, we assessed workflow triplicates in terms of total number of protein identifications, unique identifications, reproducibility of protein identification and quantification and detectability of small proteins with important functions in cancer biology such as cytokines, chemokines and growth factors.

PNGaseF-generated N-glycans adduct onto peptides in the gas phase

Project description:Glycoproteomics has recently increased in popularity due to instrumental and methodological advances. That said, O-glycoproteomic analysis is still challenging for various reasons, including signal suppression and splitting, search algorithm limitations, and co-occupancy of N- and O-glycopeptides. To decrease sample complexity and simplify analysis, most O-glycoproteomic workflows include PNGaseF digestion, which is an endoglycosidase that removes mammalian N-glycans. Here, we report that N-glycans released from PNGaseF digestion, also referred to as ‘free glycans’, were identified during data acquisition and hampered detection of O-glycopeptides. Importantly, we noted instances where free glycans adducted to unmodified peptides in the gas phase and were misidentified by search algorithms as O-glycopeptides. We confirmed the presence of free glycans in other experiments performed in our laboratory, as well as from data generated by other groups. To overcome this limitation in common O-glycoproteomic workflows, we performed PNGaseF digestion following reduction and alkylation. Here, we demonstrated that released N-glycans can be removed using a molecular weight cut off (MWCO) filter, prior to (glyco)protease digestion, which improved O-glycoproteomic coverage.

Project description:In order to identify pollutants effects on liver metabolism in mice, 12 weeks old female mice were submitted to 3 differents diets. Either a standard diet or a high fat diet containing or not a mixture of 4 pollutants. Mice were fed with these diets from preconception to 12 weeks old. Mice were sacrificed and livers were taken and immediately snap frozen until further processing. Microarrays analysis were performed in order to identify direct pollutants effects.
